Project description:To reveal the comparative pharmacological mechanism of differential compounds and its combination, we used a custom cNDA microarray to screen gene expression on ischemia mouse hippocampus. Cerebral ischemia was induced in anesthetized mice by urethane (1.5g/kg, i.p) to 38-48g male or female mice by occlusion of the middle cerebral artery (MCA) for 15 minutes twice with microvascular clips, followed by reperfusion for 10 minutes after the first occlusion. Experimental animal were divided into groups: Sham-operated, vehicle (M3,ischemic mice 3 hour;12 hour;24 hour),Baicalin(BA) (5mg/ml), Jasminoidin(JA) (25mg/ml),Jasminoidin(H) (50mg/ml),Cholic acid(CA) (7mg/ml),Concha margaritifera(CM) (50mg/ml), Nimodipine (NI) (50mg/ml),and JA+BA, JA+CA, JA+BA+CA, JA+BA+CA+CM. The prescription of combination therapies was composed of the same ratio on every compound. Treated compound dosage according to 0.2ml physic liquor/100g mouse or rat body weight treated at 1.5h post operation given through tail vein. Sham-operated mice underwent identical procedures except therapy were vehicle (2ml/kg; 100% DMSO). Infarct Volume and Neurological Score were tested to display variation on comeout change. Hippocampus (subfields CA1-4 of Ammon's horn) were carefully dissected out from re-anesthetized mice under RNAase-free conditions, flash frozen and stored at -75 C. Total RNA of each sample was extracted with Trizol reagent (Invitrogen, procedure according to the instruction manual). Three animals per group were pooled and homogenized in denaturing solution with a Polytron. Three pooled per group and nine times repeted microarray experiments of each pooled were preformed. Each microarray contained 374 cDNA derived from cDNA library of mouse brain (Invitrogen, Cat.1065-025). Plasmid magnified using Invitrogen provided library. Design and synthesize Primer according the information provided by selected genes.Total gene segment is 416, two of them is control(lambda-A and pUC19). Project description:Hippocampus has drawn an immense attention from researchers and clinicians worldwide due to its clinical importance in various neurodegenerative disorders. Each hippocampal subfield is known to perform distinct functions and are selectively vulnerable to environmental, physiological, and clinical factors. Therefore, proteomic analysis of hippocampus at subfield level is increasingly important, however, an in-depth proteomic analysis of human hippocampus at its subfield level is not well established to date. In this study, we compared the sub-proteome of the hippocampus- the cornu ammonis sectors (CA1, CA2, CA3 and CA4), and dentate gyrus (DG) from healthy adult human cohorts using high resolution mass spectrometry. We procured hippocampal subfields from the archived FFPE tissue sections by performing manual micro-dissection and conducted TMT label quantification-based proteomic analysis that resulted in the identification of 5,593 proteins, of which 890 proteins were differentially abundant at ≥1.5-fold cut-off across all subfields. Gene Ontology enrichment analysis was performed to uncover the biological processes, pathways and cellular localization associated with each subfield of hippocampus. IHC-based validation of selected proteins were also carried out in an independent set of hippocampus from normal subjects. We believe that our findings will effectively pave a way for further analysis of the hippocampal subdivisions and understand the etiopathology of many neurological disorders in future.

Project description:We developed a lipid-siRNA conjugate, termed EG18, that potentiates prolonged gene silencing throughout the CNS after injection into CSF. To help inform viable therapeutic targets, we used scRNAseq to determine cell-specific gene silencing. Here, we used an siRNA sequencing targeting Ppib and inject 15 nmol of either Ppib-EG18 or a non-targeting control (NTC)-EG18 into the lateral ventricles of adult mice. After 1 month, brains were dissociated into single cells and bead-sorted into Cd11b+ and Cd11b- populations. The Cd11b+ dataset contains microglia and macrophages, while the Cd11b- sample comprised a sampling of other isolated perivascular and parenchymal populations. scRNAseq revealed gene silencing activity across diverse cell populations in the parenchyma and at brain borders, which may provide new avenues for disease-modifying therapies.

