Detecting proteine coding regions using a customized multi-scales splines construction.

ABSTRACT: In this experimental paper, we propose a method to detect proteins coding regions using a multiresolution wavelet-like system, constructed in multi-window splines-type spaces. The method is based on considering only the generators that prominently intersect the spectrum of the DNA (Deoxyribonucleic acid) sequence and on analysing jointly three different features namely time, scale and frequency. Numerical comparison and experimental results are presented.

Detecting tandem repeat variants in coding regions using code-adVNTR.

Project description:The human genome contains more than one million tandem repeats (TRs), DNA sequences containing multiple approximate copies of a motif repeated contiguously. TRs account for significant genetic variation, with 50 + diseases attributed to changes in motif number. A few diseases have been to be caused by small indels in variable number tandem repeats (VNTRs) including poly-cystic kidney disease type 1 (MCKD1) and monogenic type 1 diabetes. However, small indels in VNTRs are largely unexplored mainly due to the long and complex structure of VNTRs with multiple motifs. We developed a method, code-adVNTR, that utilizes multi-motif hidden Markov models to detect both, motif count variation and small indels, within VNTRs. In simulated data, code-adVNTR outperformed GATK-HaplotypeCaller in calling small indels within large VNTRs. We used code-adVNTR to characterize coding VNTRs in the 1000 genomes data identifying many population-specific variants, and to reliably call MUC1 mutations for MCKD1.

Detecting longitudinal effects of haplotypes and smoking on hypertension using B-splines and Bayesian LASSO.

Project description:The behavior of a gene can be dynamic; thus, if longitudinal data are available, it is important that we study the dynamic effects of genes on a trait over time. The effect of a haplotype can be expressed by time-varying coefficients. In this paper, we use the natural cubic B-spline to express these coefficients that capture the trends of the effects of haplotypes, some of which may be rare, over time; that is, at different ages. More specifically, to capture disease-associated common and rare haplotypes and environmental factors for data from unrelated individuals, we developed a method of time-varying coefficients that uses the logistic Bayesian LASSO methodology and B-spline by setting proper prior distributions. Haplotype and environmental effect coefficients are obtained by using Markov chain Monte Carlo methods. We applied the method to analyze the MAP4 gene on chromosome 3 and have identified several haplotypes that are associated with hypertension with varying effect sizes in the range of 55 to 85 years of age.

Orion: Detecting regions of the human non-coding genome that are intolerant to variation using population genetics.

Project description:There is broad agreement that genetic mutations occurring outside of the protein-coding regions play a key role in human disease. Despite this consensus, we are not yet capable of discerning which portions of non-coding sequence are important in the context of human disease. Here, we present Orion, an approach that detects regions of the non-coding genome that are depleted of variation, suggesting that the regions are intolerant of mutations and subject to purifying selection in the human lineage. We show that Orion is highly correlated with known intolerant regions as well as regions that harbor putatively pathogenic variation. This approach provides a mechanism to identify pathogenic variation in the human non-coding genome and will have immediate utility in the diagnostic interpretation of patient genomes and in large case control studies using whole-genome sequences.

P-SPLINES USING DERIVATIVE INFORMATION.

Project description:Time series associated with single-molecule experiments and/or simulations contain a wealth of multiscale information about complex biomolecular systems. We demonstrate how a collection of Penalized-splines (P-splines) can be useful in quantitatively summarizing such data. In this work, functions estimated using P-splines are associated with stochastic differential equations (SDEs). It is shown how quantities estimated in a single SDE summarize fast-scale phenomena, whereas variation between curves associated with different SDEs partially reflects noise induced by motion evolving on a slower time scale. P-splines assist in "semiparametrically" estimating nonlinear SDEs in situations where a time-dependent external force is applied to a single-molecule system. The P-splines introduced simultaneously use function and derivative scatterplot information to refine curve estimates. We refer to the approach as the PuDI (P-splines using Derivative Information) method. It is shown how generalized least squares ideas fit seamlessly into the PuDI method. Applications demonstrating how utilizing uncertainty information/approximations along with generalized least squares techniques improve PuDI fits are presented. Although the primary application here is in estimating nonlinear SDEs, the PuDI method is applicable to situations where both unbiased function and derivative estimates are available.

Detecting transcriptionally active regions using genomic tiling arrays.

