The complete chloroplast genome of Tetrastigma planicaule, one important folk medicinal plant in China.

ABSTRACT: We announce here the first complete chloroplast genome sequence of Tetrastigma planicaule, one important Chinese folk medicinal plant. This complete chloroplast genome is 160,323 bp in length. In total, 131 genes were identified, including 86 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The results of phylogenetic analysis indicated that Tetrastigma is a separate genus and is closely related to Vitis.

Project description:Adonis amurensis Regel et Radde is an important cardiac folk medicinal plant which endemic to Northeast Asia. We determined the first complete chloroplast genome of A. amurensis using genome skimming approach. The cp genome was 157,032 bp long, with a large single-copy region (LSC) of 86,218 bp and a small single-copy region (SSC) of 18,212 bp separated by a pair of inverted repeats (IRs) of 26,301 bp. It encodes 129 genes, including 84 protein-coding genes, 37 tRNA genes, and 8 ribosomal RNA genes. We also reconstructed the phylogeny of Adonideae and Isopyreae using maximum likelihood (ML) method, including our data and previously reported cp genomes of related taxa. The phylogenetic analysis indicated that A. amurensis is close related with Adonis sutchuenensis.

The complete chloroplast genome of Berchemia lineata, an important medicinal plant from China.

Project description:Brechemia lineata is a well-known medicinal plant in the Rhamnaceae family and widely used in traditional Chinese medicine. Here, we sequenced the complete chloroplast genome using Illumina pair-end sequencing data. The chloroplast genome was 154,962 bp in length, consisting of a large single-copy (LSC) region of 82,928 bp, a small single-copy (SSC) region of 17,376 bp, and a pair of inverted repeat (IR) regions of 27,329 bp. The chloroplast genome consists of 112 unique genes, including 78 protein-coding genes, 30 transfer RNA, and 4 ribosomal RNA genes. The overall GC content of the chloroplast genome was 37.0%. The phylogenetic analysis suggests close relationship of B. lineata with other Berchemia species. These genomic resources will be valuable resource for systematic and phylogenetic studies of Berchemia genus.

Characterization of the complete chloroplast genome of Paederia scandens (Rubiaceae): a Chinese folk medicinal plant.

Project description:Paederia scandens has been used as a traditional medicine in Asian countries to treat jaundice, dysentery, and the pain of rheumatism. The complete chloroplast (cp) genome sequence of P. scandens was reported and characterized in this study. The cp genome is 153,626 bp in length, composed of a pair of 26,513 bp inverted repeat (IR) regions separated by a large single-copy (LSC) region of 83,712 bp and a small single-copy (SSC) region of 16,888 bp. There were 131 predicted genes (86 protein-coding genes, 37 tRNA genes, and 8 rRNA genes) in the genome, and the overall GC content of the genome is 37.7%. Phylogenetic analysis based on the cp genome data showed that P. scandens was sister to the clade formed by Galium mollugo and G. aparine.

Complete chloroplast genome sequence of Bletilla striata (Thunb.) Reichb. f., a Chinese folk medicinal plant.

Project description:Bletilla striata (Thunb.) Reichb. f. is one of the commonly used traditional Chinese medicine with tuber as medicine. We report herein the complete chloroplast genome sequence of Bletilla striata (Thunb.) Reichb. f. It has a length of 159,491 bp, which contained a small single-copy (SSC) region of 18,778 bp and a large single-copy (LSC) region of 87,139 bp, separated by two copies of an inverted repeat (IR) of 26,787 bp. The chloroplast genome contains 114 unique genes, including 80 PCG, 30 tRNA, and 4 rRNA genes. In addition, 18 genes contained one or two introns, which of those including 10 PCG genes possess a single intron, and 2 PCG genes harbor two introns; and 6 tRNA genes harbor a single intron. In this study, Bletilla stariata is sister to Bletilla formosana and clustered within the group consisting of the species that belong to Orchiidaceae.

Complete chloroplast genome sequence of Peganum harmala, an important medicinal plant.

Project description:Peganum harmala is a perennial herbaceous plant belonging to the genus Peganum, Nitrariaceae and is mainly distributed in dry areas in the Mediterranean and many Asia countries. This plant species has high medicinal value and considerable ecological value. This article reports the first chloroplast genome of species in Peganum. The size of the P. harmala chloroplast genome is 160,070 bp, including a large single-copy (LSC) region (88,279 bp), a small single-copy (SSC) region (26,468 bp), and two reverse (IR) regions (18,856 bp). The P. harmala chloroplast genome consists of 132 genes, including 83 protein-coding genes, 38 transfer RNA (tRNA) genes, and 8 ribosomal RNA (rRNA) genes. The GC content of P. harmala chloroplast genome is 36.44%. Phylogenetic analysis showed that P. harmala and another Nitrariaceaeis species formed a single blade in the phylogenetic tree.

