The complete chloroplast genome of Yunnanopilia longistaminea (Opiliaceae), an endemic species in southwest China.

ABSTRACT: The complete chloroplast genome sequence of Yunnanopilia longistaminea, an endemic species in southwest China, is presented in this study. The total genome size of Y. longistaminea was 148,503?bp in length, with a typical quadripartite structure including a pair of inverted repeat (IRs, 28,075?bp) regions separated by a large single copy (LSC, 84,547bp) region and a small single copy (SSC, 7805?bp) region. The all GC content was 37.3%. The genome contains 117 genes, including 72 protein-coding genes, 37 tRNA genes, and 8 rRNA genes, 13 genes contain a single intron, and 3 genes have two introns. Further, a maximum-likelihood (ML) phylogenetic tree results that Y. longistaminea was closely related to the genera of Champereia manillana.

Project description:The complete chloroplast genome sequence of Impatiens uliginosa Franch., an endemic species in Southwest China, we research genetic and phylogenetic relationship with other species in an effort to provide genomic resources useful for promoting its conservation and utilization. The total chloroplast genome size of I. uliginosa is 152,609 bp, with a typical quadripartite structure including a pair of inverted repeat (IRs, 25,871 bp) regions separated by a small single copy (SSC, 17,502 bp) region and a large single copy (LSC, 83,365 bp) region. The overall GC content of I. uliginosa plastid genome was 36.8%. The whole chloroplast genome contains 136 genes, including 89 protein-coding genes (PCGs), 38 transfer RNA genes (tRNAs), and 8 ribosomal RNA genes (rRNAs). Among these genes, 15 genes have one intron and 2 genes contain two introns. To investigate the evolution status, the phylogenetic tree based on APG III from 12 complete chloroplast plastomes of Ericales supports close relationships. According to the phylogenetic topologies, I. uliginosa was closely related to I. piufanensis.

The complete chloroplast genome of Magnolia delavayi, a threatened species endemic to Southwest China.

Project description:Magnolia delavayi, a threatened plant endemic to Southwest China, is of great importance for landscaping because of its lotus-like creamy flowers. In this study, the complete chloroplast (cp) genome of M. delavayi was assembled based on the Illumina sequences. The cp genome of M. delavayi was 159,470 bp in length and contained a pair of inverted regions (IR, 26,409 bp) which were separated by the small single copy (SSC, 18,760 bp) and the large single copy (LSC, 87,892 bp) regions. It encoded 132 genes including 86 protein-coding genes, 37 tRNA genes, and eight rRNA ribosomal genes. The overall AT content of M. delavayi cp genome is 60.7%. The maximum likelihood phylogenetic analysis revealed that the species of M. delavayi was isolated first among the genus Magnolia. This result will be helpful for the conservation and phylogeny programs of the genus Magnolia.

The complete chloroplast genome of Cymbidium serratum (Orchidaceae): a rare and Endangered species endemic to Southwest China.

Project description:Cymbidium serratum is a dominant species in the large orchid family with beautiful flowers, thick petals, and long flowering periods, and has a long history of cultivation in Southwest China. However, its wild resources have been threatened with extinction due to environmental degradation and artificial exploitation. In this study, the complete chloroplast genome of C. serratum was obtained through Illumina sequencing. The size of chloroplast genome of C. serratum is 149,998 bp, including large single-copy (LSC) and small single-copy (SSC) regions over 84,854 bp and 13,926 bp, respectively, and two inverted repeats (IRs) of 25,609 bp. The total GC content was 37.11%. The chloroplast genome contains 129 genes, including 83 protein-coding genes, 8 rRNA genes, and 38 tRNA genes. The maximum-likelihood phylogenetic tree indicated that C. serratum is a sister species with the clade composed of C. faberi and C. goeringii. The complete chloroplast genome of C. serratum will contribute to protecting this highly endangered species, and provide genetic information about genetic diversity and sustainable use.

Characterization of the complete chloroplast genome of the Camellia nitidissima, an endangered and medicinally important tree species endemic to Southwest China.

Project description:The Camellia nitidissima is an endangered tree species native to Southwest China with high economic and medicinal values. Genetic information of C. nitidissima would provide good knowledge for the conservation of this wild resource. In this article, we characterized the complete chloroplast genome of C. nitidissima using Illumina sequencing technology. The size of circular genome is 157,247 bp, containing a large single copy (LSC) region of 86,880 bp and a small single copy (SSC) region of 18,258 bp. The LSC region and SSC region are separated by a pair of inverted repeat regions (IRa and IRb), each of 26,068 bp. In total, 136 genes are encoded in this cp genome, including 89 protein-coding genes (81 species), 39 tRNA genes (30 species), and 8 rRNA genes (4 species). The overall G + C content of the chloroplast genome is 37.3%. The phylogenetic analysis suggests that C. nitidissima is closely related to C. petelotti.

The phylogenetic analysis based on the complete cp genomes of the Lamiaceae family indicated that S. tsinyunensis was closely related to S. insignis.

In this study, we reported its complete chloroplast (cp) genome based on Illumina pair-end sequencing. The whole genome was 158,999 bp long, consisting of a pair of inverted repeat (IR) regions of 26,427 bp, a large single copy (LSC) region of 87,397 bp and a small single copy (SSC) region of 18,748 bp. The cp genome contained 133 genes, including 88 protein-coding genes (80 PCG species), 37 tRNA genes (30 tRNA species), and eight rRNA genes (4 rRNA species). The overall G+C content of the whole genome was 35.6%, and the corresponding values of the LSC, SSC, and IR regions were 33.0, 28.3, and 42.4%, respectively. The maximum likelihood phylogenetic analysis of 25 selected chloroplast genomes demonstrated that Z. schneideriana was closely related to Ulmus macrocarpa and Ulmus pumila.
