Project description:This data is part of a pre-publication release. Here, we present a meta-dataset exclusively comprising of 1,118 samples including primary non-small cell lung cancer (NSCLC) tumors and normal lung tissues from ten independent GEO datasets. The meta-dataset has been merged, normalized, batch effect corrected and filtered for genes with low variance using our developed bioinformatics pipeline utilising multiple open source R packages. This meta-dataset serves as an accurate and powerful 'discovery cohort' for clinical model development.

Abstract:
BACKGROUND: Alzheimer's disease (AD) is the most common
cause of dementia among the elderly. To clarify pathogenesis of
AD, thousands of reports have been accumulating. However,
knowledge of signaling pathways in the field of AD has not been
compiled as a database before. DESCRIPTION: Here, we have
constructed a publicly available pathway map called
"AlzPathway" that comprehensively catalogs signaling pathways
in the field of AD. We have collected and manually curated over
100 review articles related to AD, and have built an AD pathway
map using CellDesigner. AlzPathway is currently composed of
1347 molecules and 1070 reactions in neuron, brain blood
barrier, presynaptic, postsynaptic, astrocyte, and microglial
cells and their cellular localizations. AlzPathway is available
as both the SBML (Systems Biology Markup Language) map for
CellDesigner and the high resolution image map. AlzPathway is
also available as a web service (online map) based on Payao
system, a community-based, collaborative web service platform
for pathway model curation, enabling continuous updates by AD
researchers. CONCLUSIONS: AlzPathway is the first comprehensive
map of intra, inter and extra cellular AD signaling pathways
which can enable mechanistic deciphering of AD pathogenesis.

Project description:Transcriptional profiling of pre-malignant and malignant colorectal cancer lesions provides a means for temporally monitoring key molecular events underlying neoplastic progression. Unfortunately, the most widely used central dataset for colorectal cancer samples from The Cancer Genome Atlas (TCGA) does not contain adenoma samples, putting a greater reliance of in silico analyses and pre-clinical modelling on a handful of independent microarray experiments. Due to the differences in sample acquisition, preparation, downstream analysis and other parameters, results are often incongruent, hindering consensus building. Here, we developed a microarray meta-dataset consisting of 231 normal, 132 adenoma, and 342 colon cancer tissue samples (705 samples total) sourced from 12 independent microarray studies all using the Affymetrix HG U133 Plus 2.0 (GPL570) chip platform including GSE4183, GSE8671,GSE9348, GSE15960, GSE20916, GSE21510, GSE22598, GSE23194, GSE23878, GSE32323, GSE33113, and GSE37364. Individual datasets were pre-processed and normalized by frozen robust multiarray averaging (fRMA) before merging by matching probe sets. Batch effects were subsequently identified by Principal Component Analysis (PCA) and removed using ComBat. In addition, low variant probes were filtered from the meta-dataset before downstream analysis. Finally, biological signatures corresponding to cancer and adenoma samples were both quantitatively and functionally validated. Quantitative validation was performed by correlation analysis of LogFC values with the TCGA-COAD or other external GEO microarray datasets, respectively. Functional validation was carried out through predictive analyses using Ingenuity Pathway Analysis (IPA) and Gene Set Enrichment Analysis (GSEA). Overall, our meta-dataset provides a powerful tool for studying transcriptome-wide changes which occur during early dysplasia and malignant transformation of adenomas as well as colorectal cancer in general.

This dataset encompasses 6,325 proteins that interact with PARPs, providing valuable insights into the collaborative roles of PARP family members in cellular processes. The data include detailed protein interaction information and are available in a publicly accessible repository, facilitating reuse and further analysis by the research community.

Project description:The aim of the study was to describe and characterise the phosphodiesterases in the human ovary. Part of the study included results from analysis of mRNA microarray data from follicles and granulosa cells from three previously published studies(E-MEXP-3783, E-MTAB-2203, E-MTAB-1670). In addition, we used data from two unpublished studies with granulosa cells isolated from 4-6 mm antral follicles and preantral follicles. The included studies covered the folliculogenesis from the preantral stage to after induction of ovulation. For comparison, previously published dataset from heart (E-GEOD-22253, E-MEXP-2654), parietal cortex (E-GEOD-35977), cerebellum (E-GEOD-35974), lung (E-GEOD-43458), and peripheral blood mononucleated cells(E-GEOD-23832) were included in addition to various tissues from Affymetrix's sample data set.