Project description:Male Sprague Dawley Crl CD BR rats (190-240g, 6-8 weeks old), were obtained from Charles River, UK. They were given access to R&M No.1 diet and tap water ad libitum. Animals were housed 5/sex in solid bottom cages maintained at 21oC +/- 2oC, 12 h light and 12 h dark. All animals were acclimatised for at least 5 days prior to commencement of the study. Furan (CAS 110-00-9, Sigma-Aldrich Co. Ltd, >99 % pure was prepared in corn oil vehicle on the day of use and stored in sealed brown bottles. Furan was administered orally via gavage in corn oil at 30mg/kg (5 daily doses per week). Animals (n=5) were removed and sampled after 3 months of furan treatment. An off-dose recovery group was included at the 3 month time point (1 month off-dose) to enable assessment of lesion reversibility.

Project description:The current lack of proven pharmacological treatment options for traumatic brain injury (TBI) patients reflects the poor translation of successful preclinical studies in clinical trials. This may be due to poor choice of therapeutic agents based on incomplete knowledge of critical elements of neuroprotection. Our goal is to expedite discovery and translation of therapeutic agents that can improve functional outcome by identifying the common molecular profile of neuroprotective drugs. Since damage to the hippocampus is associated with TBI-induced deficits in learning and memory, we analyzed of the hippocampal transcriptional profiles of TBI rats treated with two clinically used drugs metyrapone and carbenoxolone, which have been shown to improve cognitive deficits in previous studies. Despite their different structures, we found that MT and CB have similar effects on several known biological pathways. The neuroprotective effects of these drugs are associated with a distinctive molecular signature which is characterized not by changes in expression of any individual gene but by a common global effect on multiple cell signaling pathways. These data suggest that drug treatments that induce a coordinated attenuation of multiple injury-induced cell signaling networks, both deleterious and protective, have high translational potential. There were 16 samples for array analysis, two biological replicates each for control (4 and 24 hour), TBI (4 and 24 hour), TBI plus MT (4 and 24 hour) and TBI plus CB (4 and 24 hour). Each biological sample, which is a pooled RNA sample (laser captured CA3 pyramidal neurons) from the hippocampus of 3-6 rats, was hybridized to duplicate arrays so that there were 32 gene arrays in this study.

Project description:Immunotherapy has shown great therapeutic potential for cancers with high tumor mutational burden (TMB), but much less promise for cancers with low TMB. One primary approach for adoptive lymphocyte transfer-based immunotherapy is to target the somatic mutated peptide neoantigens and cancer testis (CT) antigens recognized by cytotoxic T cells. Here, we employed mass spectrometry (MS)-based proteogenomic large-scale profiling to identify potential immunogenic human leukocyte antigen (HLA) Class ǀ- associated peptides in both melanoma, a “hot tumor”, and EGFR mutant lung adenocarcinoma, a “cold tumor”. We uncovered 19 common driver oncogene-derived peptides and more than 1000 post-translationally modified peptides (PTM) representing 58 different PTMs. We constructed a CT antigen database with 286 antigens by compiling reputed CT antigen resources and “in-house” genomic data and used this to identify 45 CT antigen-derived peptides from the identified HLA peptidome. Using integrated next generation sequencing data, we discovered 12 neopeptides in EGFR mutant lung cancer cell lines. Finally, we report a novel approach for non-canonical peptide discovery, whereby we leveraged a deep learning-based de novo search and a high confidence annotated long noncoding RNA (LncRNA) database to identify 44 lncRNA-derived peptides. Findings of this study, for the first time, provide evidence for a large pool of actionable cancer antigen-derived peptides for use in mutant EGFR lung cancer immunotherapy.

Project description:In this study, paired blood plasma (BP) and blister fluid (BF) samples from 5 paediatric burn patients were analysed using mass spectrometry to compare their protein and metabolite composition. The relative quantification of proteins was achieved through a label-free data independent acquisition mode. The relative quantification of metabolites was achieved using a Shimadzu Smart Metabolite Database gas chromatography mass spectrometry (GCMS) targeted assay. In total, 562 proteins and 141 individual metabolites were identified in the samples. There was 81% similarity in the proteins present in the BP and BF, with 50 and 54 unique proteins found in each sample type respectively. BF contained keratinocyte proliferation-related proteins and blood plasma contained abundant blood clotting proteins and apolipoproteins. BF contained more carbohydrates and less alpha-hydroxy acid metabolites than the BP. In this study, there were unique proteins and metabolites in BF and BP which were reflective of the local wound environment and systemic environments respectively. The results from this study demonstrate that the biomolecule content of BF is mostly the same as blood, but it also contains information specific to the local wound environment.
