micro-proteomics experiment for single meiotic-phase barley anthers

Project description:We describe here a new micro-proteomics workflow for the analysis of individual barley anthers. The workflow detects more than 4000 proteins from small amounts of material representing single or paired anther samples, covering a dynamic range of protein expression levels across five orders of magnitude. We consistently identified ~2800 proteins in a single 0.6mm anther and ~4000 proteins in a paired-anther sample. This demonstrates an important technological advance in plant proteomics, considering the limited amount of starting material. We employed our micro-proteomics workflow to investigate the proteome of the developing barley anther containing male gametes in the early stages of meiosis. We successfully identified several low abundant meiosis-related proteins, proving that our approach is highly sensitive and consequently powerful. To date, no work has been published previously on precisely staged individual plant anthers.

Genome-wide identiﬁcation of circular RNAs in Arabidopsis thaliana

Project description:To exlore more circRNAs involved in Arabidopsis thaliana, we deeply sequenced 14 samples including whole plants from four developmental stages (rosette leaves > 1 mm in length; rosette growth complete; 50% of flowers to be produced have opened; first silique shattered), aerial part of plants from four stress treatments (control, drought, salinity and heat), five organs (roots, stems, leaves, flowers and siliques) and a mixed sample from whole plants across the lifespan (cotyledons emergence, rosette leaves﹥1 mm, rosette growth complete, first flower open, flourishing florescence, first silique shattered, senescence). The total RNA was purified by rRNA-depletion and linear RNA removal with RNAseR, and paired-end (PE) sequenced by Illumina HiSeq 2500 (read length, PE125, the mixed sample) and Illumina Hiseq X Ten (read length, PE150, 13 independent samples) platforms. We obtained 181.97 Gb raw data (151.37 Gb from 13 samples and 30.6 Gb from a mixed sample) and identified 5861 circRNAs with expression quantity. We annotated the parent genes of these circRNAs and predicted their target sites of microRNAs.

809094 Biomarker Identification in Fracture Healing (experiment #4068 performed)

Project description:The specific genes that distinguish normal fracture healing from abnormal healing or nonunion in humans are unknown. This study was an exploratory investigation of peripheral blood from acutely injured fracture patients collected over multiple days compared to age- and sex-matched healthy volunteers. Bone fragments were collected from acutely injured subjects during surgery through the Cooperative Human Tissue Network-Eastern Division (CHTN-ED http://pathology.med.upenn.edu/research/centers-and-institutes/cooperative-human-tissue-network). We used microarrays to do a global comparison between acutely injured (AI) subjects (AIS) and chronic Nonunion (NU) subjects vs. age- and sex-matched healthy volunteers (HV). We also compared tissue types by capturing bone fragments from the fracture site where possible.

ATAC-Seq experiment of humanized liver mice with metabolic treatments

Project description:To make the human liver accessible to metabolic treatments, we employed a liver-specific humanized mouse model in which approximately 50% of the mouse hepatocytes were replaced by human ones. For the dietary treatment, the humanized mice were allowed free access to food (AL, n=4 for donor1, n=3 for donor2) or subjected to a twenty-four hours food withdrawal (Fast, n=4 for donor1, n=3 for donor2). For the transcription factor agonist treatments, the humanized mice were injected with DMSO (n=4), fenofibrate (n=4, 50mg/kg, Sigma-Aldrich, Cat. F6020), rosiglitazone (n=4,10mg/kg, Sigma-Aldrich, Cat. R2408) and GW4064 (n=4, 30mg/kg, Sigma-Aldrich, Cat. G5172) by i.p. injection. The livers were collected after 6 hours fasting and stored in liquid nitrogen immediately after mice sacrificed.
