Kinome analysis of CD151 overexpressing Jurkat T cells

ABSTRACT: The effect of CD151 expression onto the kinome of Jurkat T cells was assessed using kinome analysis. CD151 was expressed in Jurkat T cells by retroviral transduction based on a pMSCV vector. Entrez Gene: 977 UniProtKB: P48509 Jurkat T cells were transduced with the MSCV-CD151 vector and successfully transduced cells were selected using puromycin. For the kinome array experiments 3 independent samples of Jurkat cells and three independent samples of J-CD151 cells were collected. To minimize unspecific background signals, lysates from Jurkat and J-CD151 T cells harvested at different growth stages, which were then pooled to provide one sample prior to loading on the Kinexus antibody microarrays.

Kinome analysis of human CD151+ and CD151- T cells in the absence or presence of IL-2 stimulation

Project description:Primary human T cells from healthy donors were sorted using a FACSAria II to obtain CD3+CD4+CD151+ and CD3+CD4+CD151- populations. To perform kinome analysis using Kinex™ microarrays, 50 µg of lysate protein from each sample were labeled with a proprietary fluorescent dye according to the manufacturers instructions (Kinexus, Canada). The utilized KAM-850 chips were spotted in duplicates with over 850 antibodies: 510 pan-specific antibodies used in the chip allows for the detection of 189 protein kinases, 31 protein phosphatases and 142 regulatory subunits of these enzymes and other cell signaling proteins. 340 phospho-specific antibodies tracked the unique phosphorylation of 128 sites in protein kinases, 4 sites in protein phosphatases and 155 sites in other cell signaling proteins. The background-corrected raw intensity data were logarithmically transformed with base 2. Z scores were calculated by subtracting the overall average intensity of all spots within a sample from the raw intensity for each spot, and Z score ratios were calculated by dividing Z scores by the standard deviations (SD) of all of the measured intensities within each sample. Transcription profiling of human T cell leukaemia cell line Jurkat that were retrovirally transduced with constitutievely active forms of Notch to identify novel transcriptional targets of Notch signalling

Project description:In this study we aimed to identify novel transcriptional targets of Notch signalling in the T cell leukaemia cell line, Jurkat. RNA was prepared from Jurkat cells retrovirally transduced with an empty vector (Mock) or vectors containing constitutively active forms of Notch (N1deltaE or N3deltaE), and used for Affymetrix microarray analysis. As expected, several known transcriptional target of Notch, such as HES1 and HERP2, were found to be overexpressed in Notch-transduced cells, however, many novel transcriptional targets of Notch signalling were identified using this approach. These included the T cell costimulatory molecule CD28, the anti-apoptotic protein GIMAP5, and inhibitor of DNA binding 1 (1D1).

mRNA-seq and AGO2-RIP-seq of JURKAT T-cell acute lymphoblastic leukemia cell line upon overexpression of hsa-miR-143-3p

Project description:The aim of this study was to investigate the effect of hsa-miR-143-3p on global gene expression in T-cell acute lymphoblastic leukemia (T-ALL) and to unravel its direct target genes. For this purpose we selected Jurkat T-ALL cell line characterized by low expression of this miRNA. The cells were transduced either with pCDH-CMV-MCS-EF1_GFP_puro empty vector (System Biosciences) or pCDH-CMV-MCS-EF1_GFP pre-mir-143 vector, each variant in three biological replicates. Total RNA was isolated from each samples. Additionally, RISC complexes containing miRNAs bound to their target mRNAs were isolated by AGO2 immunoprecipitation and the obtained fraction of RISC-bound RNA was isolated from each sample. All 12 libraries (6 total RNA samples and 6 AGO2-RIP samples) were sequenced on Illumina NovaSeq6000 platform, in 2x150 mode, with a coverage of 60M paired reads/sample.

