RNA-Seq analysis of Arabidopsis thaliana splicing factor AtU2AF65a and AtU2AF65b against the wild type (Col).

ABSTRACT: Two Arabidopsis thaliana splicing factor [AtU2AF65 isoforms (AtU2AF65a and AtU2AF65b)] mutants displayed the opposite flowering phenotypes. To assay the RNA processing including alternative splicing and pre-mRNA splicing of target genes of this protein in Arabidopsis, the 7-day seedlings (shoot apices) of wild type atu2af65a and atu2af65b mutants were used for RNA-Seq.

Project description:Senegalese sole males born and raised in captivity (F1 males) do not spawn naturally and typically display lower gamete quality when compared with wild individuals. Broodstock nutrition is an important aspect when dealing with reproduction because it influences not only fish health, but also gamete and progeny quality. The usage of dietary algae antioxidants to improve fish reproduction is under-explored, especially in terms of the male reproductive system. In this experiment, 6 % of a blended meal of Phaeodactylum tricornutum and Gracilaria gracilis was incorporated in Senegalese sole broodstock feed, to evaluate the effects on sperm quality of F1 males throughout the breeding season. RNA-seq was employed to assess differences in the gonadal tissue of fish fed the algae supplemented diets.

A mechanism for triggering cell differentiation in Arabidopsis

Project description:To determine whether IYO is not only necessary but also sufficient to activate transcription of developmental programs, we compared the transcriptome of shoot apices from 35S::IYO-GFP plants to that of 35S::GFP plants at the time of inflorescence emergence. Our results strongly suggest that IYO activates the transcription of key developmental regulators driving differentiation. Shoot apices RNA sample is a pool from RNAs from four independent experiments, and the RNA from each experiment was a pool of RNAs extracted from 12 individuals Arabidopsis 35S:IYO-GFP or 35S:GFP plants.

Transcriptome analysis of khd1-1, spen3-1 and hub1-4 Arabidopsis mutants

Project description:HISTONE MONOUBIQUITINATION1 (HUB1) and its ortholog HUB2 regulate expression of genes involved in flowering, dormancy and circadian clock. HUB1 and HUB2 interact with two RNA-binding proteins KHD and SPEN. Phenotype analysis of the knock-down khd1-1, knock-out spen3-1, and knock-out hub mutants suggested that KHD and SPEN may contribute to flowering- and circadian clock-related functions that are also target of HUB1/2 activity. Transcriptome analysis was performed using RNA extracted from shoot apices of 10-day-old seedlings. After library preparation by TruSeq, RNA was sequenced on the Illumina HiSeq.

AtPRMT5 regulates shoot regeneration through modulating multiple genes expression analyzed by RNA-seq

Project description:Protein arginine methylation plays essential roles in diverse biological processes, but its role in regulating shoot regeneration remains elusive. In this study, we analyzed the function of the protein arginine methyltransferase AtPRMT5 during de novo shoot regeneration in Arabidopsis. AtPRMT5 encodes a type II PRMT that methylates proteins, including histones and RNA splicing factors. Mutation of AtPMRT5 decreased the frequency of shoot regeneration and number of shoots per callus in the atprmt5 mutant compared with those of the wild type. To understand the mechanism of AtPRMT5 regulation of shoot regeneration, we analyzed the transcript levels of wild type and the mutant atprmt5 calli during shoot regeneration by RNA-seq. Three biological repeats of wild type and the mutant atprmt5-1 calli were used for RNA sequencing. Total RNAs were isolated from the calli of wild type Col and the mutant atprmt5-1 cultured on cultured on shoot-induction medium. The RNA-seq llibraries were constructed with TruSeq Stranded mRNA Library Prep Kit and sequenced using the Illumina Hiseq 2500. The raw reads were aligned to the genome sequences of TAIR10 using Tophat software. The gene expression levels were measured in RPKM, and many critical genes regulated by AtPRMT5 were identified to be involved in shoot regeneration.

Project description:FLOWERING LOCUS T-like genes have duplicated and functionally diverged between dicot and monocots species. The purpose of this study was to characterize the function of HvFT3 in barley (Hordeum vulgare). For this purpose, we generated transgenic lines overexpressing HvFT3 and characterized its effects on global gene expression changes in the main shoot apices at two developmental stages (spikelet initiation, lemma primordium). Analysing the function of different HvFT homologs in barley gives important insights into the genetic control of spike development and hence of yield in barley.
