Complete plastid genome sequence of Oberonioides microtatantha (Schltr.) Szlach. (Orchidaceae), an endemic herb in China.

ABSTRACT: The species Oberonioides microtatantha, belonging to the family Orchidaceae, is a small lithophytic herb endemic in south China with significant conservation values. The complete plastid genome sequence of O. microtatantha reported here is 144,989 bp in length, with a large single copy (LSC) region of 83,920 bp, a small single copy (SSC) region of 13,063 bp, and a pair of inverted repeat (IRa and IRb) regions of 24,003 bp each. The plastome consists of 95 genes, including 72 protein-coding genes, 4 ribosomal RNA genes, and 19 transfer RNA genes. The overall GC content is 36.81%. Phylogenetic analysis placed Oberonioides closet to the genus Liparis in Orchidaceae.

Project description:Psammosilene tunicoides W.C. Wu et C.Y. Wu, a monotypic species and endemic to Southwest China, is a rare and endangered traditional medicinal herb with satisfactory effects on multifold pathology. In order to provide crucial data for protection, we reported and analyzed the complete plastid genome of P. tunicoides as the foundation of germplasm conservation. The complete plastid genome is a typical quadripartite circular molecule of 153,957 bp in length, including a large single copy (LSC) region of 83,972 bp and a small single copy (SSC) region of 17,495 bp separated by two inverted repeat (IR) regions of 26,245 bp. In total of 111 unique genes were predicted, including 78 protein-coding genes (PCGs), 29 transfer RNA genes, and four ribosomal RNA genes. The overall GC content of P. tunicoides is 36.5%. The phylogenetic analysis revealed that P. tunicoides and Dianthus caryophyllus formed an independent clade with a 100% bootstrap support.

Characterization of the complete plastid genome of Psammosilene tunicoides (Caryophyllaceae), an endangered medical herb endemic to south-western China.

Project description:Psammosilene tunicoides is an endangered medical herb endemic to south-western China. In this study, the complete plastid genome of the species was characterized and assembled using the next-generation DNA sequencing method. The plastid genome is 153,978 bp in length, including a large single copy (LSC) region of 83,981 bp and a small single copy (SSC) region of 17,489 bp, which were separated by a pair of inverted repeat (IR) regions of 26,254 bp. The genome encoded 112 unique genes, including 78 protein-coding genes, four ribosomal RNA genes, and 30 transfer RNA genes. The overall GC content of the whole genome is 36.49%. The phylogenetic analysis based on 17 plastid genome of Caryophyllaceae revealed that P. tunicoides nested within the tribe Caryophylleae with strong support value.

Whole plastid genome of Anemone taipaiensis (Ranunculaceae), an endemic herb plant in China.

Project description:Anemone taipaiensis W. T. Wang is an endemic herb species in Shaanxi province (China). Here, we first characterized its whole plastid genome via pair-end sequencing method. The whole chloroplast genome was 156,659 bp in size, including a large single-copy (LSC) region of 78,439 bp, a small single-copy (SSC) region of 16,178 bp, and two repeat regions (IRs) of 31,021 bp. A total of 135 genes, including 91 protein-coding genes, 36 tRNA, and 8 rRNA genes were identified in A. taipaiensis. The phylogenetic analysis showed that A. taipaiensis have a close relationship with congeneric species A. trullifolia.

Project description:Oberonia seidenfadenii is a rare and newly recorded plant species in Zhejiang province, China. In our present study, the complete chloroplast (cp) genome sequence of O. seidenfadenii was assembled by using high-throughput Illumina sequencing data. The plastome is 143,062 bp in size, which contains a typical quadripartite structure with a pair of inverted repeats (IR) regions (24,278 bp) separated by a small single-copy (SSC) region (10,224 bp) and a large single-copy (LSC) region (84,282 bp). The cp genome sequence contains 127 genes, including 74 protein-coding genes, 38 tRNA genes, 8 rRNA genes, and 7 pseudogenes. Phylogenetic analysis results indicated O. seidenfadenii is a sister of Oberonia japonica, with a support rate of 100%.

The phylogenetic tree constructed by the maximum-likelihood method showed that the taxonomic status of N. zhejiangensis was clustered with the species in Phalaenopsis.

In this study, we first characterized the complete nucleotide sequence of chloroplast (cp) genome of E. kansui using the Illumina Hiseq platform. The cp genome was 161,061 bp in length, comprising of a large single copy (LSC) region of 91,288 bp, a small single copy (SSC) region of 17,086 bp, and two inverted repeat regions of 26,343 bp each. The cp genome contains 130 genes, including 86 protein-coding genes, 8 ribosomal RNAs (rRNAs), and 36 transfer RNAs (tRNAs). The phylogenetic analysis indicated that E. kansui was placed as a sister to the congeneric Euphorbia esula.

The complete chloroplast genome of the monotypic genus of Bulleyia Schltr. (Orchidaceae).

Project description:Bulleyia Schltr. is monotypic and represented only by Bulleyia yunnanensis Schltr., native to the Yunnan of China, Bhutan, and northeast India. Here, we report the complete chloroplast (cp) genome sequence and the cp genome features of B. yunnanensis. The cp genome sequence of B. yunnanensis was 159,581 bp in length and presented a typical quadripartite structure consisting of one large single-copy region (LSC, 87,563 bp), one small single-copy region (SSC, 18,714 bp), and two inverted repeat regions (IR, 26,652 bp). Besides, the cp genome encoded 132 genes, including 113 unique genes (79 protein-coding genes, 30 tRNA genes, and four rRNA genes). The phylogenetic analysis suggested that B. yunnanensis be closely related to Pholidota in tribe Arethuseae.

The complete plastid genome of L. brevicalyx is a circular structure of 159,084 bp with a GC content of 36.4%. It comprises a large single-copy (LSC) region of 87,783 bp, a small single-copy (SSC) region of 19,557 bp, and two inverted repeat regions (IRA and IRB) of 25,872 bp, each. The plastome of L. brevicalyx contains a total of 128 genes, including 83 protein-coding genes, 37 tRNAs, and 8 rRNAs. The phylogenetic analysis strongly supports the monophyly of Lysidice. This study provides the first complete plastid genome sequence of L. brevicalyx and contributes to our understanding of the molecular characteristics and evolutionary relationships of this plant species.

Complete plastid genome of Dendrobium naungmungense (Orchidaceae).

Project description:Dendrobium is one of the most important genera in Orchidaceae. In this study, we used the next-generation sequencing technology and assembled a complete plastid genome of a recently published new species of Dendrobium, D. naungmungense. The plastome was 151,883 bp in length, containing a large single-copy region (LSC) of 87,189 bp, and a small single-copy region (SSC) of 12,150 bp, and two inverted repeat regions (IR) of 26,272 bp. A total of 123 genes were predicted, including 38 tRNA genes, 8 rRNA genes, and 77 protein-coding genes. Phylogenetic analysis of 44 representative plastome of the genus Dendrobium and outgroup suggested D. naungmungense to be sister to Dendrobium wardianum.

The cp genome contains 127 genes, including 82 protein-coding genes, 35 tRNA, eight rRNA genes, and two pseudogenes. Phylogenetic analysis based on 18 cp genome sequences showed that G. apiata closely related to congeneric species.
