Complete mitochondrial genome of a Toque Macaque (Macaca sinica).

ABSTRACT: The Toque macaque (Macaca sinica) is the only macaque species on Sri Lanka and endemic to the island. The newly generated mitochondrial genome (Genbank accession number MG870385), obtained from a captive individual, has a length of 16,525?bp and exhibits the typical structure of mammalian mitochondrial genomes. Phylogenetically, the Toque macaque is nested within the Macaca sinica species group and represents a sister lineage to a M. assamensis/M. thibetana clade. The new data help to further illuminate and better understand the complex phylogeny of macaques.

Project description:White-cheeked macaque is a newly described species in genus Macaca. Here, the complete mitochondrial genome was firstly determined, which was deposited in Genbank with accession number KU564271. The length of the mitogenome is 16,494 base pairs (bp). It includes 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes and a control region. We used 12 mitochondrion genes of 15 species to constructed phylogenetic tree with three methods. The study will provide useful data for further studies on phylogenetic relationships as well as population structure, biodiversity conservation and conservation genetics.

Complete Taiwanese Macaque (Macaca cyclopis) Mitochondrial Genome: Reference-Assisted de novo Assembly with Multiple k-mer Strategy.

Project description:The Taiwanese (Formosan) macaque (Macaca cyclopis) is the only nonhuman primate endemic to Taiwan. This primate species is valuable for evolutionary studies and as subjects in medical research. However, only partial fragments of the mitochondrial genome (mitogenome) of this primate species have been sequenced, not mentioning its nuclear genome. We employed next-generation sequencing to generate 2 x 90 bp paired-end reads, followed by reference-assisted de novo assembly with multiple k-mer strategy to characterize the M. cyclopis mitogenome. We compared the assembled mitogenome with that of other macaque species for phylogenetic analysis. Our results show that, the M. cyclopis mitogenome consists of 16,563 nucleotides encoding for 13 protein-coding genes, 2 ribosomal RNAs and 22 transfer RNAs. Phylogenetic analysis indicates that M. cyclopis is most closely related to M. mulatta lasiota (Chinese rhesus macaque), supporting the notion of Asia-continental origin of M. cyclopis proposed in previous studies based on partial mitochondrial sequences. Our work presents a novel approach for assembling a mitogenome that utilizes the capabilities of de novo genome assembly with assistance of a reference genome. The availability of the complete Taiwanese macaque mitogenome will facilitate the study of primate evolution and the characterization of genetic variations for the potential usage of this species as a non-human primate model for medical research.

The complete mitochondrial genome of Conwentzia sinica (Neuroptera: Coniopterygidae).

Project description:The complete mitochondrial genome (mitogenome) of Conwentzia sinica Yang, 1974 was sequenced and analyzed. The sequenced mitogenome is 15,153 bp in size, including 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and one control region. Thirteen PCGs use ATN as the start codon. Most of PCGs terminate with TAA codons but ND5, ND4 with a single T residue, and ND3 terminates with TAG. The lrRNA gene is 1290 bp. The measured length of srRNA gene is 782 bp. Twenty-two tRNA genes possess the typical clover-leaf secondary structure except for tRNASer(AGN) . The phylogenetic result supports the monophyly of the family Coniopterygidae and a closer relationship between Conwentzia and Coniopteryx.

The complete mitochondrial genome of a euphausiid species: Pseudeuphausia sinica (Euphausiacea: Euphausiidae).

Project description:We describe the mitogenome sequence of Pseudeuphausia sinica collected in the adjacent waters of the Yangtze River Estuary. The assembled mitogenome is 16,192?bp in length and consists 13 protein-coding genes, 22 transfer-RNA genes, 2 ribosomal-RNA genes, and 1 non-coding region. The most common start codon for 13 PCGs is ATG and the most common termination codon is TAA. The overall G?+?C content was only 28.26% in the heavy strand. The result of phylogenetic analysis showed that the relationship of P. sinica was close to the species in the same order.

The nucleotide composition of the M. sinica White mitogenome was A: 37.8%, C: 18.6%, G: 11.7%, T: 32.0%. The A + T was 69.8%.

The first complete mitochondrial genome of Dorippoidea from Orithyia sinica (Decapoda: Orithyiidae).

Project description:The tiger crab Orithyiidae is the monophyletic family of Dorippoidea. However, the systemic classification and phylogenetic studies have so far been limited. In this study, we report the first complete mitochondrial genome of Dorippoidea from Orithyia sinica. The mitogenome has 15,568 base pairs (69.5% A + T content) and is made up of a total of 37 genes (13 protein-coding, 22 transfer RNAs and 2 ribosomal RNAs), and a control region. This is the first available study on complete mitogenomes of Orithyiidae and will provide useful genetic information for future phylogenetic and evolutionary classification of Orithyiidae.

Complete Mitochondrial Genome of Trichuristrichiura from Macaca sylvanus and Papio papio.

