Data-driven model reduction of agent-based systems using the Koopman generator.

ABSTRACT: The dynamical behavior of social systems can be described by agent-based models. Although single agents follow easily explainable rules, complex time-evolving patterns emerge due to their interaction. The simulation and analysis of such agent-based models, however, is often prohibitively time-consuming if the number of agents is large. In this paper, we show how Koopman operator theory can be used to derive reduced models of agent-based systems using only simulation data. Our goal is to learn coarse-grained models and to represent the reduced dynamics by ordinary or stochastic differential equations. The new variables are, for instance, aggregated state variables of the agent-based model, modeling the collective behavior of larger groups or the entire population. Using benchmark problems with known coarse-grained models, we demonstrate that the obtained reduced systems are in good agreement with the analytical results, provided that the numbers of agents is sufficiently large.

An agent-based model of urban insurgence: Effect of gathering sites and Koopman mode analysis.

Project description:The paper investigates the effect of preferential gathering sites on urban insurgency in an agent-based model (ABM). The ABM model was proposed in earlier work and has been validated using FBI data. There is a nonlinear tradeoff between the local density of citizens due to the number of preferential gathering sites and the ability of law enforcement officers (LEOs) to adequately patrol that leads to a non-monotonic behavior in the number of large scale outburst of insurgency with respect to the number of gathering sites. The inclusion of a moderate number of sites decreases the number of large-scale outbursts. Having no gathering sites or a large number of gathering sites has a dilutive effect on the number of large-scale outbursts. Thus, this non-monotonicity indicates that a small number of organized units produces a larger insurgency effect than a larger number of distributed units. It is also shown, using Koopman mode analysis, that the spatial morphology of agents due to the gathering sites gives rise to temporal organization of the model dynamics; there is a prominent quasi-periodic component in the number of active and intimidated citizens and in the spatial distribution of the LEOs.

Koopman Mode Analysis of agent-based models of logistics processes.

Project description:Modern logistics processes and systems can feature extremely complicated dynamics. Agent Based Modeling is emerging as a powerful modeling tool for design, analysis and control of such logistics systems. However, the complexity of the model itself can be overwhelming and mathematical meta-modeling tools are needed that aggregate information and enable fast and accurate decision making and control system design. Here we present Koopman Mode Analysis (KMA) as such a tool. KMA uncovers exponentially growing, decaying or oscillating collective patterns in dynamical data. We apply the methodology to two problems, both of which exhibit a bifurcation in dynamical behavior, but feature very different dynamics: Medical Treatment Facility (MTF) logistics and ship fueling (SF) logistics. The MTF problem features a transition between efficient operation at low casualty rates and inefficient operation beyond a critical casualty rate, while the SF problem features a transition between short mission life at low initial fuel levels and sustained mission beyond a critical initial fuel level. Both bifurcations are detected by analyzing the spectrum of the associated Koopman operator. Mathematical analysis is provided justifying the use of the Dynamic Mode Decomposition algorithm in punctuated linear decay dynamics that is featured in the SF problem.

Using data-driven agent-based models for forecasting emerging infectious diseases.

Project description:Producing timely, well-informed and reliable forecasts for an ongoing epidemic of an emerging infectious disease is a huge challenge. Epidemiologists and policy makers have to deal with poor data quality, limited understanding of the disease dynamics, rapidly changing social environment and the uncertainty on effects of various interventions in place. Under this setting, detailed computational models provide a comprehensive framework for integrating diverse data sources into a well-defined model of disease dynamics and social behavior, potentially leading to better understanding and actions. In this paper, we describe one such agent-based model framework developed for forecasting the 2014-2015 Ebola epidemic in Liberia, and subsequently used during the Ebola forecasting challenge. We describe the various components of the model, the calibration process and summarize the forecast performance across scenarios of the challenge. We conclude by highlighting how such a data-driven approach can be refined and adapted for future epidemics, and share the lessons learned over the course of the challenge.

An open-data-driven agent-based model to simulate infectious disease outbreaks.