Project description:We have developed a method for interpreting genomic tiling array data, implemented as the program TranscriptionDetector. Probed loci expressed above background are identified by combining replicates in a way that makes minimal assumptions about the data. We performed medium-resolution Anopheles gambiae tiling array experiments and found extensive transcription of both coding and non-coding regions. Our method also showed improved detection of transcriptional units when applied to high-density tiling array data for ten human chromosomes.

Detecting the borders between coding and non-coding DNA regions in prokaryotes based on recursive segmentation and nucleotide doublets statistics.

Project description:BACKGROUND: Detecting the borders between coding and non-coding regions is an essential step in the genome annotation. And information entropy measures are useful for describing the signals in genome sequence. However, the accuracies of previous methods of finding borders based on entropy segmentation method still need to be improved. METHODS: In this study, we first applied a new recursive entropic segmentation method on DNA sequences to get preliminary significant cuts. A 22-symbol alphabet is used to capture the differential composition of nucleotide doublets and stop codon patterns along three phases in both DNA strands. This process requires no prior training datasets. RESULTS: Comparing with the previous segmentation methods, the experimental results on three bacteria genomes, Rickettsia prowazekii, Borrelia burgdorferi and E.coli, show that our approach improves the accuracy for finding the borders between coding and non-coding regions in DNA sequences. CONCLUSIONS: This paper presents a new segmentation method in prokaryotes based on Jensen-Rényi divergence with a 22-symbol alphabet. For three bacteria genomes, comparing to A12_JR method, our method raised the accuracy of finding the borders between protein coding and non-coding regions in DNA sequences.

GANESH: software for customized annotation of genome regions.

Project description:GANESH is a software package designed to support the genetic analysis of regions of human and other genomes. It provides a set of components that may be assembled to construct a self-updating database of DNA sequence, mapping data, and annotations of possible genome features. Once one or more remote sources of data for the target region have been identified, all sequences for that region are downloaded, assimilated, and subjected to a (configurable) set of standard database-searching and genome-analysis packages. The results are stored in compressed form in a relational database, and are updated automatically on a regular schedule so that they are always immediately available in their most up-to-date versions. A Java front-end, executed as a stand alone application or web applet, provides a graphical interface for navigating the database and for viewing the annotations. There are facilities for importing and exporting data in the format of the Distributed Annotation System (DAS), enabling a GANESH database to be used as a component of a DAS configuration. The system has been used to construct databases for about a dozen regions of human chromosomes and for three regions of mouse chromosomes.

Smoothing splines approximation using Hilbert curve basis selection.

Project description:Smoothing splines have been used pervasively in nonparametric regressions. However, the computational burden of smoothing splines is significant when the sample size n is large. When the number of predictors d ≥ 2 , the computational cost for smoothing splines is at the order of O(n 3) using the standard approach. Many methods have been developed to approximate smoothing spline estimators by using q basis functions instead of n ones, resulting in a computational cost of the order O(nq 2). These methods are called the basis selection methods. Despite algorithmic benefits, most of the basis selection methods require the assumption that the sample is uniformly-distributed on a hyper-cube. These methods may have deteriorating performance when such an assumption is not met. To overcome the obstacle, we develop an efficient algorithm that is adaptive to the unknown probability density function of the predictors. Theoretically, we show the proposed estimator has the same convergence rate as the full-basis estimator when q is roughly at the order of O[n 2d/{(pr+1)(d +2)}] , where p ∈[1, 2] and r ≈ 4 are some constants depend on the type of the spline. Numerical studies on various synthetic datasets demonstrate the superior performance of the proposed estimator in comparison with mainstream competitors.

Detecting molecular subtypes from multi-omics datasets using SUMO.

Project description:We present a data integration framework that uses non-negative matrix factorization of patient-similarity networks to integrate continuous multi-omics datasets for molecular subtyping. It is demonstrated to have the capability to handle missing data without using imputation and to be consistently among the best in detecting subtypes with differential prognosis and enrichment of clinical associations in a large number of cancers. When applying the approach to data from individuals with lower-grade gliomas, we identify a subtype with a significantly worse prognosis. Tumors assigned to this subtype are hypomethylated genome wide with a gain of AP-1 occupancy in demethylated distal enhancers. The tumors are also enriched for somatic chromosome 7 (chr7) gain, chr10 loss, and other molecular events that have been suggested as diagnostic markers for "IDH wild type, with molecular features of glioblastoma" by the cIMPACT-NOW consortium but have yet to be included in the World Health Organization (WHO) guidelines.
