Estimation of causal effects of binary treatments in unconfounded studies with one continuous covariate.

ABSTRACT: The estimation of causal effects in nonrandomized studies should comprise two distinct phases: design, with no outcome data available; and analysis of the outcome data according to a specified protocol. Here, we review and compare point and interval estimates of common statistical procedures for estimating causal effects (i.e. matching, subclassification, weighting, and model-based adjustment) with a scalar continuous covariate and a scalar continuous outcome. We show, using an extensive simulation, that some highly advocated methods have poor operating characteristics. In many conditions, matching for the point estimate combined with within-group matching for sampling variance estimation, with or without covariance adjustment, appears to be the most efficient valid method of those evaluated. These results provide new conclusions and advice regarding the merits of currently used procedures.

Project description:Estimation of causal effects in non-randomized studies comprises two distinct phases: design, without outcome data, and analysis of the outcome data according to a specified protocol. Recently, Gutman and Rubin (2013) proposed a new analysis-phase method for estimating treatment effects when the outcome is binary and there is only one covariate, which viewed causal effect estimation explicitly as a missing data problem. Here, we extend this method to situations with continuous outcomes and multiple covariates and compare it with other commonly used methods (such as matching, subclassification, weighting, and covariance adjustment). We show, using an extensive simulation, that of all methods considered, and in many of the experimental conditions examined, our new 'multiple-imputation using two subclassification splines' method appears to be the most efficient and has coverage levels that are closest to nominal. In addition, it can estimate finite population average causal effects as well as non-linear causal estimands. This type of analysis also allows the identification of subgroups of units for which the effect appears to be especially beneficial or harmful.

Estimation of causal effects of multiple treatments in observational studies with a binary outcome.

Project description:There is a dearth of robust methods to estimate the causal effects of multiple treatments when the outcome is binary. This paper uses two unique sets of simulations to propose and evaluate the use of Bayesian additive regression trees in such settings. First, we compare Bayesian additive regression trees to several approaches that have been proposed for continuous outcomes, including inverse probability of treatment weighting, targeted maximum likelihood estimator, vector matching, and regression adjustment. Results suggest that under conditions of non-linearity and non-additivity of both the treatment assignment and outcome generating mechanisms, Bayesian additive regression trees, targeted maximum likelihood estimator, and inverse probability of treatment weighting using generalized boosted models provide better bias reduction and smaller root mean squared error. Bayesian additive regression trees and targeted maximum likelihood estimator provide more consistent 95% confidence interval coverage and better large-sample convergence property. Second, we supply Bayesian additive regression trees with a strategy to identify a common support region for retaining inferential units and for avoiding extrapolating over areas of the covariate space where common support does not exist. Bayesian additive regression trees retain more inferential units than the generalized propensity score-based strategy, and shows lower bias, compared to targeted maximum likelihood estimator or generalized boosted model, in a variety of scenarios differing by the degree of covariate overlap. A case study examining the effects of three surgical approaches for non-small cell lung cancer demonstrates the methods.

Covariate selection with group lasso and doubly robust estimation of causal effects.

Project description:The efficiency of doubly robust estimators of the average causal effect (ACE) of a treatment can be improved by including in the treatment and outcome models only those covariates which are related to both treatment and outcome (i.e., confounders) or related only to the outcome. However, it is often challenging to identify such covariates among the large number that may be measured in a given study. In this article, we propose GLiDeR (Group Lasso and Doubly Robust Estimation), a novel variable selection technique for identifying confounders and predictors of outcome using an adaptive group lasso approach that simultaneously performs coefficient selection, regularization, and estimation across the treatment and outcome models. The selected variables and corresponding coefficient estimates are used in a standard doubly robust ACE estimator. We provide asymptotic results showing that, for a broad class of data generating mechanisms, GLiDeR yields a consistent estimator of the ACE when either the outcome or treatment model is correctly specified. A comprehensive simulation study shows that GLiDeR is more efficient than doubly robust methods using standard variable selection techniques and has substantial computational advantages over a recently proposed doubly robust Bayesian model averaging method. We illustrate our method by estimating the causal treatment effect of bilateral versus single-lung transplant on forced expiratory volume in one year after transplant using an observational registry.

