A travel guide to Cytoscape plugins.

ABSTRACT: Cytoscape is open-source software for integration, visualization and analysis of biological networks. It can be extended through Cytoscape plugins, enabling a broad community of scientists to contribute useful features. This growth has occurred organically through the independent efforts of diverse authors, yielding a powerful but heterogeneous set of tools. We present a travel guide to the world of plugins, covering the 152 publicly available plugins for Cytoscape 2.5-2.8. We also describe ongoing efforts to distribute, organize and maintain the quality of the collection.

MetaLink: A Travel Guide to the LOD Cloud

Project description:Graph-based traversal is an important navigation paradigm for the Semantic Web, where datasets are interlinked to provide context. While following links may result in the discovery of complementary data sources and enriched query results, it is widely recognized that traversing the LOD Cloud indiscriminately results in low quality answers. Over the years, approaches have been published that help to determine whether links are trustworthy or not, based on certain criteria. While such approaches are often useful for specific datasets and/or in specific applications, they are not yet widely used in practice or at the scale of the entire LOD Cloud. This paper introduces a new resource called MetaLink. MetaLink is a dataset that contains metadata for a very large set of owl:sameAs links that are crawled from the LOD Cloud. MetaLink encodes a previously published error metric for each of these links. MetaLink is published in combination with LOD-a-lot, a dataset that is based on a large crawl of a subset of the LOD Cloud. By combining MetaLink and LOD-a-lot, applications are able to make informed decisions about whether or not to follow specific links on the LOD Cloud. This paper describes our approach for creating the MetaLink dataset. It describes the vocabulary that it uses and provides an overview of multiple real-world use cases in which the MetaLink dataset can solve non-trivial research and application challenges that were not addressed before.

PathwayAccess: CellDesigner plugins for pathway databases.

Project description:UnlabelledCellDesigner provides a user-friendly interface for graphical biochemical pathway description. Many pathway databases are not directly exportable to CellDesigner models. PathwayAccess is an extensible suite of CellDesigner plugins, which connect CellDesigner directly to pathway databases using respective Java application programming interfaces. The process is streamlined for creating new PathwayAccess plugins for specific pathway databases. Three PathwayAccess plugins, MetNetAccess, BioCycAccess and ReactomeAccess, directly connect CellDesigner to the pathway databases MetNetDB, BioCyc and Reactome. PathwayAccess plugins enable CellDesigner users to expose pathway data to analytical CellDesigner functions, curate their pathway databases and visually integrate pathway data from different databases using standard Systems Biology Markup Language and Systems Biology Graphical Notation.AvailabilityImplemented in Java, PathwayAccess plugins run with CellDesigner version 4.0.1 and were tested on Ubuntu Linux, Windows XP and 7, and MacOSX. Enhanced JBrowse plugins for epigenomics data visualization.

Project description:BackgroundNew sequencing techniques require new visualization strategies, as is the case for epigenomics data such as DNA base modifications, small non-coding RNAs, and histone modifications.ResultsWe present a set of plugins for the genome browser JBrowse that are targeted for epigenomics visualizations. Specifically, we have focused on visualizing DNA base modifications, small non-coding RNAs, stranded read coverage, and sequence motif density. Additionally, we present several plugins for improved user experience such as configurable, high-quality screenshots.ConclusionsIn visualizing epigenomics with traditional genomics data, we see these plugins improving scientific communication and leading to discoveries within the field of epigenomics.

Project description:Long-distance travel across multiple time zones presents unique challenges for patients taking insulin, requiring adjustments in both timing and dosage of basal insulin when several times zones (?5) are traversed. Travel across the International Date Line adds to the confusion, as existing resources and dosing calculators often do not account for the date change. We review recommendations from available guidelines and dosage calculators used for long-distance travel basal insulin adjustments and then present our patient handouts which allow for a safe, specific, single dose adjustment for eastward and westward travel. The included handouts are easy to use and can be freely reproduced for use in diabetes clinics.

Economics of Interventions to Increase Active Travel to School: A Community Guide Systematic Review.

Project description:ContextThe number of children who bicycle or walk to school has steadily declined in the U.S. and other high-income countries. In response, several countries responded in recent years by funding infrastructure and noninfrastructure programs that improve the safety, convenience, and attractiveness of active travel to school. The objective of this study is to synthesize the economic evidence for the cost and benefit of these programs.Evidence acquisitionLiterature from the inception of databases to July 2018 were searched, yielding 9 economic evaluation studies. All analyses were done in September 2018-May 2019.Evidence synthesisAll the studies reported cost, 6 studies reported cost benefit, and 2 studies reported cost effectiveness. The cost-effectiveness estimates were excluded on the basis of quality assessment. Cost of interventions ranged widely, with higher cost reported for the infrastructure-heavy projects from the U.S. ($91,000-$179,000 per school) and United Kingdom ($227,000-$665,000 per project). Estimates of benefits differed in the inclusion of improved safety for bicyclists and pedestrians, improved health from increased physical activity, and reduced environmental impacts due to less automobile use. The evaluations in the U.S. focused primarily on safety. The overall median benefit‒cost ratio was 4.4:1.0 (IQR=2.2:1-6.0:1, 6 studies). The 2-year benefit-cost ratios for U.S. projects in California and New York City were 1.46:1 and 1.79:1, respectively.ConclusionsThe evidence indicates that interventions that improve infrastructure and enhance the safety and ease of active travel to schools generate societal economic benefits that exceed the societal cost.

setsApp for Cytoscape: Set operations for Cytoscape Nodes and Edges.

Project description:setsApp ( http://apps.cytoscape.org/apps/setsapp) is a relatively simple Cytoscape 3 app for users to handle groups of nodes and/or edges. It supports several important biological workflows and enables various set operations. setsApp provides basic tools to create sets of nodes or edges, import or export sets, and perform standard set operations (union, difference, intersection) on those sets. Automatic set partitioning and layout functions are also provided. The sets functionality is also exposed to users and app developers in the form of a set of commands that can be used for scripting purposes or integrated in other Cytoscape apps.

Identifier Mapping in Cytoscape.

Project description:Identifier Mapping, the association of terms across disparate taxonomies and databases, is a common hurdle in bioinformatics workflows. The idmapper app for Cytoscape simplifies identifier mapping for genes and proteins in the context of common biological networks. This app provides a unified interface to different identifier resources accessible through a right-click on the table's column header. PicPreview and PicSummary: Two Timesaving Plugins for the Fluorescence Microscopist.

Project description:This article targets cell biologists who use fluorescence microscopy but lack automatic tools to summarize and manage their image datasets. When using microscopy to document a phenotype, multiple and random pictures are required to reflect the biological diversity of each imaged sample. Managing, integrating and summarizing the acquired data can be a daunting task that becomes extremely time-consuming unless one automatizes it. Unfortunately, if many biologists use microscopy, only a few have automatized procedures to cope with the data generated. For the majority of microscope users, the two developed complementary ImageJ plugins, PicPreview and PicSummary, will allow, in a few clicks and in an instant, to obtain an overview of all pictures taken for each sample of an experiment and a summary with one user-defined representative picture per sample. The plugins and a video tutorial, as well as demonstration pictures, are available as supplementary data at the journal website. PicPreview and PicSummary should save precious time in managing microscopy datasets and in preparing figures for publications.
