Complete chloroplast genome sequence of Annamocarya sinensis (Juglandaceae), an endangered perennial plant.

ABSTRACT: Annamocarya sinensis (Juglandaceae) is a tertiary relict tree restricted to southeastern China and northern Vietnam. Here, we first report and characterize its complete chloroplast genome based on Illumina paired-end sequencing data. The complete plastid genome was 160,065 bp, which contained inverted repeats (IR) of 25,786 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 89,759 bp and 18,734 bp, respectively. The cpDNA contains 130 genes, comprising 85 protein-coding genes, 36 tRNA genes, 8 rRNA genes, and one processed pseudogene. The overall GC content of the plastome is 36.3%. The phylogenetic analysis of 18 selected chloroplast genomes demonstrated that A. sinensis was close to the species Carya kweichowensis.

Project description:Annamocarya sinensis, a plant species with extremely small populations endemic to Xichou county of Yunnan province, has been classified as a national second-class protected wild plant. In this study, we assembled its complete chloroplast genome. The total genome size of A. sinensis was 158,484 bp in length, containing a large single-copy region of 89,871 bp, a small single-copy region of 20,558 bp, and a pair of inverted repeat regions of 24,029 bp. The all GC content of A. sinensis chloroplast genome was 36.2%. It encodes a total of 114 unique genes, including 79 protein-coding genes, 31 tRNA genes, and four rRNA genes. Eleven genes contain a single intron, and three genes have two introns. Phylogenetic analysis results strongly supported that Annamocarya sinensis was closely related to Carya kweichowensis.

The complete chloroplast genome sequence of endangered plant Trachycarpus nanus (Arecaceae).

Project description:Trachycarpus nanus is an endangered plant that is endemic to southwest of China. In the present study, the complete chloroplast genome of this species was assembled and characterized using whole genome next-generation sequencing. The complete chloroplast genome showed a circular genome of 158,713 bp size with 36.6% GC content. The genome is of typical structure and contain a pair of inverted repeat (IR) regions with 27,240 bp, separated by one large single-copy (LSC) with 86,395 bp, and one small single-copy (SSC) regions with 17,838 bp. The genome contained 132 genes, including 86 protein-coding genes, 8 rRNA genes and 38 tRNA genes. A phylogenetic tree reconstructed based on 21 chloroplast genomes reveals that Trachycarpus nanus is most related with Chamaerops humilis. The information provides important genetic basis for the species' future studies on phylogenetic and utilization.

Complete chloroplast genome sequence of Heritiera angustata (Malvaceae): an endangered plant species.

Project description:Heritiera angustata (Malvaceae) is an evergreen tree distributed in the Chinese provinces of Hainan and Yunnan and in Cambodia. In China, it is listed as 'Endangered' (EN) China Red List of Higher Plants, although it is not protected by law. The complete chloroplast (cp) genome sequence of this threatened species is reported in this study, based on high-throughput sequencing (Illumina). The complete cp genome is 168, 953?bp in length, containing a pair of inverted repeat regions (IRs) of 34,491?bp, a large single copy (LSC) region of 89,054?bp, and a small single copy (SSC) region of 10,917?bp. The cp genome contains 129 genes, consisting of 85 protein-coding genes, 36 tRNA genes and eight rRNA genes. The overall AT content in the cp genome of H. angustata is 63.2%. The phylogenetic analyses indicate that there is a close relationship between H. angustata and Firmiana pulcherrima.

Project description:Ziziphus mairei Dode 1908 (Rhamnaceae) is a rare and endangered perennial plant in Yunnan, China. In this study, we sequenced, assembled, and annotated the complete chloroplast genome of Z. mairei. The complete chloroplast genome was a closed circular molecule of 161,546 bp with a typical tetrad structure, containing a large single-copy (LSC) region of 89,252 bp, a small single-copy (SSC) region of 19,364 bp, and a pair of inverted repeat (IR) regions of 26,465 bp. A total of 128 genes have been annotated, including 83 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The GC content is 36.7%. Phylogenetic analysis revealed that Z. mairei is closely related to Z. hajarensis, Z. jujuba, and Z. jujuba var. spinosa. Our results provide useful genetic resources for further studies on the conservation and evolution of Z. mairei.

Complete chloroplast genome of Engelhardtia fenzlii (Juglandaceae).

