Project description:B cell receptor repertoire is with huge diversity among mouse individuals that hamper the search for true signals caused by targeted experimental factors. The data was sequenced for the measurement of the spectrum similarity among baseline mice. It aimed to compare and assess the convergence of the repertoire in two mouse strains (BALB/c, n=8 and C57BL/6J, n=5) and two kinds of sample type (PBMC form blood and splenocyte form spleen). Among them, each sample from 3 BALB/c mice were divided into two and sequenced respectively. 5' RACE method and a set of mixed specific primers for IgA/G/M isotypes were applied to amplify the targeted region of IgH.

An alternative pluripotent state confers interspecies chimaeric competency [WGBS]

Project description:In this study, we show that by simple modulation of extrinsic signaling pathways, a new class of pluripotent stem cells, referred to as region selective epiblast stem cells (rsEpiSCs), could be efficiently derived from different stages of the early embryo. rsEpiSCs share features of primed pluripotency yet are distinct from EpiSCs in their molecular characteristics and ability to colonize post-implantation embryos. We performed whole-genome bisulfite sequencing (WGBS) experiments to compare the DNA methylation landscapes of conventional EpiSCs and rsEpiSCs. Compare the DNA methylation profiles in 2 pluripotent stem cell types (LP-EpiSCs and conventional EpiSCs) in mouse. Two replicates are examined for each cell type.

CapStarr-seq: a high-throughput method for quantitative assessment of enhancer activity in mammals

Project description:Here we developed CapStarr-Seq, a novel high-throughput strategy to quantitatively assess enhancer activity in mammals. This approach couples capture of regions of interest to previously developed Starr-seq technique. Extensive assessment of CapStarr-seq demonstrated accurate quantification of enhancer activity. Furthermore, we found that enhancer strength correlates with binding complexity of tissue-specific transcription factors and super-enhancers, while additive enhancer activity isolates key genes involved in cell identity and function. Single-molecule, full-length transcript isoform sequencing reveals disease-associated RNA isoforms

Project description:Alternative splicing generates differing RNA isoforms that govern phenotypic complexity of eukaryotes. Its malfunction underlies many diseases, including cancer and cardiovascular diseases. Comparative analysis of RNA isoforms at the genome-wide scale has been difficult. Here, we established an experimental and computational pipeline that accurately quantifies transcript isoforms in their entire length from cDNA sequences with a full-length isoform detection accuracy of 97.6%. We generated a searchable, quantitative human transcriptome annotation with 31,025 known and 5,740 novel transcript isoforms (http://steinmetzlab.embl.de/iBrowser/). By analyzing the isoforms in the presence of RNA Binding Motif Protein 20 (RBM20) mutations associated with aggressive dilated cardiomyopathy (DCM), we identified 121 differentially expressed transcript isoforms in 107 cardiac genes. By establishing an isoform-differential expression test, our approach revealed that 11 of these genes displayed no detectable change in overall RNA expression. However, significant differences in the expression of specific isoforms in these genes was observed. These isoform specific effects demonstrate the need of analyzing RNA isoform expression levels rather than total gene expression levels.

5'-RACE-Seq analysis of Salmonella hilD and leuO promoters' response to adjacent transcription

Project description:Gene silencing by nucleoid-associated protein H-NS is sensitive to neighbouring transcription. This effect does not require neighbouring transcription to elongate into the silenced region. Here we measured how activating transcription of a tetRA cassette positioned upstream of either hilD or leuO promoters of Salmonella affected the activity of these promoters. The tetRA cassette included a strong Rho-independent transcription terminator at the 3' end of tetA. Transcription of the cassette was activated with anhydrotetracycline (AHTc). The activities of hilD and leuO promoters were measured upon performing template-switching reverse transcription follwed by semi-quantitative PCR and Illumina high-throughput sequencing.

High-throughput sequencing of IgH gene in minor salivary glands from Sjögren’s syndrome patients reveals dynamic ectopic lymphoid structures with recirculating B cells

Project description:This study is the first of this kind performed on minor salivary glands (mSG) of patients with Sjögren’s Syndrome. It shows that B cells clones are able to circulate across different glands and once re-seeded in a different mSG to continue the process of somatic hypermutation and switching of the immunoglobulin genes. Understanding B cells behavior in organs affected by autoantibodies, may help in designing personalized therapies, using monoclonal antibodies that target B cells (e.g. Rituximab) only on those patients that have a higher chance to respond.

Multi-modal single-cell sequencing of differentiating mESCs using Smart-seq3 and scATAC-seq

Project description:We report dynamics of X-chromosome upregulation (XCU) along X-chromosome inactivation (XCI) in mESCs as they differentiate into EpiSCs. F1 hybrid C57BL6/J × CAST/EiJ male and female mESCs were grown in serum/LIF conditions were differentiated using Fgf2 and Activin A for 1, 2, 4 and 7 days to induce random XCI in female cells. Multi-modal single-cell sequencing was performed using scATAC on nuclei and Smart-seq3 to assay chromatin accessibility and poly-A+ RNA expression, respectively. Allelic resolution is achieved using strain-specific SNPs in the data. We reveal dynamic balancing of X alleles as cells undergo XCI to compensate dosage imbalances between sexes as well as between X and autosomes. Furthermore, we reveal that female naïve mESCs with two active X chromosomes lack XCU on both alleles which has major implications for reprogramming studies. Finally, we estimate allelic transcriptional burst kinetics from the data and find that progressively increased burst frequencies underlies the XCU process.