Project description:Agent-based models are a tool that can be used to better understand the dynamics of an infectious disease outbreak. An infectious disease outbreak is influenced by many factors including vaccination or immunity levels, population density, and the age structure of the population. We hypothesize that these factors along with interactions of factors and the actions of individuals would lead to outbreaks of different size and severity even in two towns that appear similar on paper. Thus, it is necessary to implement a model that is able to capture these interactions and the actions of individuals. Using openly available data we create a data-driven agent-based model to simulate the spread of an airborne infectious disease in an Irish town. Agent-based models have been known to produce results that include the emergence of patterns and behaviours that are not directly programmed into the model. Our model is tested by simulating an outbreak of measles that occurred in Schull, Ireland in 2012. We simulate the same outbreak in 33 different towns and look at the correlations between the model results and the town characteristics (population, area, vaccination rates, age structure) to determine if the results of the model are affected by interactions of those town characteristics and the decisions on the agents in the model. As expected our results show that the outbreaks are not strongly correlated with any of the main characteristics of the towns and thus the model is most likely capturing such interactions and the agent-based model is successful in capturing the differences in the outbreaks.

Developing an Embedding, Koopman and Autoencoder Technologies-Based Multi-Omics Time Series Predictive Model (EKATP) for Systems Biology research.

Project description:It is very important for systems biologists to predict the state of the multi-omics time series for disease occurrence and health detection. However, it is difficult to make the prediction due to the high-dimensional, nonlinear and noisy characteristics of the multi-omics time series data. For this reason, this study innovatively proposes an Embedding, Koopman and Autoencoder technologies-based multi-omics time series predictive model (EKATP) to predict the future state of a high-dimensional nonlinear multi-omics time series. We evaluate this EKATP by using a genomics time series with chaotic behavior, a proteomics time series with oscillating behavior and a metabolomics time series with flow behavior. The computational experiments demonstrate that our proposed EKATP can substantially improve the accuracy, robustness and generalizability to predict the future state of a time series for multi-omics data.

Data-driven model discovery and model selection for noisy biological systems.

Project description:Biological systems exhibit complex dynamics that differential equations can often adeptly represent. Ordinary differential equation models are widespread; until recently their construction has required extensive prior knowledge of the system. Machine learning methods offer alternative means of model construction: differential equation models can be learnt from data via model discovery using sparse identification of nonlinear dynamics (SINDy). However, SINDy struggles with realistic levels of biological noise and is limited in its ability to incorporate prior knowledge of the system. We propose a data-driven framework for model discovery and model selection using hybrid dynamical systems: partial models containing missing terms. Neural networks are used to approximate the unknown dynamics of a system, enabling the denoising of the data while simultaneously learning the latent dynamics. Simulations from the fitted neural network are then used to infer models using sparse regression. We show, via model selection, that model discovery using hybrid dynamical systems outperforms alternative approaches. We find it possible to infer models correctly up to high levels of biological noise of different types. We demonstrate the potential to learn models from sparse, noisy data in application to a canonical cell state transition using data derived from single-cell transcriptomics. Overall, this approach provides a practical framework for model discovery in biology in cases where data are noisy and sparse, of particular utility when the underlying biological mechanisms are partially but incompletely known.

MAST: a hybrid Multi-Agent Spatio-Temporal model of tumor microenvironment informed using a data-driven approach

Project description:Abstract Motivation Recently, several computational modeling approaches, such as agent-based models, have been applied to study the interaction dynamics between immune and tumor cells in human cancer. However, each tumor is characterized by a specific and unique tumor microenvironment, emphasizing the need for specialized and personalized studies of each cancer scenario. Results We present MAST, a hybrid Multi-Agent Spatio-Temporal model which can be informed using a data-driven approach to simulate unique tumor subtypes and tumor–immune dynamics starting from high-throughput sequencing data. It captures essential components of the tumor microenvironment by coupling a discrete agent-based model with a continuous partial differential equations-based model. The application to real data of human colorectal cancer tissue investigating the spatio-temporal evolution and emergent properties of four simulated human colorectal cancer subtypes, along with their agreement with current biological knowledge of tumors and clinical outcome endpoints in a patient cohort, endorse the validity of our approach. Availability and implementation MAST, implemented in Python language, is freely available with an open-source license through GitLab (https://gitlab.com/sysbiobig/mast), and a Docker image is provided to ease its deployment. The connectivity domain: Analyzing resting state fMRI data using feature-based data-driven and model-based methods.

