Isolation and characterization of 27 microsatellite markers for the endemic species Diplarche multiflora (Ericaceae).

ABSTRACT: UNLABELLED: PREMISE OF THE STUDY:Microsatellite markers from the genome of Diplarche multiflora were developed and characterized to investigate its genetic diversity and population structure. • METHODS AND RESULTS:Twenty-seven microsatellite loci were isolated from the genome of D. multiflora using the Fast Isolation by AFLP of Sequences COntaining repeats (FIASCO) protocol. Of these markers, 17 were polymorphic, and the number of alleles for the polymorphic microsatellite markers ranged from two to four, with an average of 2.2 per allele. The observed and expected heterozygosities varied from 0.0000 to 1.0000 and from 0.0000 to 0.7826, respectively. • CONCLUSIONS:These polymorphic microsatellite markers will be useful for population genetic studies and for assessing the genetic diversity of this alpine species.

Development and characterization of microsatellite markers in Gaultheria pumila Lf. (Ericaceae).

Project description:BACKGROUND:Polymorphic microsatellite markers were developed for Gaultheria pumila (Ericaceae) to evaluate genetic diversity and population structure within its native range in Chile. This is a very important Ericaceae endemic to Chile with a large commercial potential. Its resistance to different abiotic conditions makes it a valuable target for genetic improvement. RESULTS:Ten polymorphic simple sequence repeat (SSR) loci were isolated from Gaultheria pumila using new-generation 454 FLX Titanium pyrosequencing technology. The mean number of alleles per locus ranged from 2 to 4. Observed and expected heterozygosity ranged from 0.00 to 1.0 and 0.00 to 0.64, respectively. CONCLUSIONS:From 10 SSR markers developed for G. pumila, 9 markers are promising candidates for analyzing genetic variation within or between natural populations of G. pumila and other species from the same genus.

Isolation and characterization of microsatellite loci for <i>Rhododendron shanii</i> (Ericaceae).

Project description:Premise of the studyWe developed microsatellite primers for Rhododendron shanii (Ericaceae), a narrowly distributed species found in the Dabie Mountains, China, to study the genetic diversity, population structure, and evolutionary history of the species.Methods and resultsTwo terminal sequencing modes of the Illumina HiSeq platform were used to mine simple sequence repeat markers from large-scale transcriptional groups. In this study, 24 microsatellite loci were screened. The number of alleles ranged from one to 20, and the levels of observed and expected heterozygosity ranged from 0.000 to 1.000 and 0.000 to 0.918, respectively. Most of these primers were successfully amplified in eight congeneric species (R. annae, R. chihsinianum, R. decorum, R. denudatum, R. fortunei, R. neriiflorum, R. rex, and R. simiarum).ConclusionsThese newly developed microsatellite loci will be useful for studying the genetic diversity and population structure of R. shanii and congeneric species.

Isolation of microsatellite markers in a chaparral species endemic to southern California, Ceanothus megacarpus (Rhamnaceae).

Project description:Microsatellite (simple sequence repeat [SSR]) markers were developed for Ceanothus megacarpus, a chaparral species endemic to coastal southern California, to investigate potential processes (e.g., fragmentation, genetic drift, and interspecific hybridization) responsible for the genetic structure within and among populations distributed throughout mainland and island populations. • Four SSR-enriched libraries were used to develop and optimize 10 primer sets of microsatellite loci containing either di-, tri-, or tetranucleotide repeats. Levels of variation at these loci were assessed for two populations of C. megacarpus. Observed heterozygosity ranged from 0.250 to 0.885, and number of alleles ranged between four and 21 per locus. Eight to nine loci also successfully amplified in three other species of Ceanothus. • These markers should prove useful for evaluating the influence of recent and historical processes on genetic variation in C. megacarpus and related species.

Characterization of 31 microsatellite markers for Sinocalycanthus chinensis (Calycanthaceae), an endemic endangered species.

Project description:Thirty-one microsatellite markers were developed for Sinocalycanthus chinensis (Calycanthaceae), an endemic endangered species in China. Twenty-one polymorphic and 10 monomorphic microsatellite markers of S. chinensis were developed using methods of biotin-streptavidin capture and capillary electrophoresis. The number of alleles per locus was one to 20 with an average of 4.677 in 90 individuals taken from two populations in Zhejiang Province and one population in Anhui Province in China. Mean observed and expected heterozygosity across all three populations were 0.403 ± 0.061 (0.033-1.000 per locus) and 0.510 ± 0.043 (0.032-0.797 per locus), respectively. Of these 31 loci, 29 were successfully amplified in Calycanthus floridus. These microsatellite markers will be useful for studies of population genetic diversity and phylogeny of S. chinensis and C. floridus.

Isolation and characterization of microsatellite markers for an endemic tree in East Asia, Quercus variabilis (Fagaceae).

