SiRNA profiling of human cells after c-jun downregulation and irradiation

ABSTRACT: Cells were transfected with 100 nM c-Jun siRNA (Santa Cruz Biotechnology, sc-44204) using elecroporation (conditions?). 48 hours after transfection, cells were irradiated with 5 Gy and incubated at 37 C for 2 hours. They were then harvested and RNA and protein were prepared and processed for microarray analysis and Western Blot verification respectively. Affymetrix Gene Array 1.0 ST arrays were hybridized as standard (www.affymetrix.co.uk)

Project description:MOLT4 cells in log phase (1x106 cells/ml) were pre-treated for 2 hours with the I?B? phosphorylation inhibitor BAY 11-7082 (Calbiochem) at 5?M, and the control samples with corresponding volume of DMSO. Cells were then irradiated with 4 Gy at room temperature, at a dose rate of 2.45 Gy/minute with a 137Cs ?-irradiator. Cells were harvested 2 hours after irradiation and RNA was extracted (Trizol; Invitrogen). RNA and cRNA quantity and quality was determined by Nanodrop spectrophotometer and Bioanalyser 2100 (Agilent). Affymetrix GeneChip® Human Genome U133A 2.0 arrays were hybridized as standard (www.affymetrix.co.uk). Array quality was determined using R and Affymetrix Expression Console file values. We then calculated a Z-score which represents the degree to which BAY 11-7082 reduces irradiation-induced transcription of all target genes.

Transcription profiling time series of gene expression following irradiation to identify P53 activity

Project description:The purpose of the experiment was to generate a time course of gene expression following irradiation. The goal was then to model this data to extract hidden variables - chiefly, the activity profiles of the p53 transcription factor. Using this information the aim was to predict which transcripts changed by IR were targets of p53. Cells in log phase (1 x 106 ml-1) were ?-irradiated with 5 Gy at room temperature (RT) at a dose rate of 2.45 Gy per minute with a 137Cs ?-irradiator. Cells were harvested at 0, 2, 4, 6, 8, 10 and 12 hours, and RNA and protein were extracted (Trizol, Invitrogen). Affymetrix U133A arrays were hybridized as standard (www.affymetrix.co.uk). Array quality was determined using R and GCOS .rpt file values. The time course was replicated three times from independent cell preparations.

Project description:Identify mRNA targets of the RNA-binding protein HuR in vivo during Schwann cell development using RIP-chip analysis. IP protocol of endogenous mRNA-transfected HuR complexes was performed as described in Keene et al. (2006). In brief, 500 mg of whole-cell lysate obtained from a pool of NB or P5 sciatic nerves from C57BL6J mice were incubated with a suspension of Protein Sepharose beads (Sigma-Aldrich), pre-coated with 15 mg of either IgG1 (BD Pharmingen) or anti-HuR (Santa Cruz Biotechnology) antibodies. mRNAs were isolated using the phenol-chloroform method.

Procyanidin-induced apoptosis of esophageal adenocarcinoma cells is mediated via stress-activated protein kinase activation of JUN-dependent transcription.

Project description:Epidemiologic studies have shown a significant inverse correlation between fruit and vegetable consumption and incidence of esophageal adenocarcinoma. Procyanidins are polymeric flavanols found in many fruits and vegetables, and have been shown to possess anti-carcinogenic/chemopreventive properties. We previously showed that an oligomeric procyanidin extracted from apples with an average degree of polymerisation of 3.9 induced cell cycle arrest and apoptosis in the esophageal adenocarcinoma cell line OE33. In order to understand the mechanism of action of this procyanidin we determined genome-wide transcriptomic changes induced by procyanidin treatment of OE33 cells. Pathway analysis of these data implicated the MAP kinase signalling pathways in eliciting these responses. An investigation into the role of these pathways showed that procyanidin specifically induced the activation of the stress-activated protein (SAP) kinases JNK1/2 and p38-? and M-^V? leading to the increased expression of JUN and the phosphatases DUSP1 and -10. Gene-specific knockdown of the expression of JNK1, JNK2, p38-?, p38-? or JUN diminished procyanidin-induced effects on apoptosis demonstrating a clear role for these pathways. JUN is a component of the transcription factor AP-1 and AP-1 binding sites are over-represented in the promoters of procyanidin-induced genes, which together with the demonstration that JUN occupies several such promoters highlight the importance of this transcription factor in mediating the cellular response to procyanidin. These data provide a mechanistic understanding of how procyanidin specifically targets distinct pathways involved in the induction of apoptosis in esophageal adenocarcinoma cells and will inform future studies investigating its use as a chemopreventive/therapeutic agent.

HIV co-receptor usage determines specific miRNA modulations in T-lymphocytes.

Project description:HIV-1 and HIV-2 are two etiological agents of Acquired Immune Deficiency Syndrome (AIDS). Several differences exist between these two retroviruses in terms of geographical distribution, replication, transmission and progression to AIDS. The molecular reasons explaining these features are largely unknown. One reason could rely on host factors able to differently counteract HIV replication. Among these factors, cellular microRNAs (miRNAs) have recently emerged as playing crucial roles. One aspect of the complex interplay between HIV and host miRNAs is the ability of HIV-1 to modulate host miRNAs and thereby to create favorable conditions for its replication. Here, we sought to compare the miRNA modulations elicited by HIV-1 and HIV-2 using an unbiased experimental strategy based on miRNA arrays. Surprisingly, we observed that these two unrelated HIVs similarly modulated the host miRNA repertoire, when utilizing CD4 and CXCR4 for entry. However, these modulations were different from the changes triggered by HIV-1 using CD4 and CCR5. In accordance with the mode of action of miRNAs, our observations were confirmed at the mRNA level. We concluded that co-receptor utilization (CXCR4 or CCR5), as opposed to genomic organization and phylogeny, is a key event determining the modulations of the host miRNA repertoire.

Long term radiation effects in A549 cells - PML knock down and carbon ion vs. photon irradiation

Project description:The aim of our study is to investigate the effects of carbon ion and photon irradiation on A549 tumor cells and analyse how these effects are altered by PML knockdown. Therefore we created PML knockdown A549 cells (shPML) and irradiated them with either 2Gy carbon ion or 6Gy Photon (bioequivalent doses). 4 days after irradiation microarray analysis was performed. All experiments were performed in 3 biological replicates and control groups were transduced with an empty vector.
