Reclassification of ASFV into 7 Biotypes Using Unsupervised Machine Learning.

ABSTRACT: In 2007, an outbreak of African swine fever (ASF), a deadly disease of domestic swine and wild boar caused by the African swine fever virus (ASFV), occurred in Georgia and has since spread globally. Historically, ASFV was classified into 25 different genotypes. However, a newly proposed system recategorized all ASFV isolates into 6 genotypes exclusively using the predicted protein sequences of p72. However, ASFV has a large genome that encodes between 150-200 genes, and classifications using a single gene are insufficient and misleading, as strains encoding an identical p72 often have significant mutations in other areas of the genome. We present here a new classification of ASFV based on comparisons performed considering the entire encoded proteome. A curated database consisting of the protein sequences predicted to be encoded by 220 reannotated ASFV genomes was analyzed for similarity between homologous protein sequences. Weights were applied to the protein identity matrices and averaged to generate a genome-genome identity matrix that was then analyzed by an unsupervised machine learning algorithm, DBSCAN, to separate the genomes into distinct clusters. We conclude that all available ASFV genomes can be classified into 7 distinct biotypes.

Project description:Ancient undeciphered scripts present problems of different nature, not just tied to linguistic identification. The undeciphered Cypro-Minoan script from second millennium BCE Cyprus, for instance, currently does not have a standardized, definitive inventory of signs, and, in addition, stands divided into three separate subgroups (CM1, CM2, CM3), which have also been alleged to record different languages. However, this state of the art is not consensually accepted by the experts. In this article, we aim to apply a method that can aid to shed light on the tripartite division, to assess if it holds up against a multi-pronged, multi-disciplinary approach. This involves considerations linked to paleography (shapes of individual signs) and epigraphy (writing style tied to the support used), and crucially, deep learning-based strategies. These automatic methods, which are widely adopted in many fields such as computer vision and computational linguistics, allow us to look from an innovative perspective at the specific issues presented by ancient, poorly understood scripts in general, and Cypro-Minoan in particular. The usage of a state-of-the-art convolutional neural model that is unsupervised, and therefore does not use any prior knowledge of the script, is still underrepresented in the study of undeciphered writing systems, and helps to investigate the tripartite division from a fresh standpoint. The conclusions we reached show that: 1. the use of different media skews to a large extent the uniformity of the sign shapes; 2. the application of several neural techniques confirm this, since they highlight graphic proximity among signs inscribed on similar supports; 3. multi-stranded approaches prove to be a successful tool to investigate ancient scripts whose language is still unidentified. More crucially, these aspects, together, point in the same direction, namely the validation of a unitary, single Cypro-Minoan script, rather than the current division into three subgroups.

Project description:RationaleMore targeted management of severe acute pediatric asthma could improve clinical outcomes.ObjectivesTo identify distinct clinical phenotypes of severe acute pediatric asthma using variables obtained in the first 12 h of hospitalization.MethodsWe conducted a retrospective cohort study in a quaternary care children's hospital from 2014 to 2022. Encounters for children ages 2-18 years admitted to the hospital for asthma were included. We used consensus k means clustering with patient demographics, vital signs, diagnostics, and laboratory data obtained in the first 12 h of hospitalization.Measurements and main resultsThe study population included 683 encounters divided into derivation (80%) and validation (20%) sets, and two distinct clusters were identified. Compared to Cluster 1 in the derivation set, Cluster 2 encounters (177 [32%]) were older (11 years [8; 14] vs. 5 years [3; 8]; p < .01) and more commonly males (63% vs. 53%; p = .03) of Black race (51% vs. 40%; p = .03) with non-Hispanic ethnicity (96% vs. 84%; p < .01). Cluster 2 encounters had smaller improvements in vital signs at 12-h including percent change in heart rate (-1.7 [-11.7; 12.7] vs. -7.8 [-18.5; 1.7]; p < .01), and respiratory rate (0.0 [-20.0; 22.2] vs. -11.4 [-27.3; 9.0]; p < .01). Encounters in Cluster 2 had lower percentages of neutrophils (70.0 [55.0; 83.0] vs. 85.0 [77.0; 90.0]; p < .01) and higher percentages of lymphocytes (17.0 [8.0; 32.0] vs. 9.0 [5.3; 14.0]; p < .01). Cluster 2 encounters had higher rates of invasive mechanical ventilation (23% vs. 5%; p < .01), longer hospital length of stay (4.5 [2.6; 8.8] vs. 2.9 [2.0; 4.3]; p < .01), and a higher mortality rate (7.3% vs. 0.0%; p < .01). The predicted cluster assignments in the validation set shared the same ratio (~2:1), and many of the same characteristics.ConclusionsWe identified two clinical phenotypes of severe acute pediatric asthma which exhibited distinct clinical features and outcomes.