Project description:We sought to define the landscape of alternative pre-mRNA splicing in prostate cancers and the relationship of exon choice to known genetic driver alterations. To do so, we compiled a meta-dataset comprised of RNA-Seq samples from publicly available sources representing a range of phenotypes from normal tissue to drug resistant metastases. We subjected these samples to exon-level analysis with purpose-built software. We then correlated transcriptional signatures of cancer driver pathways with these alternative splicing events and discovered that Myc signaling was correlated with incorporation of a set of cassette exons found in RNA binding proteins. We experimentally verified this finding in a human prostate cell transformation assay. Our results connect changes in alternative pre-mRNA splicing to oncogenic alterations common in prostate and many other cancers. We also establish a role for Myc in regulating RNA processing by controlling the incorporation of nonsense mediated decay-determinant exons in RNA binding proteins.

Project description:Epigenetic modifications must underlie lineage-specific differentiation since terminally differentiated cells express tissue-specific genes, but their DNA sequence is unchanged. Hematopoiesis provides a well-defined model of progressive differentiation in which to study the role of epigenetic modifications in cell fate decisions. Multi-potent progenitors (MPPs) can differentiate into all blood cell lineages, while downstream progenitors commit to either myeloerythroid or lymphoid lineages. While DNA methylation is critical for myeloid versus lymphoid differentiation, as demonstrated by the myeloerythroid bias in Dnmt1 hypomorphs {Broske, 2009 #6}, a comprehensive DNA methylation map of hematopoietic progenitors, or of any cell lineage, does not exist. Here we have generated a mouse DNA methylation map, examining 4.6 million CpG sites throughout the genome including all CpG islands and shores, examining MPPs, all lymphoid progenitors (ALPs), common myeloid progenitors (CMPs), granulocyte/macrophage progenitors (GMPs), and thymocyte progenitors (DN1, DN2, DN3). Interestingly, differentiation towards the myeloid lineage corresponds with a net decrease in DNA methylation, while lymphoid commitment involves a net increase in DNA methylation, but both show substantial dynamic changes consistent with epigenetic plasticity during development. By comparing lineage-specific DNA methylation to gene expression array data, we find many examples of genes and pathways not previously known to be involved in lymphoid/myeloid differentiation, such as Gcnt2, Arl4c, Gadd45α, and Jdp2. Several transcription factors, including Meis1 and Prdm16 were methylated and silenced during differentiation, suggesting a role in maintaining an undifferentiated state. Additionally, epigenetic modification of modifiers of the epigenome appears to be important in hematopoietic differentiation. Our results directly demonstrate that modulation of DNA methylation occurs during lineage-specific differentiation, often correlating with gene expression changes, and define a comprehensive map of the methylation and transcriptional changes that accompany myeloid versus lymphoid fate decisions. mRNA expression of 8 hematopoietic progenitor populations [MPPFL-(5), MPPFL+(3), CMP(3), GMP(3), CLP(3), DN1(3), DN2(3), DN3(3)] were compared

Project description:The success of mechanism-based drug discovery depends on the definition of the drug target. This definition becomes even more important as we try to link drug response to genetic variation, understand stratified clinical efficacy and safety, rationalize the differences between drugs in the same therapeutic class and predict drug utility in patient subgroups. However, drug targets are often poorly defined in the literature, both for launched drugs and for potential therapeutic agents in discovery and development. Here, we present an updated comprehensive map of molecular targets of approved drugs. We curate a total of 893 human and pathogen-derived biomolecules through which 1,578 US FDA-approved drugs act. These biomolecules include 667 human-genome-derived proteins targeted by drugs for human disease. Analysis of these drug targets indicates the continued dominance of privileged target families across disease areas, but also the growth of novel first-in-class mechanisms, particularly in oncology. We explore the relationships between bioactivity class and clinical success, as well as the presence of orthologues between human and animal models and between pathogen and human genomes. Through the collaboration of three independent teams, we highlight some of the ongoing challenges in accurately defining the targets of molecular therapeutics and present conventions for deconvoluting the complexities of molecular pharmacology and drug efficacy.

Project description:Obesity is a global epidemic affecting over 1.5 billion people and is one of the risk factors for several diseases such as type 2 diabetes mellitus and hypertension. We have constructed a comprehensive map of the molecules reported to be implicated in obesity. A deep curation strategy was complemented by a novel semi-automated text mining system in order to screen 1,000 full-length research articles and over 90,000 abstracts that are relevant to obesity. We obtain a scale free network of 804 nodes and 971 edges, composed of 510 proteins, 115 genes, 62 complexes, 23 RNA molecules, 83 simple molecules, 3 phenotype and 3 drugs in "bow-tie" architecture. We classify this network into 5 modules and identify new links between the recently discovered fat mass and obesity associated FTO gene with well studied examples such as insulin and leptin. We further built an automated docking pipeline to dock orlistat as well as other drugs against the 24,000 proteins in the human structural proteome to explain the therapeutics and side effects at a network level. Based upon our experiments, we propose that therapeutic effect comes through the binding of one drug with several molecules in target network, and the binding propensity is both statistically significant and different in comparison with any other part of human structural proteome.