Project description:Trichuriasis is among the most prevalent worldwide parasitism caused by helminths. For many years, Trichuris spp. have been described with a relatively narrow range of both morphological and biometrical features. The use of the complete mitochondrial genome (mitogenome) is an alternative and powerful molecular method for inferring phylogenies. Here, we present an overview of the contributions of mitogenome for Trichuris spp. from human and non-human primates. In addition, we carry out structural and phylogenetic comparative analyses with genomes of Trichuris species available in public datasets. The complete mt genomes of Trichuris trichiura and Trichuris sp. from Macaca sylvanus and T. trichiura from Papio papio are 14,091 bp, 14,047 bp and 14,089 bp in length, respectively. The three mt genomes are circular and consist of 37 genes-13 PCGs (cox1-3, nad1-6, nad4L, atp6, atp8 and cob), 22 transfer RNA genes (tRNAs), and two rRNAs (rrnL and rrnS). The molecular evidence presented here supports the hypothesis that T. trichiura de M. sylvanus (TMF31) and T. trichiura de P. papio (TPM1) were similar but genetically different with respect to Trichuris sp. from macaques (TMM5). The phylogenetic study also supported the evolution of the different Trichuris species. In conclusion, we suggest the existence of two cryptic species parasitizing M. sylvanus.

Complete mitochondrial genome of Parasa sinica: New insights into the phylogeny of Limacodidae.

Project description:In this study, the whole mitochondrial genome (mitogenome) of Parasa sinica was sequenced. It contains 15,306 base pairs (bp), 13 protein-coding genes (PCGs), two ribosomal RNAs (rRNAs), 22 transfer RNAs (tRNAs), and one non-coding regulatory area (CR), all of which are shared by other lepidopterans. It follows the same gene order as ordinary lepidopterans. Further, out of these 37 genes, 23 are present on the heavy strand whereas the remaining 14 are located on the light strand. The A + T composition of the mitogenome is relatively high. Although P. sinica has a negative AT-skew and GC-skew, the GC-skew value is significantly lower than the AT-skew value. All PCGs, with the exception of CO1, carry the same start codon (ATN). All tRNAs exhibit the usual cloverleaf secondary structure. We identified the conserved motif "ATAGA + poly-T″ found in other lepidopteran insects at the beginning of the CR. We collected the concatenated PCGs sequences in the mitochondrial genome of 15 species of Zygaenoidea, with the sequences of Geometridae as outgroups, including P. sinica, and constructed phylogenetic trees using Bayesian inference (BI) and maximum likelihood (ML) methods. The monolineage of each superfamily is usually well supported. Based on phylogenetic analysis, P. sinica is a member of family Limacodidae, strongly supporting the monophyly of the Zygaenoidea groups.

Complete mitochondrial genome of the Grey-capped Greenfinch subspecies, Chloris sinica ussuriensis (Passeriformes: Fringillidae).

Project description:We sequenced the complete mitochondrial (mt) genome of Chloris sinica ussuriensis. The circular mt genome is 16,813?bp long and encodes 13 proteins, 22 transfer RNAs, and 2 ribosomal RNAs. Phylogenetic analysis based on full mt genome sequences confirmed that the C. s. ussuriensis is monophyletic group of the Chloris sinica. The complete mitochondrial genome of C. s. ussuriensis can provide a valuable data for resolving geographical distribution of evolutionary subdivision within the C. sinica species in East Asia.

Whole-genome sequencing and analysis of the Malaysian cynomolgus macaque (Macaca fascicularis) genome.

Project description:BACKGROUND: The genetic background of the cynomolgus macaque (Macaca fascicularis) is made complex by the high genetic diversity, population structure, and gene introgression from the closely related rhesus macaque (Macaca mulatta). Herein we report the whole-genome sequence of a Malaysian cynomolgus macaque male with more than 40-fold coverage, which was determined using a resequencing method based on the Indian rhesus macaque genome. RESULTS: We identified approximately 9.7 million single nucleotide variants (SNVs) between the Malaysian cynomolgus and the Indian rhesus macaque genomes. Compared with humans, a smaller nonsynonymous/synonymous SNV ratio in the cynomolgus macaque suggests more effective removal of slightly deleterious mutations. Comparison of two cynomolgus (Malaysian and Vietnamese) and two rhesus (Indian and Chinese) macaque genomes, including previously published macaque genomes, suggests that Indochinese cynomolgus macaques have been more affected by gene introgression from rhesus macaques. We further identified 60 nonsynonymous SNVs that completely differentiated the cynomolgus and rhesus macaque genomes, and that could be important candidate variants for determining species-specific responses to drugs and pathogens. The demographic inference using the genome sequence data revealed that Malaysian cynomolgus macaques have experienced at least three population bottlenecks. CONCLUSIONS: This list of whole-genome SNVs will be useful for many future applications, such as an array-based genotyping system for macaque individuals. High-quality whole-genome sequencing of the cynomolgus macaque genome may aid studies on finding genetic differences that are responsible for phenotypic diversity in macaques and may help control genetic backgrounds among individuals.