Transcription profiling by array of human PMA-activated Jurkat cells

Project description:Cyclin T1-dependent genes in activated Jurkat cells. HIV-1 is dependent upon cellular co-factors to mediate its replication cycle in CD4+ T cells and macrophages, the two major cell types infected by the virus in vivo. One critical co-factor is Cyclin T1, a subunit of a general RNA polymerase II elongation factor known as P-TEFb. Cyclin T1 is targeted directly by the viral Tat protein to activate proviral transcription. Cyclin T1 is up-regulated when resting CD4+ T cells are activated and during macrophage differentiation or activation, conditions that are also necessary for high levels of HIV-1 replication. Because Cyclin T1 is a subunit of a transcription factor, the up-regulation of Cyclin T1 in these cells results in the induction of cellular genes, some of which might be HIV-1 co-factors. Using shRNA depletions of Cyclin T1 and transcriptional profiling, we identified 54 cellular mRNAs that are Cyclin T1-dependent for their induction in activated CD4+ T cells and during macrophage differentiation and activation. The promoters for these Cyclin T1-dependent genes (CTDGs) are over-represented in two transcription factor binding sites, SREBP1 and ARP1. Notably, 10 of these CTDGs have been reported to be involved in HIV-1 replication, a significant over-representation of such genes when compared to randomly generated lists of 54 genes (p value < 0.00021). SiRNA depletions of two CTDGs identified here, CDK11 and Casein kinase1gamma1, suggest that these genes are also involved in HIV-1 replication. It is therefore likely that the 54 CTDGs identified here include novel HIV-1 co-factors. The presence of CTDGs in the protein space that was available for HIV-1 to sample during its evolution and acquisition of Tat function may provide an explanation for why CTDGs are enriched in viral co-factors. Experiment Overall Design: Using shRNA knockdown of cyclin T1, cyclin T1-dependent genes were identified in activated Jurkat cells.

Genome-wide binding map of the HIV Tat protein to the human genome (gene expression)

Project description:The HIV-1 Trans-Activator of Transcription (Tat) protein binds to multiple host cellular factors and greatly enhances the level of transcription of the HIV genome. Here, we report the genome-wide binding map of Tat to the human genome in Jurkat T cells (Jurkat-Tat cells) using chromatin immunoprecipitation combined with next-generation sequencing. cDNA microarray was used to monitor gene expression changes between Jurkat and Jurkat-Tat cells. Additionally, we compared distribution of H3K9ac near gene promoters between Jurkat and Jurkat-Tat cells using ChIP-chip method and hybridized onto Agilent promoter array. Our data reveal that Tat’s interaction with the host genome is more extensive than previously thought, with potentially important implications for the viral life cycle. Agilent gene expression microarray was used to compare gene expression changes between Jurkat T cells and Jurkat T cells expressing HIV-Tat protein (Jurkat-Tat T cells) Expression profiles on Jurkat-Tat cells versus Jurkat cells. Influence of ATL-type Helios overexpression or WT-Helios/Ikaros knockdown on gene expression profile in Jurkat cells

Project description:It has been known that aberrant isoforms of Ikaros family ptoteins are expressed in malignant cells. We identified that PBMC of ATL (acute T-cell leukemia) patients expresses different patterns of Helios isoforms compared with normal PBMC. In order to investigate the biological impact of ATL-type Helios isoform, we conducted complehensive gene expression analyses in Jurkat cells overexpressing ATL-type Helios. Also, we investigated the influence of WT-Helios or WT-Ikaros knockdown on the gene expression profile and compared with that of the cells with ATL-type Helios overexpression. Total RNA samples from Jurkat cells were subjected to Cy-3 labeling followed by human whole genome gene expression microarray analyses.

Transcription profiling by array of Jurkat cells following miR-181 over-expression

Project description:miR-181 is often dysregulated in several types of cancer. This dataset can represent a further insight into gene expression changes and GO Terms associated with miR-181 over-expression. miR-181 was over-expressed in Jurkat cells by transduction with a lentiviral transgenic construct encoding for miR-181 under a PGK promoter. A cognate vector encoding for a control hairpin was used to generate control cell line. mRNA Microarray gene expression profiling of Jurkat cells tranduced with either a miR-181 sponge or control construct. 3 biological replicas have been performed. Note that the control samples are the same as those used in the related experiment E-MTAB-4588
