Populus tricho Raw sequence reads

ABSTRACT: We performed RNA-Seq of P. trichocarpa calluses that were firstly induced from roots. Then the total RNAs were isolated from the control and salt-stressed calluses (200 mM NaCl for 6, 12, 24, and 48 h) using a CTAB procedure. 4-Coumarate:CoA ligase (4CL) genes are critical for the biosynthesis of plant phenylpropanoids. Here we identified 20 4CL genes in the genomes of two desert poplars (Populus euphratica and P. pruinosa) and salt-sensitive congener (P. trichocarpa), but 12 in Salix suchowensis (Salix willow). Project description:We used heat shock (HS) treatments and high-throughput mRNA sequencing to obtain HS transcriptomes in the moss Physcomitrella patens. Besides revealing differential gene expression at the transcriptional level, a transcriptome survey identified abundant AS events in the single-cellâtype, undifferentiated, moss protonemal cell. For preparing RNA-seq samples, protonemal colonies were grown at 38Â°C for 1 h (1st HS), recovered at 25Â°C for 5.5 h, and then grown at 38Â°C again for 1 h (2nd HS). Project description:Bacterial panicle blight caused by the bacterium Burkholderia glumae is an emerging disease of rice in the United States. Not much is known about this disease, the disease cycle or any source of disease resistance. To understand the interaction between rice and Burkholderia glumae, we used transcriptomics via next-generation sequencing (RNA-Seq) and bioinformatics to identify differentially expressed transcripts between resistant and susceptible interactions and formulate a model for rice resistance to the disease. There was a total of 36 tissue samples that included 2 rice genotypes (CL 151 and CL 161) Ã 2 treatment groups (water control and bacterium inoculated) Ã 3 time points Ã 3 biological replicates. Project description:Maize exhibits levels of structural variation (SV) of non-repeat sequences that are unprecedented among higher eukaryotes. This SV includes hundreds of copy number variants (CNVs) and thousands of presence/absence variants (PAVs). Many of the PAVs contain intact, expressed, single-copy genes that are present in one haplotype but absent from another. The goal of this project is to test the hypothesis that differences in gene copy number (both gains and losses) contribute to the extraordinary phenotypic diversity and plasticity of maize. Maize is a good model for these studies because it exhibits a rapid decay of linkage disequilibrium (LD) and because a draft genome sequence of the B73 inbred and mapping populations are available. As a first step, the Zeanome, a near-complete set of genes present in B73, other maize lines and the wild ancestor of maize (teosinte), is being defined using transcriptomic data.
