Whole genome sequencing of experimentally evolved D. melanogaster populations with 4xBicoid

ABSTRACT: EMS-mutagenized D. melanogaster populations with 4xbicoid were sequenced at the 1st, 3rd, 7th, 9th and 15th generation to analyze genomic changes during experimental evolution. Non-mutagenized populations were sequenced in parallel, representing standing variations.

Whole genome sequencing of TF-AID-mutagenized flies

Project description:In this study, we stably expressed TF-AID in the germline of Drosophila melanogaster to induce mutations around specific transcription factor binding sites across the genome. To identify the mutations, we sequenced: (1) individual flies from the TF-AID-expressing populations, sampled across generations and populations; (2) all the background stocks, including TF-AID stocks, NGT40, all balancers, and w1118; (3) 3rd-chromosome isogenic lines derived from TF-AID populations, with 2 flies per isogenic lines sequenced, as replicates; (4) flies from lines with eye phenotypes (pooling 6-12 flies per line) and their 3rd-chromosome isogenic descendants.

Smart-Seq of female and male blastocysts from mothers bearing the OgtT931A and OgtT931del mutations

Project description:40-bp PE mRNA-Seq of single E4 blastocysts generated through IVF of oocytes harvested from four female littermates (two F0 Ogt[T931A/+], one F0 Ogt[T931del/+] and one WT) using the same WT sperm. Important note regarding FILE NAMES: the genotype of the Ogt[T931A/+] females was known before the experiment, hence these oocytes kept separated during IVF and the embryos sequenced with the name “het[N]”; instead the genotype of the other two mothers was thought to be WT at the time of the experiment and the T931del discovered in some of the embryos only after the sequencing, hence the fastq files for all embryos from the Ogt[T931del/+] and WT mothers are all named “wt[N]”. About embryos genotyping: for the embryos coming from the Ogt[T931A/+] females, sex and presence of the T931A mutation was established by PCR genotyping of the cDNA and the mutation confirmed by Sanger sequencing; for the rest of the embryos, the T931del allele was identified by manual inspection of the reads (and the genotype of females for which no T931Adel-containing read was found cannot be certain). For all embryos, the sex was determined or confirmed in silico using counts of Y-linked genes.

Smart-Seq of embryos injected with the mRNA of a recombinant OGA

Project description:40-PE Smart-Seq of RNA isolated from single 2-cell embryos, single morulae, single blastocysts, single E7 embryos epiblast halves and single E7 trophectoderm halves. For all preimplantation stages, embryos were grown ex-vivo from three experimental groups of zygotes: zygotes injected with the mRNA of a recombinant OGA (named BtGH84) (Btgh_injected), zygotes injected with a catalytically dead version of BtGH84 (dBtgh_injected) (control nr.1) and non-injected zygotes (non_injected) (control nr.2). Postimplantation E7 embryos were grown from two experimental group of zygotes: Btgh-injected and dBtgh-injected (control) and transferred at the 2-cell stage to foster mothers. All samples from the same embryonic stage were processed for single embryo (or single-embryo single-tissue) Smart-Seq library preparation at the same time and then sequenced in the same NextSeq500 run. The different embryonic stages were processed on different days and sequenced in different NextSeq500 runs. Together with the raw fastq files, the table of gene counts obtained with featureCounts is provided, containing all samples that passed filtering steps and were input to the PCA and differential expression analysis (last column of Table S3 of the manuscript).

SMART-Seq of untreated and auxin-treated blastocysts for OGT degradation

Project description:Zygotes were recovered from crosses of OgtAID/WT females with OsTIR-homozygous males and cultured ex vivo for 72 hours in standard culture conditions, then the morulae were divided in two groups and one was treated with 250 micromolar auxin for 24 hours. After that, all blastocysts were collected for single embryo mRNA-Seq. The 119 blastocysts in the sequencing library come from five replicates of breeding-treatment-collection. Then, cDNA library was prepared from all of them at the same time and they were all pooled in the same run of a NextSeq500 (75 bp SE mode). Sex and genotype of the embryos was identified in silico from the sequencing data (see paper Methods).

Project description:The aim of the project was the identification of the transcriptional signature of effector T cells and Tfh cells that emerge following immunization with different adjuvants. For this purpose OVA-specific TCR-transgenic cells (from DO11.10 or OT-II mice) were adoptively transferred into congenic BALB/c or C57Bl/6 mice, subsequently immunized with OVA-IFA or OVA-CpG. At day 11, the OVA-specific T effector and Tfh cells were FACS sorted from the draining lymph nodes for RNA sequencing.
