Project description:Microarray experiments were used to determine the global changes in microRNA and mRNA expression associated with the transition from the myotube producing phenotype (M+, 10-12 mm total length) to the hypertrophic growth phenotype (M-, 28-31 mm total length) in fish reared at 26-27oC over the whole life-cycle. 26 down-regulated and 31up-regulated miRNAs were identified in the M- phenotype together with 43 down-regulated and 69 up-regulated mRNAs.

Project description:The F5 generation of a wild-caught population of zebrafish (Danio rerio) from Mymensingh, Bangladesh, were used in this study. Replicate experiments were carried out with adult male fish aged 9 months. Each group was maintained in a 50L tank at 27M-11.5M-:C and 12:12h dark:light photoperiod and fed bloodworms (Ocean NutritionM-^Y, Belgium) to satiety for one week. The experimental protocol involved fasting fish for 7 days and subsequent refeeding a single meal of bloodworms delivered over a 3h period, after which any uneaten food was removed from the tank. Seven fish were sampled at -156, -24, 0 (prior to the meal), 0.75, 3, 6, 7.5, 9, 11, 24, 36h and killed humanely by an overdose of ethyl 3-aminobenzoate methanesulfonate salt (MS-222). Six samples from the 0, 3, and 6h time-points were used in the microarray hybridization.

Project description:Parallels between phylogeny and ontogeny have been discussed since almost two centuries and a number of theories have been proposed to explain such patterns. Especially elusive is the so-called phylotypic stage, a phase during development where species within a phylum are particularly similar to each other. While this has formerly been interpreted as a recapitulation of phylogeny, it is nowadays thought to reflect an ontogenetic progression phase, where strong constraints on developmental regulation and gene interactions exist. Several studies have shown that genes expressed during this stage evolve slower, but it has so far not been possible to derive an unequivocal molecular signature associated with this stage. We use here a combination of phylostratigraphy and stage specific gene expression data to generate a cumulative index that reflects the evolutionary age of the transcriptome at given ontogenetic stages. Using zebrafish ontogeny and adult development as a model, we find that the phylotypic stage does indeed express the oldest transcriptome set and that younger sets are expressed during early and late development, thus faithfully mirroring the hourglass model of morphological divergence. Reproductively active animals show the youngest transcriptome, with major differences between males and females. Intriguingly, aging animals express also increasingly older genes. Comparisons with similar datasets from flies and nematodes show that this pattern occurs across phyla. Our results suggest that an old transcriptome marks the phylotypic phase and that phylogenetic differences at other ontogenetic stages correlate with the expression of newly evolved genes. Zebrafish (Danio rerio) were kept in 12L flow-through tanks at 26.5 °C (around 60 animals per tank). For accurate staging, fertilized eggs were collected within 15 min intervalls and incubated in Petri dishes at 28.5°C with water changes every 2-6 hours. After hatching, larvae were transferred to 1 liter tanks and kept at 28.5 °C. We took 72 samples in at least two biological replicates (147 experiments in total) that correspond to 61 stages across zebrafish ontogeny (50 stages before the sex could be clearly recognized plus 11 adult stages of males and females each). Staging was done according to post-fertilization time. Embryos were additionally staged under the dissecting microscope to check for the consistency of post-fertilization timing and morphological development at standard temperature (28.5 °C). Only healthy animals that showed the expected morphological features for a given post-fertilization time were sampled. Each sample contained around 50 individuals until the 1 day and 3 hour embryo stage, 15 individuals until the 10 day larval stage, 10 individuals until the 18 day larval stage, 5 individuals until the 45 days juvenile stage, while in later juvenile and adult stages we sampled males and females separately and each sample contained 2 individuals. All samples were snap frozen in liquid nitrogen and stored at -80 °C until RNA extraction. To avoid severe biases due to the excess of unfertilized eggs we squeezed eggs from adult females before freezing them in liquid nitrogen.