Project description:Spontaneous fluctuations of resting state functional MRI (rsfMRI) have been widely used to understand the macro-connectome of the human brain. However, these fluctuations are not synchronized among subjects, which leads to limitations and makes utilization of first-level model-based methods challenging. Considering this limitation of rsfMRI data in the time domain, we propose to transfer the spatiotemporal information of the rsfMRI data to another domain, the connectivity domain, in which each value represents the same effect across subjects. Using a set of seed networks and a connectivity index to calculate the functional connectivity for each seed network, we transform data into the connectivity domain by generating connectivity weights for each subject. Comparison of the two domains using a data-driven method suggests several advantages in analyzing data using data-driven methods in the connectivity domain over the time domain. We also demonstrate the feasibility of applying model-based methods in the connectivity domain, which offers a new pathway for the use of first-level model-based methods on rsfMRI data. The connectivity domain, furthermore, demonstrates a unique opportunity to perform first-level feature-based data-driven and model-based analyses. The connectivity domain can be constructed from any technique that identifies sets of features that are similar across subjects and can greatly help researchers in the study of macro-connectome brain function by enabling us to perform a wide range of model-based and data-driven approaches on rsfMRI data, decreasing susceptibility of analysis techniques to parameters that are not related to brain connectivity information, and evaluating both static and dynamic functional connectivity of the brain from a new perspective.

Agent-based model with multi-level herding for complex financial systems.

Project description:In complex financial systems, the sector structure and volatility clustering are respectively important features of the spatial and temporal correlations. However, the microscopic generation mechanism of the sector structure is not yet understood. Especially, how to produce these two features in one model remains challenging. We introduce a novel interaction mechanism, i.e., the multi-level herding, in constructing an agent-based model to investigate the sector structure combined with volatility clustering. According to the previous market performance, agents trade in groups, and their herding behavior comprises the herding at stock, sector and market levels. Further, we propose methods to determine the key model parameters from historical market data, rather than from statistical fitting of the results. From the simulation, we obtain the sector structure and volatility clustering, as well as the eigenvalue distribution of the cross-correlation matrix, for the New York and Hong Kong stock exchanges. These properties are in agreement with the empirical ones. Our results quantitatively reveal that the multi-level herding is the microscopic generation mechanism of the sector structure, and provide new insight into the spatio-temporal interactions in financial systems at the microscopic level.

Exploring scenarios of chikungunya mitigation with a data-driven agent-based model of the 2014-2016 outbreak in Colombia.

Project description:New epidemics of infectious diseases can emerge any time, as illustrated by the emergence of chikungunya virus (CHIKV) and Zika virus (ZIKV) in Latin America. During new epidemics, public health officials face difficult decisions regarding spatial targeting of interventions to optimally allocate limited resources. We used a large-scale, data-driven, agent-based simulation model (ABM) to explore CHIKV mitigation strategies, including strategies based on previous DENV outbreaks. Our model represents CHIKV transmission in a realistic population of Colombia with 45 million individuals in 10.6 million households, schools, and workplaces. Our model uses high-resolution probability maps for the occurrence of the Ae. aegypti mosquito vector to estimate mosquito density in Colombia. We found that vector control in all 521 municipalities with mosquito populations led to 402,940 fewer clinical cases of CHIKV compared to a baseline scenario without intervention. We also explored using data about previous dengue virus (DENV) epidemics to inform CHIKV mitigation strategies. Compared to the baseline scenario, 314,437 fewer cases occurred when we simulated vector control only in 301 municipalities that had previously reported DENV, illustrating the value of available data from previous outbreaks. When varying the implementation parameters for vector control, we found that faster implementation and scale-up of vector control led to the greatest proportionate reduction in cases. Using available data for epidemic simulations can strengthen decision making against new epidemic threats.
