Project description:The transition to flowering in plants is controlled by a regulatory network that responds to both developmental and environmental signals. The MADS-box genes FLOWERING LOCUS C (FLC) and SHORT VEGETATIVE PHASE (SVP) are major flowering repressors that enhance responses to environmental cues such as winter temperatures, high ambient temperatures and photoperiod. FLC and SVP physically interact in vivo and mutation of each gene causes early flowering while the double mutant is more extreme. The molecular mechanisms underlying these genetic interactions are mostly unknown. We addressed the regulatory input of these two key transcription factors (TFs) both individually and as a complex at the genome-wide level through ChIP-seq and microarray expression analysis in single and double mutants. Analysis of each TF demonstrated that the complex acts predominantly via functional redundancy in the repression of flowering. SVP and FLC bind to the same regions of the flowering genes SUPPRESSOR OF OVEREXPRESSION OF CONSTANS 1 (SOC1) and FLOWERING LOCUS T (FT) but do not require the presence of the other to bind. However, genome-wide identification of SVP and FLC occupancy events revealed that their binding scenarios are quantitatively and qualitatively affected by the presence of the cognate partner. A subgroup of genes whose regulation by these TFs depends exclusively on combinatorial binding of both proteins was identified, demonstrating a qualitatively essential role of the SVP-FLC complex. Some of these genes are involved in the control of flowering through direct and indirect regulation of Gibberellin-related processes. Cis-regulatory elements enriched only at such complex-bound sites were identified. Thus the regulatory output mediated by SVP and FLC reveals substantial flexibility, leading to dependent and independent DNA binding that enables additive, cooperative and repressive modes of co-regulation. In total 48 samples; 24 leaf samples corresponding to two different growing conditions, 24 apex samples corresponding to two different growing conditions.

They differ by lifestyle, predominant mating strategy, ecological niches and genome organization. In order to explore molecular basis of specific traits, we performed RNA-sequencing of vegetative rosettes from both species. Additionally, we sequenced apical meristems and inflorescences of A. lyrata that allow for intra-specific transcriptome comparison in several major developmental stages. Project description:The Growth Regulating Factors (GRFs) are plant specific transcription factors. They form complexes with GRF Interacting Factors (GIFs), a small family of transcriptional co-activators. In Arabidopsis thaliana, seven out of the nine GRFs are regulated by microRNA miR396. A detailed analysis of GRF3 revealed that a modified transgene, insensitive to the regulation of miR396, causes a strong increase in the number of cells in leaves, while an additional increase of GIF1 expression further enhances the number of cells synergistically. Genome-wide transcript profiling revealed that simultaneous increase of GRF3 and GIF1 levels causes additional effects in gene expression compared to either of the transgenes alone. We observed that GIF1 interacts in vivo with GRF3, as well as chromatin remodeling complexes, providing a mechanistic explanation for the additional activities of a GRF3-GIF1 complex. Interestingly, we found that the GRF system also regulates leaf longevity. Genetic and molecular analysis revealed that the functions of GRFs in leaf size and senescence can be uncoupled, demonstrating that the GRFs control different stages of leaf development. The results provide new insights into the functions of a complex regulatory network composed of microRNAs, transcription factors, and co-transcription factors. Project description:Microbe-associated molecular pattern (MAMP)-triggered immunity (MTI) is the first layer of molecular defense encountered by pathogens when they attempt to infect plants. MTI is dependent on cell surface pattern-recognition receptors (PRR) which act upstream of mitogen-activated protein kinase (MAPK) pathways. Genetic screening and mutant knock-out lines have largely contributed to our knowledge of MTI. However, genetic screening is confined to phenotype-causing mutations and scarcely enables the discovery of redundantly-acting proteins. We sought to discover protein components that contribute in MTI, using a phenotype-independent approach to discern nucleus-localized proteins after MTI induction. We report on the nuclear proteome of Columbia-0 (Col-0) and chitin elicitor receptor kinase 1 (cerk1) mutant plants 15 min after MTI induction. Our approach revealed that MAMP-treated cerk1 plants had many proteins in common with Col-0-treated plants following chitosan treatment. cerk1 plants also manifested several unique proteins that were absent from Col-0 plants when elicited with chitosan indicating that they also perceive chitosan. Detailed analysis of the identified proteins revealed a nuclear accumulation of transcriptional regulators and transcription factors, DNA-modifying enzymes, RNA-binding proteins and ribosomal proteins. No novel MAPKs were found although Receptor for activated C kinase 1, a scaffold protein involved in defense, and a nucleotide binding leucine-rich repeat protein, implicated in resistance to Leptosphaeria maculans, were discovered in the nucleus of chitosan-treated plants and absent from water-treated control plants.

Project description:FLOWERING LOCUS T-like genes have duplicated and functionally diverged between dicot and monocots species. The purpose of this study was to characterize the function of HvFT3 in barley (Hordeum vulgare). For this purpose, we generated transgenic lines overexpressing HvFT3 and characterized its effects on global gene expression changes in the main shoot apices at two developmental stages (spikelet initiation, lemma primordium). Analysing the function of different HvFT homologs in barley gives important insights into the genetic control of spike development and hence of yield in barley.

Project description:Drought is one of the most severe stresses leading to retardation of plant growth and development and loss of crop yield. Here we examined the proteome changes of an important oil seed crop canola Brassica napus under drought stress over a 14 day period. Using iTRAQ LC-MS/MS, we identified 2,244 proteins expressed during drought stress. Among them, 412 proteins showed significant changes in abundance under stress, and 67, 243, 287, and 79 proteins were differentially expressed in 3rd, 7th, 10th, and 14th day of drought stress, respectively. Functional analysis of the 412 proteins indicated that the number of proteins associated with “Metabolism”, “Protein synthesis”, and “Signaling” decreased, while those related to “Photosynthesis” and “Stress and defense” increased in response to drought stress. In particular, the proteome profiles at the 7th and 10th day were similar to each other, although there were much more post-translational modifications (PTM) at the 10th day of drought. Interestingly, 286 of 2,244 proteins exhibited PTMs in response to drought stress, 82 of which were differentially changed in drought-stressed plants, and 60 were observed at the 10th day. Furthermore, comparison of protein expression changes with those of gene transcription showed that there was positive correlation in B. napus, although there were different patterns between transcripts and proteins at each time point. As drought stress prolongs, most of the protein abundance changes may be attributed to gene transcription, and PTMs clearly contribute to the protein diversity and functions.

Project description:For the expression analysis of undifferentiated and differentiated tissues a meristem enriched fraction and young leaves (up to 3 mm leaf blade length) were isolated from clavata3-9 plants. Clavata3-9 mutants harbour larger shoot apical meristems than wild type plants enabling the preparation of meristematic tissue by manual dissection. Samples from both tissues were used for expression and histone H3 lysine 27 trimethylation (H3K27me3) analysis. Tissues for expression and H3K27me3 ChIP-chip analyses were simultaneously harvested. Meristem enriched samples (XMe1 and XMe2) and young leaf samples (XLe1 and XLe2) of clavata3-9 plants were isolated and hybridised to Agilent 44 k arrays [G2519F, V4 (Agilent, Santa Clara)]. Two biological replicates were performed.
