Project description:Processing (P)-bodies are cytoplasmic membrane-less condensates including translationally repressed mRNAs and proteins involved in the mRNA decay machinery. The mechanisms underlying P-bodies nucleation and mRNA decay have been largely described. However, the impact of signaling networks in P-bodies dynamics and mRNA translation is still not well understood. Here, we identify a ribonucleoprotein network assembled by the E3 ubiquitin ligase Praja2 at P-bodies that coordinates protein translation and mRNA turnover in human glioblastoma (GBM). Praja2 physically interacts and spatially colocalizes with the RNA helicase DDX6, a core component and nucleating factor of P-bodies. Stimulation of the G protein-coupled receptor (GPCR)-cAMP pathway in GBM cells induces a non-proteolytic polyubiquitylation of DDX6 by Praja2. DDX6 ubiquitylation is required for P-bodies assembly and mRNA translation repression. Interfering with DDX6 ubiquitylation or downregulation of expression markedly affects P-bodies assembly. Moreover, genetic deletion of praja2 dramatically impacts the assembly of DDX6/mRNA complexes and the amount of translating polysomes, leading to cellular senescence and GBM growth arrest. These findings identify a cAMP-driven post-transcriptional control mechanism operating at P-bodies by the ubiquitin system that profoundly impacts on mRNA translation and cancer cell growth. This regulatory system may, thus, contribute to the adaptive metabolic rewiring underlying cancer growth and drug resistance.

Project description:We performed a genome-scale screen for suppressors of interferon stimulated gene (ISG) expression in human haploid cells (HAP1). DEAD-box helicase 6 (DDX6) was a significant hit. In order to validate DDX6 as a regulator of ISG expression, we created knockouts of DDX6 in HAP1 cells using CRISPR-Cas9 and performed RNA-seq on coding RNA from DDX6 KO and WT cells. This data was used to determine if ISGs were upregulated in DDX6 KO HAP1 cells.

Project description:CXCL12 and IGF1 are key secreting molecules produced by cancer-associated fibroblasts in breast cancer. These factors promote the survival of disseminated cancer cells in the bone marrow. To assess the combined responses elicited by CXCL12 and IGF1, we examined the translating transcriptome of cancer cells in response to these two factors by Translating Ribosome Affinity Purification (TRAP)-RNAseq. MDA-MB-231 cells were engineered to express an EGFP-tagged version of ribosomal protein L10a. This allows the retrieval of polysome-associated mRNA by anti-GFP pull down (TRAP) and profiling the translating transcriptome by RNAseq. EGFP-L10a+ cancer cells were serum starved (0.2% serum) for 24 hours, and then treated with CXCL12 (30ng/mL) + IGF1 (10ng/mL) or CXCL12 (300ng/mL) + IGF1 (100ng/mL) for 6hrs. Two biological replicates were profiled for each condition.

Project description:By using patient-derived xenografts (PDXs) as living surrogate of the clinical practice, we identify here induction of genes related to the IFN pathway as an early and specific predictor of tumor response to treatment. Gene expression profile of tumor cells after laser-capture microdissection of residual tumor foci to characterize the molecular changes occurring in residual tumor cells surviving chemotherapy RNA was extracted from microdissected areas using the RNeasy Mini kit (Qiagen, Valencia, CA). This approach allowed isolating foci of human tumor cells from the murine stroma. Gene expression analysis was performed with Affymetrix Exon 1.0 ST microarrays. Hybridization, data normalization and statistical analysis were outsourced to GenoSplice Technology (Paris, France).

Project description:A mesenchymal rich stroma such as cancer-associated fibroblasts (CAFs) in breast tumors favors the selection of cancer clones with enhanced bone metastatic ability. To determine the cancer cell transcriptomic response to the mesenchymal stroma, we supplemented experimental mammary tumours with or without exogenous mesenchymal cells. We used bone marrow-derived human mesenchymal stem cells (MSCs) as a source of mesenchymal stroma, as MSCs have been shown to undergo CAF-like differentiation. We engineered the cancer cells to express an EGFP-tagged version of ribosomal protein L10a (EGFP-L10a). This allows the retrieval of cancer cell specific transcripts rapidly from whole tumor lysates by translating ribosome affinity purification (TRAP) and direct profiling of cancer cell gene expression patterns when they are in situ. EGFP-10a+ MDA-MB-231 cells were orthotopically injected into the mammary fat pad with or without 1:1 ratio of MSCs. The mammary tumors were retrieved for TRAP-RNAseq profiling after 3 weeks.

Project description:Advances in high-throughput molecular analyses of collagen peptides, especially ZooMS (Zooarchaeology by Mass Spectrometry), have addressed the issue of intense skeletal fragmentation at Palaeolithic archaeological sites, which hinders morphological identification. However, the challenge of variable collagen preservation persists. We aim to evaluate the potential of two mass analyzers TOF vs FTICR to propose novel options to enhance the ZooMS workflow. Type 1 collagen (COL1) was extracted from 89 archaeological bones from the site of Le Piage (France, 37-34 ka cal BP). Three distinct ZooMS protocols were used: an acid-free method (AmBic) and two demineralizations (HCl and TFA), combined with MALDI-TOF and MALDI-FTICR instruments. The first offers rapid and cheap analysis, while the second provides higher resolution. Taxonomic identifications were made by peptide mass fingerprinting (PMF). Finally, LC-MS/MS was applied to verify 26 low-collagen samples identifications.

Project description:Macrophage activation is required for the control of innate and adaptive immune responses. The classification in M1 and M2 macrophages based on a combination of small numbers of membrane and soluble markers is operational in murine and human macrophages. If this classification may be extended to circulating monocytes is not elucidated. To answer such question, human monocytes were stimulated for 6 and 18 hours with IFN-gamma and IL-4, two canonical agonists of M1/M2 polarization in macrophages, and gene expression programs were investigated with whole genome microarrays. The temporal analysis of these programs showed marked differences to both IFN-gamma and IL-4. In 6-h stimulated monocytes, gene categories related to inflammatory and immune responses were enriched, and these monocytes exhibited a M1 and M2 polarization in response to IFN-gamma and IL-4, respectively, as found in macrophages. In 18-h stimulated monocytes, the categories related to innate immunity and metabolic pathways were enriched in response to IFN-gamma and IL-4, whereas PPAR signaling pathway was specifically enriched in response to IL-4. In addition, the M1 and M2 polarization induced by IFN-gamma and IL-4, respectively, was replaced by an original transcriptional program that did not depend on IFN-gamma and IL-4. This program appeared as networks around chemokines, NF-kappaB/MAP kinase pathways and MHC class II molecules. These results clearly demonstrated that monocyte activation consisted of an early polarized stage likely involved in effector responses and a delayed stage that may regulate host responses. The establishment of databases on human circulating monocytes using high throughput methods may be critical for pathophysiological and clinical non-invasive studies.
