Centrosome associated genes pattern for risk sub-stratification in multiple myeloma

ABSTRACT: This experiment follows, extends and validates our previous findings published in Leukemia & Lymphoma as original article entitled \Molecular heterogeneity and centrosome-associated genes in multiple myeloma\. [Kryukov F, Nemec P, et al, Leuk Lymphoma. 2013 Sep;54(9):1982-8. Doi: 10.3109/10428194.2013.764416] (ArrayExpress Accession E-MTAB-1038). This experiment submission is enriched by supplemental R-script-based data file named \for_external_validation.RData\ which includes script for CAGP model application.

Gene expression profiles of pancreatic ductal adenocarcinoma cell lines differently co-expressing cancer stem cell markers

Project description:Pancreatic cancer stem cells (CSCs) have been described as CD24+/CD44+/EpCAM+ or CD133+ cells. However, no study has determined the co-expression of all of these markers in pancreatic ductal adenocarcinoma. Similarly to other combinations of CSC markers, CD24+/ CD44+/EpCAM+/CD133+ phenotype might more accurately identify true pancreatic CSCs. Therefore, we performed a detailed co-expression analysis of CD24, CD44, EpCAM, and CD133 in 3 cell lines derived from primary pancreatic ductal adenocarcinomas (PDACs). Gene expression profiling was applied in order to further investigate the observed differences in proportion of cells that co-expressed CSC markers among the cell lines.

Serial xenotransplantation in NSG mice promotes a hybrid epithelial/mesenchymal gene expression signature and stemness in rhabdomyosarcoma cells

Project description:NSTS-11 cell line derived from a primary embryonal rhabdomyosarcoma was used for serial xenotransplantation in NSG mice in vivo. Subsequently, three cell lines, LTB1, LTB5, and LTB24, were derived from primary, secondary, and tertiary xenograft tumors, respectively. Gene expression profiling of all four cell lines was performed to identify changes in gene expression over the course of serial xenotransplantation, which was associated with a gradual increase of stemness of embryonal rhabdomyosarcoma cells. For each of the xenograft-derived cell lines, the parental NSTS-11 cell line served as a reference control.

Expression of MALT1 oncogene in mouse hematopoietic stem/progenitor cells recapitulates the pathogenesis of human MALT lymphoma

Project description:Comparison of gene expression profiling analysis of bone marrow isolated CD34+ cells from patients with MALT lymphoma vs. healthy individuals revealed a large number of differentially expressed genes that included NF-kB target genes, genes involved in inflamatory signalling and immunoglobulin genes, suggesting an early lymphoid B-cell priming. Chromosomal translocations involving MALT1 gene are hallmarks of mucosa-associated lymphoid tissue (MALT) lymphoma. However, targeting these translocations to mouse B-cells has failed to reproduce human disease. Here, we induced MALT1 expression in mouse Sca1+Lin- hematopoietic stem/progenitor cells (HS/PCs), leading to the development of tumors recapitulating the clinical, histopathological and molecular features of human MALT lymphomas. Ablation of the p53 gene induced transformation of MALT lymphoma to diffuse large-cell lymphoma of activated B-cell type (ABC-DLBCL). Human CD34+ cells isolated from MALT lymphoma patients displayed an abnormal transcriptional program that was shared by MALT lymphoma cells, transgenic mouse Sca1+Lin- cells and Sca1-MALT1-induced lymphomas. Our study shows that MALT lymphoma can be modeled in mice by targeting MALT1 oncogene to HS/PCs. 10 samples were analyzed of which 5 are CD34+ cells sorted from the bone marrow of MALT patients and are compared to the other 5 CD34+ cells sorted from the bone marrow of healthy donors.

Expression Data from chemical induced tumors obtained from NDR1+/+, NDR1+/- and NDR1-/- mice

Project description:Loss and heterozygosity for NDR1 predisposes mice to T-cell lymphoma development. To analyze mechanisms of tumor development in these mice chemically (ENU)-induced tumors were collected and RNA was extracted. Tumors were collected from mice upon tumor development or 9 months after ENU treatment. Tumors were flash frozen and parts of the tumors were analyzed for RNA, proteins and histology.

A mouse model of deregulation of the malt1 oncogene recapitulates the pathogenesis of human malt lymphoma [Spleen dataset]

Project description:Attempts at modeling chromosomal translocations involving MALT1 gene, hallmarks of human mucosa-associated lymphoid tissue (MALT) lymphoma, have failed to reproduce the disease in mice. Here we describe a transgenic model in which MALT1 expression was targeted to mouse hematopoietic stem/progenitor cells. In Sca1-MALT1 mice, MALT1 deregulation activated the NF-kappaB pathway in Sca1+ cells, promoting selective B-cell differentiation and mature lymphocyte accumulation in extranodal tissues, progressively leading to the development of clonal B-cell lymphomas. These tumors recapitulated the histopathological features of human MALT lymphomas, presenting typical lymphoepithelial lesions and plasmacytic differentiation. Transcriptional profiling of Sca1-MALT1 murine lymphomas revealed overlapping molecular signatures with human MALT lymphomas, including MALT1-mediated NFkappaB activation, pro-inflammatory signaling and XBP1-induced plasmacytic differentiation. Moreover, murine Malt1 showed proteolytic activity by cleaving Bcl10 in Sca1-MALT1 lymphomas. Our novel technological approach has allowed modeling human MALT lymphoma in mice, which represent unique tools study MALT lymphoma biology and evaluate anti-MALT1 therapies. Project description:For the complete cure of tumors, it is essential to eliminate cancer-initiating cells (CICs). Immunohistochemically, most tumor cells were CD20 and/or CD138 positive in clinical samples of lymphoplasmacytic lymphoma (LPL), and CD20- CD138- cells were hardly detected. Therefore, useful positive markers expressing in a candidate of CICs of LPL are necessary. First, we performed gene expression microarray analysis between CD20- CD138- and CD20+ CD138+ subpopulations using sorted Waldenstrom macroglobulinemia cell line (MWCL-1). Two dye-swap experiment was performed onto Human GE 4Ã44K V2 arrays (G4845A; Agilent Technologies).
