BulkRNA seq of spleens from humanized mice comparing NRG to NSG-DKO strains and additionally vaccination using lentiviral constructs

ABSTRACT: Decifering why NSG-DKO mice have better humanization upon CD34+ stem cell injection than NRG mice. Additionally, checking effects of lentivirus administration that delivers human HLAs, human cytokines and a viral antigen, which, as a consequence, should improve human adaptive immunity in our huNSG-DKO mouse model.

Project description:Colorectal cancer can be divided into four consensus molecular subtypes, which might associate with distinct precursor lesions. The aim of this study was to determine the subtype affiliation of two types of colorectal adenomas: tubular adenomas (TAs) and sessile serrated adenomas (SSAs) and to determine the activity of TGFÎ² signaling and the role of this cytokine in subtype affiliation. Adenoma samples were collected in the Academic Medical Center (AMC), Amsterdam, The Netherlands. Tubular adenomas (TAs) were obtained from familial adenomatous polyposis (FAP) patients and sessile serrated adenomas (SSAs) were collected from serrated polyposis syndrome (SPS) patients. Gene expression was analyzed for 7 sessile serrated adenomas (SSA) and 9 tubular adenomas (TA).

Project description:The aim of this study was to determine the effects of TGFÎ² at the premalignant stage of CRC development. Organoid cultures were isolated from normal colon and from tubular adenomas. One normal colon culture was genetically engineered using the CRISPR-Cas9 system to carry the BRAFV600E mutation. Organoid cultures of three different tubular adenomas and two normal colon samples, and one BRAFV600E-mutant organoid culture received TGFÎ² or control treatment after which gene expression was analyzed by microarray (Affymetrix U133+ PM Genechip Array).

Genome wide mapping of Jarid2 and Suz12 binding sites in mouse ES cells before and after Jarid2 depletion

Project description:We analyzed the overlap in genome wide binding sites between Jarid2 and Suz12 in mouse ES cells and find that Jarid2 and Suz12 peaks have an high degree (90%) of overlap. Moreover we analyzed the effect of Jarid2 down regulation on genome wide Suz12 binding sites and found that Loss of Jarid2 lead to the loss of 70% of Suz12 binding sites and to a 10 Fold reduction in intensity for 90% of Suz12 binding sites. miR-200 overexpression in colorectal cancer lines

Project description:Unsupervised classification of gene expression profiles has resulted in the identification of biologically and clinically distinct colon cancer subtypes (CCSs). The subtype that associates with poor clinical outcome displays a mesenchymal gene expression profile. No driver mutation has been identified for this category and patients are heterogeneous with regard to commonly used clinical markers. Here we report a regulatory network consisting of the miR-200 family members that tunes the majority of genes differentially expressed in the poor prognosis CCS, including genes involved in the epithelial-mesenchymal transition (EMT) process. Our data indicate that the epigenetic silencing of the miR-200 family by promoter methylation is identifying the mesenchymal CCS and is predictive of disease-free survival in this malignancy. We demonstrate that the molecular features of poor prognosis colon cancer - expression of EMT-associated genes and miR-200 promoter methylation - can already be installed at the premalignant stage, suggesting a highly malignant potential of specific colon cancer precursor lesions. Four colorectal cancer cell lines that display methylated miR-200 loci have been used to overexpress miR-200 family members from both loci separatedly or simultaneously.

Project description:To investigate the downstream effects of a polymorphism in the pyk1 gene of Schizosaccharomyces pombe (A343T) we generated a strain that differed from the lab strain (JB50) only in the amino acid at position 343 of pyk1 where a threonine was substituted with an alanine. Five replicates were grown for each strain and harvested in log phase. From each of these cultures RNA was isolated and underwent polyA-enrichment. Reads were sequenced and mapped against the strain-specific genomes.

Project description:The Zygnematophyceae are the closest algal relatives of land plants and hence interesting to understand land plant evolution. Species of the genus Serritaenia have an aerophytic lifestyle and form colorful, mucilaginous capsules, which surround the cells and block harmful solar radiation. Under laboratory conditions the production of this “sunscreen mucilage” can be induced by ultraviolet B radiation. The present dataset reveals insights into the cellular reaction of this alga to UV radiation (a major stressor in terrestrial habitats) and allows for comparisons with other algae and land plants to draw evolutionary conclusions.
