Project description:microRNAs function as sequence-specific guides to regulate genes by post-transcriptional gene silencing. Many miRNAs are involved in the control plant development by regulating the accumulation of transcripts encoding transcription factors. This causes pleiotropic developmental phenotypes of mutants defective in miRNA accumulation, such as dcl1, hen1, hyl1 and ago1. The serrate-1 (se-1) mutant of Arabidopsis also exhibits a highly pleiotropic phenotype which overlaps with phenotypes of mutants defective in miRNA accumulation. It has been proposed that SE functions specifically in miRNA-mediated repression of the leaf polarity genes PHABULOSA and PHAVOLUTA. Microarray analysis of transcript levels in se-1 compared to wild-type however revealed upregulation of many genes known to be targets of miRNA regulation. We show that SE is a general regulator of miRNA levels probably controlling processing of pri-miRNA to miRNA.

Project description:MnSOD is an essential primary antioxidant enzyme that converts superoxide radicals and protons to hydrogen peroxide (H2O2) within the mitochondrial matrix, generated by respiratory chain activity We used microarrays of cells knocked down for MnSOD and a mock transfected cells as their control (siScramble) to reveal changes in gene expression profile WT-AML-12 cells silenced (si) for MnSOD were prepared, briefly: The backbone vector pSUPER.retro.puro was used for silencing. Transcripts of 60-nt long oligos constituting hairpin RNAs were designed to generate a low level of MnSOD silencing: a nine-loop (9 L) hairpin with 20 nt of MnSOD sense (siMnSOD) and a 9 L hairpin with 20 nt of scramble-no gene recognition control sense (Scr). Retroviral particles were produced by triple transfection of HEK 293T cells (ATCC No. CRL-11268T) with the retroviral vector (2 ug), pMD-gag-pol (1 ug) and pVSV-G (1 ug) using Trans-IT (Mirusbio Corporation, Madison, WI). For stable transfection, the various retroviruses were introduced with WT-AML-12 hepatocytes using polybrene (Sigma-Aldrich, St. Louis, MO, USA) in a six-well plate followed by selection with 10 ug puromycin for 2 weeks. To identify sets of genes that are differentially expressed in siMnSOD AML-12 cells compared to Scr-no sense control AML-12 cells, a Gene Chip approach was utilized. Total RNA was extracted (using TRI reagent) and purified using the RNeasy kit (Qiagen, Valencia, CA). Three different batches of frozen cells were taken to microarray analysis. Microarray analysis was performed on an Affymetrix Mouse Gene 1.0 ST chip containing 28,853 genes. The chips were processed and scaled at the Weizmann Institute of Science (Rehovot, Israel) using Affymetrix MAS5.

Project description:Plants exhibit phenotypic plasticity in response to environmental variations, which can lead to stable genetic and physiological adaptations if exposure to specific conditions is prolonged. Myrsine coriacea, a shrub with a broad phenotypic range, demonstrates this through its ability to thrive in diverse environments. The objective of the article is to investigate the adaptive responses of M. coriacea by cultivating plants from seeds collected at four different altitudes in a common garden experiment. Through integrated physiological and proteomic analyses, we identified 170 differentially accumulated proteins and observed significant physiological differences among the populations. The high-altitude population (POP1) exhibited a unique proteomic profile with significant down-regulation of proteins involved in carbon fixation and energy metabolism, suggesting a potential reduction in photosynthetic efficiency. Physiological analyses corroborated these findings, showing lower leaf nitrogen content, net CO2 assimilation rate, specific leaf area, and relative growth rate in stem height for POP1, alongside higher leaf carbon isotopic composition (δ13C) and leaf carbon (C) content. These findings provide insight into the complex interplay between proteomic and physiological adaptations in M. coriacea and underscore the importance of local adaptations in the face of climate change. This study enhances our understanding of how altitude-specific selection pressures can shape plant molecular biology and physiology, offering valuable perspectives for predicting plant responses to global environmental changes

