RNAseq of setd2KO mESC

ABSTRACT: Total (rRNA-depleted) RNAseq of mouse ESCs carrying a homozygous KO mutation in setd2. Homozygous cells were also treated with the DNa methylation inhibitor 5-azacytidine. Total RNA was isolated from cell pellets using NEB Monarch® Total RNA Miniprep Kit and rRNA removed with NEBNext® rRNA Depletion Kit v2 (Human/Mouse/Rat). Libraries were prepared using NEBNext® Ultra™ II Directional RNA Library Prep Kit for Illumina® (NEB E7760L, input: 500 ng of total RNA). Libraries were multiplexed and sequenced on a NextSeq500 (Paired-End; read length 40). Each sample is present in 3 biological replicates.

Identification of novel DVL3 cancer-associated target genes [RNA-seq]

Project description:The goal of this study is to identify novel target genes of DVL3 in two breast cancer cell lines Methods:Total RNA was isolated using the Aurum™ Total RNA Mini Kit (Bio Rad) and library preparation and sequencing were performed at Center for Biotechnology & Genomics of Texas Tech University. RNA quality was determined using RNA Screen Tape (Agilent). Ribosomal RNA depletion was achieved using NEB Next rRNA Depletion Kit (Human/Mouse/Rat) (NEB # E6310X). RNA fragmentation, double stranded cDNA and adaptor ligation was generated using NEBNext Ultra II Directional RNA Library Prep according to the manufacturer’s protocol (NEB # E7760L). PCR enriched libraries were quantified by Qubit and equimolar indexed libraries (different samples had different indexes for multiplexing) were pooled. Pooled libraries were quantitatively checked using the Agilent Tapestation 2200 and quantified using Qubit. The libraries were then diluted to 200 pM and spiked with 2% phiX libraries (Illumina control). The transcriptome sequencing was performed on the barcoded stranded RNA-Seq libraries using Illumina NovaSeq 6000 SP flow cell, paired-end reads (2 × 50 bp).

Project description:The deletion of TCF19 in CAL27,oral squamous cell carcinoma cell line,was conducted by using CRISPR/Cas9 system. For WT and TCF19 KO CAL27 cell lines, samples were done in triplicates. U1 RAP-RNA-Seq analysis of A2Lox mouse embryonic stem cells treated with a control or Srrt-specific siRNA

Project description:The experiment was carried out to examine the effect of Srrt knockdown on the U1 snRNP/pre-mRNA interaction pattern. A2Lox mouse embryonic stem cells were transfected with either an Srrt-specific or a non-targeting siRNA. 48 hours post transfection the cells were cross-linked using 2% formaldehyde and lysed. RNA was partially fragmented by sonication, hybridized with U1 snRNA-specific biotinilated probes and pulled down. U1-associated RNA sequences were then purified and RNA-seq libraries were generated using a NEBNext® rRNA Depletion Kit and NEBNext® Ultra8482 II Directional RNA Library Preparation kit. Paired-end sequencing was performed using a HiSeq4000 75bp platform.

RNA-seq of murine bone marrow-derived macrophages (mBMDM) of the wild type (WT) group versus the RBP-J conditionally knockout (CKO) group at 36 hours post HTNV (Hantaan orthohantavirus) infection

Project description:Total RNA was extracted from WT and RBP-JCKO mBMDMs at 36 hpi (HTMV, MOI=1), using TRIzol (Invitrogen). Ribosomal RNA was removed using the Ribo-Zero™ kit (Epicentre Biotechnologies). Fragmented RNA (the average length was approximately 200 bp) was subjected to first-strand and second-strand cDNA synthesis followed by adaptor ligation and enrichment with a low cycle according to the instructions of the NEBNext® Ultra™ RNA Library Prep Kit for Illumina (NEB). The purified library products were evaluated using the Agilent 2200 TapeStation and Qubit®2.0 (Life Technologies). The libraries were paired-end sequenced (PE150, sequencing reads were 150 bp) at Guangzhou Ribo Biotechnology (Guangzhou, China) using the Illumina HiSeq 3000 platform. Transgenic mice type: RBP-JCKO (Lyz2-Cre+ RBP-Jfloxed) C57BL/6J Mice.

Testing different rRNA removal methods in 4 species of model halophilic archaea

Project description:We tested a number of rRNA removal methods (Illumina RiboZero Plus, NEBNext, NEB Core Depletion Set with custom probes, siTools Panarchaea, siTools RiboPool) on 4 model halophile species: Halobacterium salinarum, Haloferax volcanii, Haloferax meditteranei, Haloarcula hispanica). It was found that methods using custom probes (NEB Core Depletion set with HVO probes, siTools RiboPool with HVO probes) efficiently remove rRNA in species they are targeted to, and that Panarchaea efficiently removes rRNA in all 4 tested species.
