Complete mitochondrial genome of the Bingzhi's stout newt (Pachytriton granulosus Chang, 1933) and its phylogenetic placement.

ABSTRACT: The Bingzhi's stout newt (Pachytriton granulosus Chang, 1933) is distributed in mountainous areas of Zhejiang, China. The first complete mitochondrial genome (mitogenome) of P. granulosus was determined by next-generation sequencing. The size of the assembled mitogenome for P. granulosus was 16,293 bp, which included 13 protein coding genes, 22 tRNAs, 2 rRNAs, a non-coding region, and a control region (D-loop). The phylogenetic analysis using Bayesian Inference validated the taxonomic status of P. granulosus, showing the close relationship with the other two species from the genus Pachytriton.

Project description:Complete mitochondrial genome (GenBank accession number MN073499) for Pachytriton granulosus (Amphibia: Caudata: Salamandridae) was obtained with Sanger sequencing and assembled manually. The mitogenome consists of a circular DNA molecule of 16,288 bp, with 68.51% AT content. It comprises 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes. The protein-coding genes have typical ATN (Met) start codons, except cox1 (GTG as start codon), and are terminated by typical TAN stop codons, except nad6 (AGA as start codon).

Project description:The black-spotted stout newt (Pachytriton brevipes) is widely distributed in the mountains of southeastern China. In this study, we sequenced and determined the complete mitochondrial genome (mitogenomes) of two P. brevipes samples collected in Mount Wuyi. The assembled mitogenomes were 16,298 bp and 16,301 bp in length, and contained 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes, one non-coding region, and one control region. The phylogenetic analysis indicated the two samples of black-spotted stout newt grouped together and are the sister group of P. feii.

The complete mitochondrial genome of Sarotherodon galilaeus (Linnaeus, 1758) (Perciformes: Cichlidae) and its phylogenetic placement.

Project description:Sarotherodon galilaeus (Linnaeus, 1758), a cichlid species that is naturally distributed in African and Eurasian waters, was introduced in many Asian countries for aquaculture. To date, rare genetic studies focused on this species have hindered our understanding of this species. Here, we reported the complete mitochondrial genome of S. galilaeus that was sequenced using next-generation sequencing technology. The resulting mitogenome of S. galilaeus was 16,630 in length and comprised 13 protein-coding genes (PCG), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA genes (rRNA), and one control region (D-loop). Phylogenetic analysis indicated that Oreochromini species contained two lineages (I and II) and S. galilaeus clustered with Oreochromis aureus rather than other Sarotherodon species.

Complete Mitochondrial DNA Genome of Nine Species of Sharks and Rays and Their Phylogenetic Placement among Modern Elasmobranchs.

Project description:Chondrichthyes occupy a key position in the phylogeny of vertebrates. The complete sequence of the mitochondrial genome (mitogenome) of four species of sharks and five species of rays was obtained by whole genome sequencing (DNA-seq) in the Illumina HiSeq2500 platform. The arrangement and features of the genes in the assembled mitogenomes were identical to those found in vertebrates. Both Maximum Likelihood (ML) and Bayesian Inference (BI) analyses were used to reconstruct the phylogenetic relationships among 172 species (including 163 mitogenomes retrieved from GenBank) based on the concatenated dataset of 13 individual protein coding genes. Both ML and BI analyses did not support the "Hypnosqualea" hypothesis and confirmed the monophyly of sharks and rays. The broad notion in shark phylogeny, namely the division of sharks into Galeomorphii and Squalomorphii and the monophyly of the eight shark orders, was also supported. The phylogenetic placement of all nine species sequenced in this study produced high statistical support values. The present study expands our knowledge on the systematics, genetic differentiation, and conservation genetics of the species studied, and contributes to our understanding of the evolutionary history of Chondrichthyes.

The complete mitochondrial genome of Peleteria iavana (Diptera, Tachinidae) in Guizhou, China, and its phylogenetic placement.

