ScRNA-seq of embryonic skin development (developmental time series in full-thickness dorsal skin of mouse embryos)

ABSTRACT: In this study, we analysed early embryonic skin development (mus musculus; C57BL/6J) at the transcriptional level. Major questions concerned the cell type composition of early embryonic skin, and the emergence of transcriptional heterogeneity among epithelial and stromal precursor cells. Cells were isolated from embryonic dorsal skin and randomly sequenced (scRNA-Seq using 10X Genomics v2) without any cell sorting. Data from three embryonic time points (E12.5, E13.5, and E14.5) was integrated and compared to obtain a better understanding of the dynamics of early skin development.

Boundary caps: a major source of skin mural cells

Project description:In the study we show that a specific peripheral glial population, derived from boundary cap (BC) cells, constitutes a major source of mural cells for the developing vasculature. Using Cre-based reporter cell tracing and single cell transcriptomics, we show that BC cell derivatives migrate along the nerves and differentiate into pericytes and vascular smooth muscle cells in the skin. The switch from glial to mural molecular identity is initiated while the cells are still associated with nerves To further characterize this transition glial to vascular identity, we performed single cell transcriptomic analyses (scRNA-seq) on FACS-purified traced cells from dissociated E12.5 skin. Tomato-positive cells were isolated by FACS from embryonic skin at E12.5. Around 10,000 cells were loaded into one channel of the Chromium system using the V3 single cell reagent kit (10X Genomics) We analyzed 2527 single cell transcriptomes with a mean number of expressed genes per cell of 4,696. This study highlights the plasticity of BC derivatives and uncovers a novel, nerve-derived origin for skin mural cells.

Single cell RNA-seq analysis of cancer cell lines upon administration of FOLFOX or FOLFIRI at different time points

Project description:This experiment is aimed at studying the effect of two different chemotherapies (FOLFOX and FOLFIRI) on colorectal cancer cell lines (HCT116 and HT29) at different time points. Two early time points (8h and 16h) are used to evaluate the acute response, while a late time point (two weeks, LT) is used to evaluate the long-term effect. After two week exposure, cells are grown without treatments for additional two weeks, to evaluate the transcriptomic of cells which survived the chemotherapy. A pool of the same cells has been independently profiled by scGET-seq.

Proteasome regulator PSME4 reduces cellular inflammation and promotes an immunosuppressive tumor microenvironment

Project description:We observed that proteasome regulator PSME4 inhibits antigen presentation and reduces cellular inflammation in lung adenocarcinoma. As tumor inflammation and antigenicity are key to anti-tumor immunity, we examined the effect of PSME4 in vivo by injecting mice with either KP1.9 or KP1.9PSME4_KD lung adenocarcinoma. We analyzed the changes in the immune milieu by performing single cell RNA sequencing (sc-RNA seq) of CD45+ cells, 3 weeks following injection of tumor cells. This allowed us to examine the effect of PSME4 on the early immune response to the tumor.

To study how mouse skin changes upon exposure to a carcinogen, we performed a classical two-stage skin carcinogenesis experiment, wherein cancer is initiated by a single application of 7,12-dimethylbenz[a]-anthracene (DMBA) followed by repeated treatment with 12-O-tetradecanoylphorbol-13-acetate (TPA) to drive cell proliferation. After 10 weeks, full thickness skin biopsies were collected and used to generate single cell transcriptomes (treatment samples).

To test the influence and the interactions between healthy and HD cells, chimeric organoids composed of CTRL and HD cells juxtaposed within the same organoid were grown and analyzed by scRNAseq at day 120.
