The effect of 2-AA on P. aeruginosa PA14 and its mutants

Project description:The pqs operon of the bacteria P. aeruginosa is responsible for the production of at least 60 secreted compounds mainly hidroxy-quinolones (HAQs). Some of them, like PQS and HHQ, were found to be important signal that control the virulence of the bacteria. We have discover that one of the most abandon molecule produced by the pqs operon, 2 aminoacetophenone (2-AA), a volatile molecule serves as a unique signal. In contrast to the previous described PQS and HHQ, 2-AA is downregulating virulence and acute phase proteins and upregulating chronic phase proteins. In addition we have found that 2-AA promotes the formation of persisters cells that antibiotic tolerant. we have compared the genes profile of wild-type PA14 strain and its derivatives topA which lacks Topoisomerase I and pqsA that do not produces HAQs or 2-AA to cultures that were treated with 3mM of 2-AA. Cell were grown with and without 2-AA (3mM) to OD 2.0.

topA mutant of P. aeruginosa PA14

Project description:We have tested the effect of deletion of Topoisomerase I on genes transcription of the bacteria Pseudomonas. aeruginosa. Topoisomerase I is a conserved protein that modulate the topology state of the DNA from super-coiled to relaxed. To this end we have compared the transcription profile of a topA::GentR mutant to that of the wild-type strain. The topA mutant contains in topA gene a Mariner transposon with a gentamicin resistance cassette. It is part of the non-redundant mutant library of P. aeruginosa PA14 strains. WT and mutant cells were grown to OD 2.0 in LB 200rpm shaking at 37C.

Investigating the impact of heterologous expression of the Micrococcus luteus FabH on global transcription in Escherichia coli

Project description:Investigation of whole genome gene expression level changes in a E. coli fatty acid overproducing strain with or without heterologous expression of the M. luteus FabH. The strain expressing M. luteus FabH produces more methyl ketones. This study will be further described in Goh, E.B., E.E.K. Baidoo, J.D. Keasling, and H.R. Beller. Engineering of bacterial methyl ketone synthesis for biofuels. A 11 microarray study using total RNA recovered from six separate control cultures of Escherichia coli K-12 DH1 fatty acid overproducing strain with empty vector and five separate cultures of test strain, Escherichia coli K-12 DH1 fatty acid overproducing strain with vector overexpressing M. luteus FabH. Each chip measures the expression level of 4,254 genes from Escherichia coli K-12 with eight 60-mer probe pairs (PM/MM) per gene, with 2-fold technical redundancy.

Farnesyl Diphosphate (FPP) Toxicity in E. coli, M9 medium

Project description:This experiment studied the effect of FPP accumulation on E. coli. E. coli cells transformed with pMBIS (the S. cerevisiae mevalonate pathway enzymes converting mevalonate to FPP) and fed mevalonate produce large amounts of FPP, which causes toxicity when it accumulates. When coupled with an active amorphadiene synthase (pADS) the cells produce amorphadiene, a non-toxic isoprenoid. To accumulate FPP, but maintain similar protein burden, an amorphadiene synthase with 3 mutations to render it inactive was used (pADSmut) to accumulate FPP. E. coli was transformed with pMBIS and pADS or pMBIS and pADSMut and grown in M9+glucose with varying magnesium concentrations and fed 20 mM mevalonate and induced with 0.5 mM IPTG, then sampled at subsequent time points. This comparison is between E. coli DH1 cells accumulating FPP via the heterologous mevalonate pathway (pMBIS/pADSmut) to cells producing amorphadiene via the same pathway (pMBIS/pADS). Samples were collected 6, 10, 14, and 26.5 hr after addition of IPTG and mevalonate. One biological replicate was used. Total RNA was extracted, reverse transcribed, labeled, and hybridized to multiple slides for technical replicates.

The Sinorhizobium meliloti SmYbeY-dependent transcriptome probed with Sm14kOLI microarrays

Project description:In this experiment we have compared the transcriptome of the S. meliloti Sm2B3001 strain and that of a mutant derivative lacking the gene encoding the almost ubiquitous bacterial endoribonuclease YbeY. Both, the parent and mutant strains were grown to either exponential or stationary phases in complete TY medium. Total RNA of parent and mutant strains (four replicates in each growth condition) were probed by competitive hybridization on Sm14kOLI microarrays. SmYbeY loss-of-function compromised expression of core energy and RNA metabolism genes, whilst promoting accumulation of motility, late symbiotic and transport mRNAs. Up-regulated transcripts are putative SmYbeY substrates representing both bulk and sRNA-regulated mRNAs.

Project description:NfeR1 is a S. meliloti sRNA highly expressed in response to osmostress and during the symbiotic interaction of this bacterium with alfalfa plants. We have probed the NfeR1-dependent transcriptome by competitive hybridization on Sm14kOLIGO microarrays of RNA from the wild-type strain Sm2B3001 and from a mutant derivative lacking NfeR1 upon growth in unmodified minimal medium or after 1 h shock with 400 mM NaCl.

Transcription profiling of Bacillus cereus ATCC14579 and its isogenic SecDF deletion mutant

Project description:SecDF is a highly conserved accessory protein of the Sec-translocase located in the cytoplasmic membrane. The deletion mutant (delta Bc4405) of Bacillus cereus ATCC14579 shows multiple phenotypic changes, including aberrent cell division starting at transitionary phase. To understand the underlying processes genotypic profiling was carried out at 3h and 4h after inoculation. The morphology of the mutant seems to be more severe if glucose is added to the LB medium, thus all cultures contained 1% glucose.
