ABSTRACT: Microarray hybridisation data and calculations are compared for synthetic model oligonucleotide pairs containing similar sequences and structures. The model oligonucleotides were designed to correspond to biologically relevant genetic modifications. The 24 model oligonucleotides were in vitro designed to keep their sequences as similar as possible when maximising their differences in terms of the free energy of their structures. The experiments are designed to result in a score allowing the quantification of the hybridisation efficiency of a given nucleotide sequence and/or molecule structure.