Project description:Proprotein convertase subtilisin/kexin (PCSK) enzymes convert proproteins into bioactive end products. Although other PCSK enzymes are known to be essential for biological processes ranging from cholesterol metabolism to host defense, the in vivo importance of the evolutionarily ancient PCSK7 has remained enigmatic. Here, we quantified the expressions of all pcsk genes during the 1st week of fish development and in several tissues. pcsk7 expression was ubiquitous and evident already during the early development. To compare mammalian and zebrafish PCSK7, we prepared homology models, which demonstrated remarkable structural conservation. When the PCSK7 function in developing larvae was inhibited, we found that PCSK7-deficient fish have defects in various organs, including the brain, eye, and otic vesicle, and these result in mortality within 7 days postfertilization. A genome-wide analysis of PCSK7-dependent gene expression showed that, in addition to developmental processes, several immune system-related pathways are also regulated by PCSK7. Specifically, the PCSK7 contributed to the mRNA expression and proteolytic cleavage of the cytokine TGFβ1a. Consequently, tgfβ1a morphant fish displayed phenotypical similarities with pcsk7 morphants, underscoring the importance of this cytokine in the zebrafish development. Targeting PCSK activity has emerged as a strategy for treating human diseases. Our results suggest that inhibiting PCSK7 might interfere with normal vertebrate development. Gene expressions of zebrafish were measured at 6 and 24 hours post fertilization of the fish samples with PCSK7 blocked with morpholino technology. For each time point, triplicate samples pooled from 18-35 zebrafish embryos were used. Also gene expressions from triplicate control samples were measured.

Precise regulation of the formation, maintenance, and remodeling of the vasculature is required for normal development, tissue response to injury, and tumor progression. How specific microRNAs intersect with and modulate angiogenic signaling cascades is unknown. Here, we identified microRNAs that were enriched in endothelial cells derived from mouse embryonic stem (ES) cells and in developing mouse embryos. We found that miR-126 regulated the response of endothelial cells to VEGF. Additionally, knockdown of miR-126 in zebrafish resulted in loss of vascular integrity and hemorrhage during embryonic development. miR-126 functioned in part by directly repressing negative regulators of the VEGF pathway, including the Sprouty-related protein SPRED1 and phosphoinositol-3 kinase regulatory subunit 2 (PIK3R2/p85-β). Increased expression of Spred1 or inhibition of VEGF signaling in zebrafish resulted in defects similar to miR-126 knockdown. These findings illustrate that a single miRNA can regulate vascular integrity and angiogenesis, providing a new target for modulating vascular formation and function. Experiment Overall Design: To identify the genes regulated by miR-126 in vivo, flk1:GFP transgenic zebrafish embryos (which express GFP in the endothelium) were injected at the one-cell stage with 4 ng of two independent antisense morpholinos that block the processing of the miR-126 pri-cursor. At 48 hours post-fertilization, endothelial cells were isolated by fluorescence-activated cell sorting from flk1:GFP transgenic fish, and RNA was extracted. Arrays were performed on four biological replicates of control and two independent miR-126 morpholinos.

Project description:We generated 77-bp Illumina reads from single messenger RNA libraries from four diverse developmental stages of the two-spotted spider mite to maximally capture the complement of transcribed sequences across development. Adult, nymphal, larvae and embryonic stages were separated using sieves of various pore sizes, and mites of various developmental stages were carefully selected for transcriptome library preparation. Samples were a mix of males and females to capture male and female patterns of transcription, and were reared on beans (Phaseolus vulgaris cv California Red Kidney). The RNA-Seq data was used for validation of gene models predicted by EuGene, and to study patterns of gene expression across development. Gene expression for spider mites from adult, nymph, larvae and embryonic developmental stages was examined (technical replicates were generated).

Project description:The effects of temperature on teleosts have been of strong interest for a long time, particularly because low temperature profoundly influences the physiological and behavioral processes of ectotherms, especially teleosts. However, the cold-tolerance characteristics of fish at a protein level remains unclear. Therefore, in order to shed further light on the molecular mechanisms of low temperature adaptation in fish, we conducted quantitative proteomics on T. fasciatus liver using iTRAQ. Comparing the proteomic profiles of the T. fasciatus liver at 12℃ and 26℃, a total of 3741 proteins were identified, and 160 were differentially expressed. Among the differentially expressed proteins, the most significant changes were noted in those involved in oxidative stress (nine proteins), mitochondrial enzymes (eleven proteins) and signal transduction (thirteen proteins). The KEGG enrichment analysis indicated significant enhancement of D-arginine and D-ornithine metabolism, MAPK signaling, Wnt signaling and Gap junction pathway. Subsequently, three significantly up-regulated (CIRB, HSP90 and GST) and two significantly down-regulated proteins (FLNB and A2ML1) were validated by the parallel reaction monitoring (PRM) assays. Furthermore, the changes in expression of proteins involved in the oxidative stress, mitochondrial enzymes and signal transduction were validated at the transcriptional level using qPCR. These verification results show that the experimental data of iTRAQ are reliable. Our results not only deepen an understanding of the mechanisms underlying low temperature tolerance in fish, but also may contribute to its breeding for enhancement of cold tolerance.