Estimation of causal quantile effects with a binary instrumental variable and censored data.

Project description:The causal effect of a treatment is of fundamental interest in the social, biological, and health sciences. Instrumental variable (IV) methods are commonly used to determine causal treatment effects in the presence of unmeasured confounding. In this work, we study a new binary IV framework with randomly censored outcomes where we propose to quantify the causal treatment effect by the concept of complier quantile causal effect (CQCE). The CQCE is identifiable under weaker conditions than the complier average causal effect when outcomes are subject to censoring, and it can provide useful insight into the dynamics of the causal treatment effect. Employing the special characteristic of the binary IV and adapting the principle of conditional score, we uncover a simple weighting scheme that can be incorporated into the standard censored quantile regression procedure to estimate CQCE. We develop robust nonparametric estimation of the derived weights in the first stage, which permits stable implementation of the second stage estimation based on existing software. We establish rigorous asymptotic properties for the proposed estimator, and confirm its validity and satisfactory finite-sample performance via extensive simulations. The proposed method is applied to a bone marrow transplant dataset to evaluate the causal effect of rituximab in diffuse large B-cell lymphoma patients.

Causal Proportional Hazards Estimation with a Binary Instrumental Variable.

Project description:Instrumental variables (IV) are a useful tool for estimating causal effects in the presence of unmeasured confounding. IV methods are well developed for uncensored outcomes, particularly for structural linear equation models, where simple two-stage estimation schemes are available. The extension of these methods to survival settings is challenging, partly because of the nonlinearity of the popular survival regression models and partly because of the complications associated with right censoring or other survival features. Motivated by the Prostate, Lung, Colorectal and Ovarian (PLCO) Cancer screening trial, we develop a simple causal hazard ratio estimator in a proportional hazards model with right censored data. The method exploits a special characterization of IV which enables the use of an intuitive inverse weighting scheme that is generally applicable to more complex survival settings with left truncation, competing risks, or recurrent events. We rigorously establish the asymptotic properties of the estimators, and provide plug-in variance estimators. The proposed method can be implemented in standard software, and is evaluated through extensive simulation studies. We apply the proposed IV method to a data set from the Prostate, Lung, Colorectal and Ovarian cancer screening trial to delineate the causal effect of flexible sigmoidoscopy screening on colorectal cancer survival which may be confounded by informative noncompliance with the assigned screening regimen.

Covariate association eliminating weights: a unified weighting framework for causal effect estimation.

Project description:Weighting methods offer an approach to estimating causal treatment effects in observational studies. However, if weights are estimated by maximum likelihood, misspecification of the treatment assignment model can lead to weighted estimators with substantial bias and variance. In this paper, we propose a unified framework for constructing weights such that a set of measured pretreatment covariates is unassociated with treatment assignment after weighting. We derive conditions for weight estimation by eliminating the associations between these covariates and treatment assignment characterized in a chosen treatment assignment model after weighting. The moment conditions in covariate balancing weight methods for binary, categorical and continuous treatments in cross-sectional settings are special cases of the conditions in our framework, which extends to longitudinal settings. Simulation shows that our method gives treatment effect estimates with smaller biases and variances than the maximum likelihood approach under treatment assignment model misspecification. We illustrate our method with an application to systemic lupus erythematosus data.

The estimation of direct and indirect causal effects in the presence of misclassified binary mediator.

