Complete chloroplast genome sequence of Semiliquidambar cathayensis (hamamelidaceae), a rare and endangered species endemic to China.

ABSTRACT: Semiliquidambar cathayensis (Hamamelidaceae) is a rare and endangered species endemic to China. Here, we first report and characterize the complete chloroplast genome sequence of S. cathayensis based on Illumina paired-end sequencing data. The complete plastid genome was 160,406 bp in length, which contained two inverted repeats (IRs) of 26,282 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 88,920 bp and 18,922 bp, respectively. The cpDNA contains 132 genes, comprising 86 protein-coding genes, 37 tRNA genes, 8 rRNA genes and one processed pseudogene. The overall GC content of the plastome is 37.9%. The phylogenetic analysis of 20 selected chloroplast genomes demonstrated that S. cathayensis was close to the species Liquidambar formosana.

The cpDNA contains 132 genes, comprising 85 protein-coding genes, 37 tRNA genes, eight rRNA genes, and two processed pseudogenes. The overall GC content of the plastome is 38.4%. The phylogenetic analysis of 18 selected chloroplast genomes demonstrated that S. kwangsiensis is related to the congeneric S. japonica.

In 1999, it was approved and published as a national secondary protected plant. We obtained the complete chloroplast genome sequence of S. cathayensis by Illumina sequencing data. The complete chloroplast sequence is 160,430 bp, include large single-copy (LSC) region of 88,991 bp, small single-copy (SSC) region of 18,917 bp, and a pair of invert repeats (IR) regions of 26,261 bp. Plastid genome contain 133 genes, 86 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis showed that S. cathayensis is closely related to Liquidambar formosana.

The complete chloroplast genome sequence of F. yuminensis was sequenced by Illumina Hiseq platform. The overall GC contents was 36.9%. A total of 114 genes were annotated, including 80 protein-coding genes, 30 tRNA genes and 4 rRNA genes. A maximum-likelihood phylogenetic analysis indicated that F. yuminensis was closely related to F. tortifolia and F. verticillata.

The complete chloroplast genome of Cymbidium serratum (Orchidaceae): a rare and Endangered species endemic to Southwest China.

Project description:Cymbidium serratum is a dominant species in the large orchid family with beautiful flowers, thick petals, and long flowering periods, and has a long history of cultivation in Southwest China. However, its wild resources have been threatened with extinction due to environmental degradation and artificial exploitation. In this study, the complete chloroplast genome of C. serratum was obtained through Illumina sequencing. The size of chloroplast genome of C. serratum is 149,998 bp, including large single-copy (LSC) and small single-copy (SSC) regions over 84,854 bp and 13,926 bp, respectively, and two inverted repeats (IRs) of 25,609 bp. The total GC content was 37.11%. The chloroplast genome contains 129 genes, including 83 protein-coding genes, 8 rRNA genes, and 38 tRNA genes. The maximum-likelihood phylogenetic tree indicated that C. serratum is a sister species with the clade composed of C. faberi and C. goeringii. The complete chloroplast genome of C. serratum will contribute to protecting this highly endangered species, and provide genetic information about genetic diversity and sustainable use.

Project description:Chloroplast (cp) genome sequences became a widely used tool for evolutionary and phylogenetic studies in plants. Abies chensiensis (Pinaceae: Abietoideae) is an endangered species endemic to China. To understand its evolutionary characteristics, the complete chloroplast genome of the A. chensiensis has been reconstructed from the whole-genome Illumina sequencing data. The circular genome is 121,784?bp in length and without a typical quadripartite structure due to the loss of IR region. The total GC content of whole genome sequence is 38.3%. The chloroplast genome encodes 109 genes, including 75 protein-coding genes, 30 transfer RNA genes and four ribosomal RNA genes. Among them, 35 genes involved in photosynthesis, while 58 genes involved in self-replication. The Maximum-Likelihood phylogenetic analysis showed a strong sister relationship with A. nephrolepis and A. koreana in Abietoideae. Our findings provide fundamental information for further evolutionary and phylogenetic researches of Abietoideae.

The plastid genome revealed a typical quadripartite structure with a length of 139,896 bp, including a large single-copy (LSC, 83,191 bp) region, a small single-copy (SSC, 12,811 bp) region, and a pair of inverted repeat (IR) regions (IRa and IRb, 21,797 bp). A total of 131 genes, including 86 protein-coding genes (PCGs), eight ribosomal RNA (rRNA) genes, and 37 transfer RNA (tRNA) genes were annotated, and the overall GC content was 38.8%. Phylogenetic analysis showed that the relationship between C. luzhiensis is sister to C. tumidisinoda.

Project description:Disanthus cercidifolius subsp. longipes is a rare and endangered plant species. In our study, the complete chloroplast genome was assembled by using high-throughput DNA sequencing data. The whole CP genome is 158,076 bp in length, comprising of a large single-copy region of 87,148 bp, a small single-copy region of 18,300 bp, and two inverted repeat regions of 26,314 bp each. There are 136 genes in the genome, including 86 protein-coding genes, 40 transfer RNA genes, eight ribosomal RNA genes, and two pseudogenes (ndhK and ycf1). Phylogenetic results demonstrated that D. cercidifolius subsp. longipes grouped with other Hamamelidaceae species, with a support rate of 100%.

Project description:Annamocarya sinensis, a plant species with extremely small populations endemic to Xichou county of Yunnan province, has been classified as a national second-class protected wild plant. In this study, we assembled its complete chloroplast genome. The total genome size of A. sinensis was 158,484 bp in length, containing a large single-copy region of 89,871 bp, a small single-copy region of 20,558 bp, and a pair of inverted repeat regions of 24,029 bp. The all GC content of A. sinensis chloroplast genome was 36.2%. It encodes a total of 114 unique genes, including 79 protein-coding genes, 31 tRNA genes, and four rRNA genes. Eleven genes contain a single intron, and three genes have two introns. Phylogenetic analysis results strongly supported that Annamocarya sinensis was closely related to Carya kweichowensis.