Project description:Microsatellite markers of Quercus variabilis (Fagaceae) were isolated for population genetic and landscape genetic studies. Roche 454 pyrosequencing combined with the magnetic bead enrichment protocol were used to isolate microsatellite markers for Q. variabilis. A total of 2121 microsatellites were identified from 63,851 individual sequence reads. One hundred microsatellite loci were selected to test primer amplification efficiency among 24 individuals from two wild populations. Among the 100 tested markers, 34 primer pairs were successfully amplified. Of these, 14 yielded polymorphic amplification products, whereas the remaining 20 loci were monomorphic. The number of alleles for polymorphic loci ranged from two to six, and the observed heterozygosity ranged from 0.042 to 0.750. These microsatellite loci will provide useful tools for further population genetic and landscape genetic studies on Q. variabilis.

Characterization of microsatellite markers for pinedrops, Pterospora andromedea (Ericaceae), from Illumina MiSeq sequencing.

Project description:Pterospora andromedea (Ericaceae) is a mycoheterotrophic plant endemic to North America with a disjunct distribution. Eastern populations are in decline compared to western populations. Microsatellite loci will allow comparison of genetic diversity in endangered to nonthreatened populations. • Illumina MiSeq sequencing resulted in development of 12 polymorphic microsatellite loci from 63 perfect microsatellite loci tested. One polymorphic locus was obtained from a traditional enrichment method. These 13 loci were screened across two western and two eastern populations. For western and eastern populations, respectively, number of alleles ranged from one to 10 and one to four, and observed heterozygosity ranged from 0.000 to 0.389 and 0.000 to 0.143. • These are the first microsatellite loci developed for Pterospora. They will be useful in conservation efforts of the eastern populations and for examination of population genetic parameters at different geographic scales and comparison with mycorrhizal fungal hosts.

Isolation and characterization of microsatellite markers for the cleistogamous species Lamium amplexicaule (Lamiaceae).

Project description:Lamium amplexicaule is a cleistogamous plant that produces both closed flowers (obligately self-pollinated) and open flowers (potentially outcrossed). The conditions for the maintenance of such a mating system depend on the outcrossing rate of the open flowers, which can be estimated using neutral microsatellite markers. • Forty primer pairs corresponding to microsatellite motifs obtained by coupling multiplex microsatellite enrichment and next-generation sequencing were tested. Thirteen primers amplified with satisfying results. The polymorphism of these markers was studied in four French populations. Allele number varied from one to eight per locus and per population. Heterozygosity levels were significantly lower than those expected under Hardy-Weinberg equilibrium. • Our results are consistent with a partial self-fertilization pattern. These markers will be used to estimate the outcrossing rate as well as population differentiation in L. amplexicaule.

Isolation and characterization of 13 microsatellite loci from a Korean Endemic Species, Sophora koreensis (Fabaceae).

Project description:To evaluate the population genetics structure as a means of devising conservation strategies, we developed microsatellite primers for Sophora koreensis, a narrowly endemic and endangered species in Korea. Thirteen polymorphic microsatellite markers were developed in Korean populations of S. koreensis. Genetic diversity was analyzed in 40 individuals from two populations. The number of alleles per locus ranged from 4 to 14, with observed and expected heterozygosities ranging from 0.200 to 1.000 and from 0.189 to 0.864, respectively. The microsatellite markers described here are valuable tools for the population genetics research of S. koreensis. They can be used to obtain information for creating suitable management strategies to conserve this endemic and endangered species.

Isolation and characterization of microsatellite primers for the critically endangered shrub Styphelia longissima (Ericaceae).

Project description:Premise of the study:Microsatellite markers were developed for population genetic analysis in the rare shrub Styphelia longissima (Ericaceae). Methods and Results:We generated ca. 2.5 million sequence reads using a Personal Genome Machine semiconductor sequencer. Using the QDD pipeline, we designed primers for >12,000 sequences with PCR product lengths of 80-480 bp. From these, 30 primer pairs were selected and screened using PCR; of these, 16 loci were found to be polymorphic, four loci were monomorphic, and 10 loci did not amplify reliably for S. longissima. For a sample of 57 plants from the only known population, the number of alleles observed for these 16 loci ranged from two to 21 and expected heterozygosity ranged from 0.49 to 0.91. These markers were also amplified in Astroloma xerophyllum, a closely related species. Conclusions:These markers will be used to characterize population genetic variation, spatial genetic structure, mating system parameters, and dispersal to aid in the management and conservation of the rare shrub S. longissima.

Characterization of polymorphic microsatellite markers in Pinus armandii (Pinaceae), an endemic conifer species to China.

Project description:Pinus armandii (Pinaceae) is an important conifer tree species in central and southwestern China, and it plays a key role in the local forest ecosystems. To investigate its population genetics and design effective conservation strategies, we characterized 18 polymorphic microsatellite markers for this species. Eighteen novel polymorphic and 16 monomorphic microsatellite loci of P. armandii were isolated using Illumina MiSeq technology. The number of alleles per locus ranged from two to five. The expected heterozygosity ranged from 0.061 to 0.609 with an average of 0.384, and the observed heterozygosity ranged from 0.063 to 0.947 with an average of 0.436. Seventeen loci could be successfully transferred to five related Pinus species (P. koraiensis, P. griffithii, P. sibirica, P. pumila, and P. bungeana). These novel microsatellites could potentially be used to investigate the population genetics of P. armandii and related species.