Project description:Mediation analysis serves to quantify the effect of an exposure on an outcome mediated by a certain intermediate and to quantify the extent to which the effect is direct. When the mediator is misclassified, the validity of mediation analysis can be severely undermined. The contribution of the present work is to study the effects of non-differential misclassification of a binary mediator in the estimation of direct and indirect causal effects when the outcome is either continuous or binary and exposure-mediator interaction can be present, and to allow the correction of misclassification. A hybrid of likelihood-based and predictive value weighting method for misclassification correction coupled with sensitivity analysis is proposed and a second approach using the expectation-maximization algorithm is developed. The correction strategy requires knowledge of a plausible range of sensitivity and specificity parameters. The approaches are applied to a perinatal epidemiological study of the determinants of pre-term birth.

Estimation and selection of complex covariate effects in pooled nested case-control studies with heterogeneity.

Project description:A major challenge in cancer epidemiologic studies, especially those of rare cancers, is observing enough cases. To address this, researchers often join forces by bringing multiple studies together to achieve large sample sizes, allowing for increased power in hypothesis testing, and improved efficiency in effect estimation. Combining studies, however, renders the analysis difficult owing to the presence of heterogeneity in the pooled data. In this article, motivated by a collaborative nested case-control (NCC) study of ovarian cancer in three cohorts from United States, Sweden, and Italy, we investigate the use of penalty regularized partial likelihood estimation in the context of pooled NCC studies to achieve two goals. First, we propose an adaptive group lasso (gLASSO) penalized approach to simultaneously identify important variables and estimate their effects. Second, we propose a composite agLASSO penalized approach to identify variables with heterogeneous effects. Both methods are readily implemented with the group coordinate gradient decent algorithm and shown to enjoy the oracle property. We conduct simulation studies to evaluate the performance of our proposed approaches in finite samples under various heterogeneity settings, and apply them to the pooled ovarian cancer study.

Comparison of methods for handling covariate missingness in propensity score estimation with a binary exposure.

Project description:BackgroundCausal effect estimation with observational data is subject to bias due to confounding, which is often controlled for using propensity scores. One unresolved issue in propensity score estimation is how to handle missing values in covariates.MethodSeveral approaches have been proposed for handling covariate missingness, including multiple imputation (MI), multiple imputation with missingness pattern (MIMP), and treatment mean imputation. However, there are other potentially useful approaches that have not been evaluated, including single imputation (SI) + prediction error (PE), SI + PE + parameter uncertainty (PU), and Generalized Boosted Modeling (GBM), which is a nonparametric approach for estimating propensity scores in which missing values are automatically handled in the estimation using a surrogate split method. To evaluate the performance of these approaches, a simulation study was conducted.ResultsResults suggested that SI + PE, SI + PE + PU, MI, and MIMP perform almost equally well and better than treatment mean imputation and GBM in terms of bias; however, MI and MIMP account for the additional uncertainty of imputing the missingness.ConclusionsApplying GBM to the incomplete data and relying on the surrogate split approach resulted in substantial bias. Imputation prior to implementing GBM is recommended.

Bayesian shrinkage estimation of high dimensional causal mediation effects in omics studies.

Project description:Causal mediation analysis aims to examine the role of a mediator or a group of mediators that lie in the pathway between an exposure and an outcome. Recent biomedical studies often involve a large number of potential mediators based on high-throughput technologies. Most of the current analytic methods focus on settings with one or a moderate number of potential mediators. With the expanding growth of -omics data, joint analysis of molecular-level genomics data with epidemiological data through mediation analysis is becoming more common. However, such joint analysis requires methods that can simultaneously accommodate high-dimensional mediators and that are currently lacking. To address this problem, we develop a Bayesian inference method using continuous shrinkage priors to extend previous causal mediation analysis techniques to a high-dimensional setting. Simulations demonstrate that our method improves the power of global mediation analysis compared to simpler alternatives and has decent performance to identify true nonnull contributions to the mediation effects of the pathway. The Bayesian method also helps us to understand the structure of the composite null cases for inactive mediators in the pathway. We applied our method to Multi-Ethnic Study of Atherosclerosis and identified DNA methylation regions that may actively mediate the effect of socioeconomic status on cardiometabolic outcomes.
