Single-cell RNA-Sequencing of splenocytes from Four Core Genotype (FCG) mice

ABSTRACT: This repository contains single-cell gene expression profiling from mouse splenocytes of the Four Core Genotypes cross. By crossing mice with both a deletion of the sex-determining factor Sry on the Y-chromosome and a transgenic insertion of Sry on Chromosome 3 , four combinations of gonadal (testis or ovaries) and chromosomal (XX or XY) are generated, namely XYSry-Chr3Sry+ (gonadal and chromosomal males), XYSry- (gonadal females, chromosomal males), XX (gonadal and chromosomal females), XXChr3Sry+ (gonadal males, chromosomal females). The transgenes were on a C57BL6 genetic background which is crossed with a CAST/EiJ female to allow for the distinction of the parental haplotypes. From all four genotypes, splenocytes are isolated and subjected to 10x Genomics single-cell RNA-Sequencing.

By crossing mice with both a deletion of the sex-determining factor Sry on the Y-chromosome and a transgenic insertion of Sry on Chromosome 3 , four combinations of gonadal (testis or ovaries) and chromosomal (XX or XY) are generated, namely XYSry-Chr3Sry+ (gonadal and chromosomal males), XYSry- (gonadal females, chromosomal males), XX (gonadal and chromosomal females), XXChr3Sry+ (gonadal males, chromosomal females). The transgenes were on a C57BL6 genetic background which is crossed with a CAST/EiJ female to allow for the distinction of the parental haplotypes, or on a pure-bred C57BL6 background. DNA sequencing was done on either liver or ear-punch samples.

Multi-organ mapping of cancer risk

Project description:Cancers are distributed unevenly across the body; but the importance of cell intrinsic factors such as stem cell function in determining organ cancer risk is unknown. Therefore, we used cre-recombination of conditional lineage tracing, oncogene and tumour suppressor alleles to define populations of stem and non-stem cells in mouse organs, and test their life-long susceptibility to tumorigenesis. We show that cancer risk is determined by the life-long generative capacity of mutated cells. This relationship held true in the presence of multiple genotypes and regardless of developmental stage, strongly supporting the notion that stem cells dictate organ cancer risk. Using the liver as a model system, we further show that damage-induced activation of stem cell function markedly increases cancer risk. Therefore, we propose that a combination of stem cell mutagenesis and extrinsic factors that enhance the proliferation of these cell populations, creates a âperfect stormâ that ultimately determines organ cancer risk. Functional and Molecular Single-Cell Analyses Implicate PRDM14 in the Initiation of a Novel B-1 Cell Malignancy - Single Cell RNA sequencing experiments

Project description:Description: Molecular mechanisms underlying high-risk subtypes of leukemia remain elusive. PR domain-containing 14 (Prdm14) is a potent oncogene implicated in the initiation of many cancers, including leukemia. Here, we interrogate the heterogeneity of Prdm14-expressing cell types in a mouse model of T-cell acute lymphoblastic leukemia (T-ALL). We identified an abnormal B-1 cell-like population in pre-leukemic bone marrow. B-1 cells are a self-renewing population of unconventional B cells established during embryonic development. This dataset contains single-cell transcriptomic profiling of four samples. Cells from R26PR;Mx1-cre mice were sorted on GFP expression (“GFP+” and “GFP-” samples) or on a pro-B-1-like immunophenotype of CD11b- CD19+ CD127+ Sca-1+ (“Pre-leukemia” sample). As a control, immunophenotype-matched cells from R26PR mice were analyzed by scRNA-seq after sorting on CD11b- CD19+ CD127+ Sca-1+ (“Control” sample) (Supplemental Figure 2). Accordingly, we conducted scRNA-seq of four total samples: “GFP+”, “GFP-“, “Pre-leukemia”, and “Control”. The GFP+ and GFP- samples provide the cellular context to the bone marrow samples.