Project description:BackgroundIdentifying active lesions in magnetic resonance imaging (MRI) is crucial for the diagnosis and treatment planning of multiple sclerosis (MS). Active lesions on MRI are identified following the administration of Gadolinium-based contrast agents (GBCAs). However, recent studies have reported that repeated administration of GBCA results in the accumulation of Gd in tissues. In addition, GBCA administration increases health care costs. Thus, reducing or eliminating GBCA administration for active lesion detection is important for improved patient safety and reduced healthcare costs. Current state-of-the-art methods for identifying active lesions in brain MRI without GBCA administration utilize data-intensive deep learning methods.ObjectiveTo implement nonlinear dimensionality reduction (NLDR) methods, locally linear embedding (LLE) and isometric feature mapping (Isomap), which are less data-intensive, for automatically identifying active lesions on brain MRI in MS patients, without the administration of contrast agents.Materials and methodsFluid-attenuated inversion recovery (FLAIR), T2-weighted, proton density-weighted, and pre- and post-contrast T1-weighted images were included in the multiparametric MRI dataset used in this study. Subtracted pre- and post-contrast T1-weighted images were labeled by experts as active lesions (ground truth). Unsupervised methods, LLE and Isomap, were used to reconstruct multiparametric brain MR images into a single embedded image. Active lesions were identified on the embedded images and compared with ground truth lesions. The performance of NLDR methods was evaluated by calculating the Dice similarity (DS) index between the observed and identified active lesions in embedded images.ResultsLLE and Isomap, were applied to 40 MS patients, achieving median DS scores of 0.74 ± 0.1 and 0.78 ± 0.09, respectively, outperforming current state-of-the-art methods.ConclusionsNLDR methods, Isomap and LLE, are viable options for the identification of active MS lesions on non-contrast images, and potentially could be used as a clinical decision tool.

Project description:BackgroundPhenotyping analysis that includes time course is useful for understanding the mechanisms and clinical management of postoperative delirium. However, postoperative delirium has not been fully phenotyped. Hypothesis-free categorization of heterogeneous symptoms may be useful for understanding the mechanisms underlying delirium, although evidence is currently lacking. Therefore, we aimed to explore the phenotypes of postoperative delirium following invasive cancer surgery using a data-driven approach with minimal prior knowledge.MethodsWe recruited patients who underwent elective invasive cancer resection. After surgery, participants completed 5 consecutive days of delirium assessments using the Delirium Rating Scale-Revised-98 (DRS-R-98) severity scale. We categorized 65 (13 questionnaire items/day × 5 days) dimensional DRS-R-98 scores using unsupervised machine learning (K-means clustering) to derive a small set of grouped features representing distinct symptoms across all participants. We then reapplied K-means clustering to this set of grouped features to delineate multiple clusters of delirium symptoms.ResultsParticipants were 286 patients, of whom 91 developed delirium defined according to Diagnostic and Statistical Manual of Mental Disorders, Fifth Edition, criteria. Following the first K-means clustering, we derived four grouped symptom features: (1) mixed motor, (2) cognitive and higher-order thinking domain with perceptual disturbance and thought content abnormalities, (3) acute and temporal response, and (4) sleep-wake cycle disturbance. Subsequent K-means clustering permitted classification of participants into seven subgroups: (i) cognitive and higher-order thinking domain dominant delirium, (ii) prolonged delirium, (iii) acute and brief delirium, (iv) subsyndromal delirium-enriched, (v) subsyndromal delirium-enriched with insomnia, (vi) insomnia, and (vii) fit.ConclusionWe found that patients who have undergone invasive cancer resection can be delineated using unsupervised machine learning into three delirium clusters, two subsyndromal delirium clusters, and an insomnia cluster. Validation of clusters and research into the pathophysiology underlying each cluster will help to elucidate the mechanisms of postoperative delirium after invasive cancer surgery.

Project description:Autonomous unmanned aerial vehicles (UAVs) have attracted increasing academic and industrial attention during the last decade. Using drones have broad benefits in diverse areas, such as civil and military applications, aerial photography and videography, mapping and surveying, agriculture, and disaster management. However, the recent development and innovation in the field of drone (UAV) technology have led to malicious usage of the technology, including the penetration of secure areas (such as airports) and serving terrorist attacks. Autonomous weapon systems might use drone swarms to perform more complex military tasks. Utilizing a large number of drones, simultaneously increases the risk and the reliability of the mission in terms of redundancy, survivability, scalability, and the quality of autonomous performance in a complex environment. This research suggests a new approach for drone swarm characterization and detection using RF signals analysis and various machine learning methods. While most of the existing drone detection and classification methods are typically related to a single drone classification, using supervised approaches, this research work proposes an unsupervised approach for drone swarm characterization. The proposed method utilizes the different radio frequency (RF) signatures of the drone's transmitters. Various kinds of frequency transform, such as the continuous, discrete, and wavelet scattering transform, have been applied to extract RF features from the radio frequency fingerprint, which have then been used as input for the unsupervised classifier. To reduce the input data dimension, we suggest using unsupervised approaches such as Principal component analysis (PCA), independent component analysis (ICA), uniform manifold approximation and projection (UMAP), and the t-distributed symmetric neighbor embedding (t-SNE) algorithms. The proposed clustering approach is based on common unsupervised methods, including K-means, mean shift, and X-means algorithms. The proposed approach has been evaluated using self-built and common drone swarm datasets. The results demonstrate a classification accuracy of about 95% under additive Gaussian white noise with different levels of SNR.