Project description:Extraocular muscles (EOMs) are a highly specialized type of tissue with a wide range of unique properties, including characteristic innervation, development, and structural proteins. Even though EOMs are frequently and prominently involved in thyroid-associated diseases, little is known about the immediate effects of thyroid hormone on these muscles. In order to create a comprehensive profile of changes in gene expression levels in EOMs induced by thyroid hormone, hyperthyroid conditions were simulated by treating adult Sprague-Dawley rats with intraperitoneal injections of 25 ?g T3 per 100 g body weight over the course of six weeks; subsequently, microarray analysis was used to determine changes in mRNA levels in EOMs from T3-treated animals relative to untreated controls. RNA isolated from tibialis anterior muscles of the same animals was used as a reference fast-twitch muscle. Adult Sprague-Dawley rats (initial body weight 200 ± 40 g) were fed ad libitum with standard laboratory diet and tap water. Eight rats were randomly divided into a T3-treated and a control group, three males and one female each. To simulate a chronically hyperthyroid state, T3 treatment was administered by intraperitoneal injections of 25 µg T3 (Sigma-Aldrich, St. Louis, MO, U.S.A.) per 100 g body weight. Injections were administered every second day over a period of six weeks. 24 hours after the last injection, the animals were sacrificed by CO2 asphyxiation, muscles were dissected immediately after death. Each of the four biological replicates in each group was used for a single microarray each. RNA from EOMs was used. Tibialis anterior RNA from the same animals served as a fast-twitch reference muscle.

Project description:Pilocytic astrocytoma is the most common type of brain tumor in pediatric population, generally connected with favorable prognosis, although recurrences or dissemination sometimes are also observed. For tumors originating in supra- or infratentorial location different molecular background was suggested but plausible correlations between transcriptional profile and radiological features and/or clinical course are still undefined. The purpose of this study was to identify gene expression profiles related to the most frequent locations of this tumor, subtypes based on various radiological features and clinical pattern of the disease. According to the radiological features presented on MRI, all cases were divided into four subtypes: solid or mainly solid, cystic with an enhancing cyst wall, cystic with a non-enhancing cyst wall and solid with central necrosis. Bioinformatic analyses showed that gene expression profile of pilocytic astrocytoma highly depends on the tumor location. Most prominent differences were noted for IRX2, PAX3, CXCL14, LHX2, SIX6, CNTN1 and SIX1 genes expression which could distinguish pilocytic astrocytomas of different location even within supratentorial region. Analysis of the genes potentially associated between radiological features showed much weaker transcriptome differences. Single genes showed association with the tendency to progression. Here we showed that pilocytic astrocytomas of three different locations could be precisely differentiated on the basis of gene expression level but their transcriptional profiles did not strongly reflect the radiological appearance of the tumor or the course of the disease. Gene expression profiling was performed in 47 pilocytic astrocytoma tumours characterized by different localization, radiology and progression.

Project description:Many animal and plant species exhibit increased growth rates, reach larger sizes and, in the cases of crops and farm animals, produce higher yields when bred as hybrids between genetically differing strains, a phenomenon known as hybrid vigour or heterosis. Despite the importance of heterosis, and its extensive genetic analysis, there has been little understanding of its molecular basis. We aimed to determine whether characteristics of the leaf transcriptome, as an indicator of the innate functional genetic architecture of a plant line, could be used as markers to predict heterosis and the performance of hybrids, a methodology we term Association Transcriptomics. Relationships between transcript abundance of specific genes and the values of heterosis and heterosis-dependent traits were identified and mathematical models were constructed that relate gene expression characteristics in inbred lines of Arabidopsis thaliana and maize with vegetative biomass and for grain yield, respectively, in corresponding hybrids. Plants used for transcriptome analysis were grown from seeds for 2 weeks. Aerial parts above the coleoptiles were excised, weighed and frozen in liquid nitrogen. All plants were harvested as close as practicable to the middle of the photoperiod. Plants used for transcriptome analysis were grown from seeds for 2 weeks. Maize seeds were first imbibed in distilled water for 2 days in glasshouse conditions to break dormancy, before transfer to peat and sand P7 pots. They were grown in long day glass house conditions (16 hours photoperiod) at 22 degrees Celsius. Aerial parts above the coleoptiles were excised, weighed and frozen in liquid nitrogen. All plants were harvested as close as practicable to the middle of the photoperiod. Plants for yield trials were grown in the field at Clayton, NC, U.S.A. in 2005. Forty plants of each hybrid were grown in duplicate 0.0007 hectare plots.