The complete chloroplast genome of Toona sinensis, an important economic and medicinal plant endemic in China.

Project description:Toona sinensis is an economic and medicinal plant endemic in China. In this study, the complete chloroplast genome of T. sinensis was assembled using the second-generation high-throughput sequencing data. The genome consists of 138 genes in total, including 89 protein-coding genes, 7 ribosomal RNA genes, 40 transfer RNA genes and 2 pseudogenes. Phylogenetic analysis indicated that T. sinensis has a close relationship with the Toona ciliata with strong support. The chloroplast genome presented here provides a valuable resource to conserve this valuable species.

The complete chloroplast genome of Ardisia brevicaulis Diels 1900, one traditional medicinal plant in southern China.

Project description:The complete chloroplast (cp) genome of Ardisia brevicaulis Diels 1900, one traditionally medicinal plant usually used in southern China, was first assembled and reported in this study. The genome size is 156,742 bp (37.1% GC content), containing a large single-copy (LSC) region of 86,329 bp, a small single-copy (SSC) region of 18,417 bp, and a pair of inverted repeat regions (IRs) of 25,998 bp. 134 genes (89 protein-coding, 37 tRNA, and 8 rRNA genes) are annotated in the whole cp genome, including 115 unique genes (81 protein-coding, 30 tRNA, and 4 rRNA genes). Phylogenetic analysis showed that A. brevicaulis is closely related to A. primulifolia and A. villosa, indicating their close phylogenetic relationship. The cp genome of A. brevicaulis could provide valuable genomic information for the phylogeny, molecular identification and discovery of new medicinal plant resources in Ardisia Swartz 1788.

The complete chloroplast genome of Physochlaina physaloides (Solanaceae), an important medicinal plant.

Project description:Physochlaina is an important perennial herbaceous genus with significant medicinal value, while the phylogeny of Physochlaina and tribe Hyoscyameae is not well resolved yet. In this study, we report the complete chloroplast genome sequences of Ph. physaloides, its complete chloroplast genome is 156,413 bp in length, which is a typical quadripartite structure that includes a large single-copy region of 86,659 bp, a small single-copy region of 18,012 bp, and its GC content was 37.7%. A total of 132 genes were identified, including 87 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Furthermore, a phylogenetic tree of the tribe Hyoscyameae was constructed based the complete chloroplast genome sequence, and a new topology of the tribe was obtained. This study provides valuable genetic information for the conservation and utilization of Ph. physaloides and also provide the potential for better understanding of the phylogeny of Hyoscyameae and Solanaceae.

Complete chloroplast genome sequence of Murraya paniculata (Rutaceae): a widely used folk medicinal herb.

Project description:Murraya paniculate, is traditionally used for management of gut, air way and cardiovascular disorders. In this study, we sequenced the complete chloroplast genome of M. paniculata based on next-generation sequencing and used the data to assess genomic resources. The chloroplast genome of M. paniculata is 160,280 bp in length consisting of large and small single-copy regions of length 87,605 and 18,609 bp, separated by two IR regions of 27,033 bp. The overall GC content was 38.61%. De novo assembly and annotation showed the presence of unique genes with 85 protein-coding genes, 29 tRNA genes, and eight rRNA genes. A maximum-likelihood phylogenomic analysis showed that M. paniculata was closely related to M. caloxylon.

Complete chloroplast genome sequence of Mahonia duclouxiana (Berberidaceae), a medicinal plant in China.

Project description:Mahonia duclouxiana is a member of the genus Mahonia of Berberidaceae and is distributed in South Asia. Here, the complete chloroplast genome sequence of M. duclouxiana was reported. The complete chloroplast genome is 165,384 bp in length, which has a large single-copy (LSC) region of 73,477 bp, a small single-copy (SSC) region of 18,563 bp, and two inverted repeat (IR) regions of 36,672 bp. The G/C content in the chloroplast genome is 38.1%. The whole chloroplast genome contains 151 genes, including 38 unique tRNA genes, 105 unique protein-coding genes, and 8 unique rRNA genes. The phylogenetic analysis supported that this species should be included in Maddenia. The complete chloroplast genome sequence of M. duclouxiana will provide extremely important information in tracing the evolutionary history of the genus Mahonia and the development of the medicinal value.