Project description:In this study, we successfully assembled and analyzed the chloroplast genome of Engelhardtia fenzlii. The chloroplast genome of E. fenzlii was very similar to those of other Juglandaceae species. The E. fenzlii chloroplast genome is 161,713 bp in length and displays the typical quadripartite structure, which consists of a pair of IR regions (26,016 bp) separated by an LSC region (90,478 bp) and an SSC region (19,203 bp). The chloroplast genome of E. fenzlii contained a total of 112 unique genes, including 78 protein-coding genes, 30 tRNAs, and 4 rRNAs. Phylogenetic analysis based on the complete chloroplast genomes showed that Engelhardtia formed a monophyletic clade and E. fenzlii was sister to E. roxburghiana.

The complete chloroplast genome sequence of Sloanea sinensis.

Project description:Sloanea sinensis (Hance) Hu is a tree species and member of the Elaeocarpaceae family. It's an excellent commercial tree species which has a relatively high net growth as forests. Here, we report the complete chloroplast genome sequence of a Sloanea genus for the first time. The complete chloroplast sequence of S. sinensis is 158,001 bp in length, including a large single copy region (LSC: 88,481 bp) and a small single copy region (SSC: 17,481 bp), the latter of which is separated by a pair of inverted repeat regions (IRs: 26,051 bp). Phylogenetic analysis indicates that the Elaeocarpaceae is a family within the Oxalidales may be more appropriate than belongs to Malvales as traditional plant taxonomy.

Complete chloroplast genome sequence of an endangered plant Oreocharis cotinifolia (Gesneriaceae) from Guangxi, China.

Project description:Oreocharis cotinifolia is a plant herb with a small population and narrow distribution range in southeast China. It is listed as one of the class 1 key protected wild plants in China and designated as a critically endangered species. In this study, we assembled the complete chloroplast genome of O. cotinifolia using data from high-throughput Illumina sequencing. The cp genome is 153,577 bp in length and includes two inverted repeats (IRs) of 25,292 bp, separated by a large single-copy region (LSC) and a small single-copy region (SSC) that are 84,898 bp and 18,095 bp, respectively. The GC content is 37.42%. The genome encodes 128 functional genes, including 87 protein-coding, 37 tRNA, and 4 rRNA genes. Maximum likelihood analysis showed that O. cotinifolia is closely related to the congeneric O. mileensis. The complete chloroplast genome will contribute to further studies on phylogeny and conservation of O. cotinifolia and related taxa in Oreocharis of Gesneriaceae.

Complete chloroplast genome of an endangered plant, Alseodaphne Hainanensis.

Project description:Alseodaphne hainanensis is an endangered species with inhabiting dense forest along valleys, and it is one of the representative species of tropical rain forest in Hainan Island. In this paper, we reported and characterized the complete chloroplast genome sequence of the species assembled from short reads generated by Illumina sequencing. The size of chloroplast was 152,829 bp, a pair of inverted repeats (IRs) separating a large single copy and a small single copy, the size of IRs, LSC and SSC were 20,036 bp, 93,872 bp and 18,885 bp, respectively. A total of 129 genes were predicted, including 81 protein-coding genes, 38 tRNA, 8 rRNA, and 2 pseudogene. Phylogenetic analysis confirmed the position of A. hainanensis within the order Laurales.

Project description:Nostolachma jenkinsii (Hook.f.) Deb & J.Lahiri, a member of the Rubiaceae family, is an endangered wild plant species with potential economic value. In this research, the complete chloroplast genome of N. jenkinsii was sequenced to gain insight into its genome feature and better understand the phylogenetic relationships among the Rubiaceae species. The chloroplast genome, with a total length of 155,036 bp, comprises two inverted repeats (IR) regions spanning 25,692 bp each, a large single-copy (LSC) region measuring 85,437 bp, and a short single-copy (SSC) region measuring 18,215 bp. There is an overall 37% GC content in the chloroplast genome. By annotation analysis,. 54 tRNA genes, 10 rRNA genes, and 107 protein-coding genes were all annotated in N. jenkinsii. Furthermore, we applied phylogenetic analysis that revealed a close relationship between N. jenkinsii, D. fruticosa and D. dubia, placing them together within the Rubiaceae family.

Phylogenetic analysis base on 19 plastid genomes indicates that T. sinensis located Malvids branch, and is more closely related to the species of the order Sapindales than those of the order Malvales.