Project description:The mitochondrial genome of the tachinid fly Peleteria iavana (Wiedemann, 1819), which belongs to the family Tachinidae, was obtained for the first time using high-throughput sequencing techniques. The complete mitochondrial genome is 15,697 bp in size and consists of 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNAs and a non-coding control region. The nucleotide composition biases A and T, the overall A + T percentage is up to 78.9% of the entire mitogenome. A phylogenetic analysis of 30 species within the family Tachinidae suggested that P. iavana is most closely related to (Janthinomyia sp.+Lydina aenea). The P. iavana mitochondrial genome will be a fundamental resource for understanding the molecular phylogenetic relationships of the species-rich subfamily Tachininae of Tachinidae.

The first complete mitochondrial genome of the Grey-bellied Green Ratsnake Gonyosoma frenatum (Gray, 1853) and its phylogenetic placement

Project description:Abstract We sequenced the complete 17,209 bp mitochondrial genome (mitogenome) of Gonyosoma frenatum (Squamata: Colubridae) using next-generation sequencing. It consists of 13 PCGs, two ribosomal RNA genes, 22 transfer RNA genes, one non-coding region of an L-strand replication origin, and two control regions. The overall nucleotide composition was 34.7% of A, 24.8% of T, 12.3% of G, and 28.1% of C. The result of the phylogenetic analysis showed that G. frenatum, a member of Colubridae, is sister to other New World and Old World ratsnakes. The new data could help better understand the phylogenetic status of the genus Gonyosoma and the evolutionary history of Colubridae species.

Project description:Spinactaletes boneti mitochondrial genome was assembled and annotated. It has 14,766 bp in length, all 37 genes are present and the gene order is the same as the Pancrustacean ancestral gene order. Phylogenetic analyses based on maximum likelihood placed the species as a sister group of the remaining Entomobryomorpha, not closely related to the Isotomoidea superfamily, contradicting the actual systematics of the group.

Complete mitochondrial genome of the pearly razorfish Xyrichtys novacula: phylogenetic analysis of its placement within the Labridae family.

Project description:In this paper, we report the complete mitochondrial genome (17,306 bp) of the pearly razorfish Xyrichtys novacula Linnaeus, 1758, a labrid that inhabits tropical and temperate Atlantic waters and the Mediterranean Sea. The circular double-stranded sequence contains the typical teleost gene order with 13 protein-coding genes, 22 tRNA, 2 rRNA, 1 control region, and 2 intergenic spacers between the rRNAs. Using the sequences of all protein-coding genes, we inferred the phylogeny for the Labriade family using 24 labrids and 3 outgroup species that placed X. novacula in a monophyletic group including species from the Pseudocheilines, Pseudolabrines, and Julidines.

Project description:The complete mitochondrial genome of Apis nigrocincta was sequenced. The mitochondrial genome is a circular molecule of 15,855 bp, including 37 classical eukaryotic mitochondrial regions and an A + T-rich region. Gene directions and arrangements are similar to those of other Apis mitogenomes. Most genes initiated with ATT, though ATG and ATA were also used as start codons. Twelve of 13 protein-coding genes terminated with TAA, though ND2 terminated with TAG. Four PCG genes, eight tRNAs and both rRNAs were encoded on the heavy strand while all others were encoded on the light strand (9 PCGs and 14 tRNAs). Overall, the GC content composed 15.6% of the mitogenome. All of the 22 tRNA genes, ranging from 66 to 114 bp, have a typical cloverleaf structure. A phylogenetic tree showed that A. nigrocincta clustered closest to A. cerana. The complete mitogenome of A. nigrocincta provides essential information on the biogeography and evolution of this Asian honey bee species.

Project description:The complete mitogenome sequence of an Asian longicorn beetle Dorysthenes granulosus (Thomson 1860) was sequenced. The 15,858 bp long genome has the standard metazoan complement of 38 genes. These genes contain 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and 1 control region. The nucleotide composition of the D. granulosus mitogenome was A: 39.5%, T: 31.7%, G: 10.9%, C: 17.9%. The A＋T content was 71.2%, showing strong AT skew. Phylogenetic analysis indicated that D. granulosus have sister relationship with Dorysthenes paradoxus.
