Determination of the complete mitochondrial genome of Pseudobagrus gracilis (Siluriformes: Bagridae) and its phylogeny.

ABSTRACT: Pseudobagrus gracilis is an endemic bagrid catfish in the Pearl River. To date, sparse studies conducted on this species have blocked our understanding of this species. In this study, the complete mitochondrial genome of P. gracilis was sequenced and reported using Illumina MiSeq platform. The P. gracilis mitogenome was 16,527 bp in length and comprised 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and one control region (D-loop). Its overall nucleotide base composition was 31.0% (A), 15.6% (G), 26.3% (C), and 27.1% (T), with an AT content 58.1%. Phylogenetic analyses based on Neighbor-joining approach revealed that Pseudobagrus species formed three lineages (I, II and III) and P. gracilis had close relationship with P. emarginatus, P. pratti and P. truncatus.

Insights into chromosomal evolution and sex determination of Pseudobagrus ussuriensis (Bagridae, Siluriformes) based on a chromosome-level genome.

Project description:Pseudobagrus ussuriensis is an aquaculture catfish with significant sexual dimorphism. In this study, a chromosome-level genome with a size of 741.97 Mb was assembled for female P. ussuriensis. A total of 26 chromosome-level contigs covering 97.34% of the whole-genome assembly were obtained with an N50 of 28.53 Mb and an L50 of 11. A total of 24,075 protein-coding genes were identified, with 91.54% (22,039) genes being functionally annotated. Based on the genome assembly, four chromosome evolution clusters of catfishes were identified and the formation process of P. ussuriensis chromosomes was predicted. A total of 55 sex-related quantitative trait loci (QTLs) with a phenotypic variance explained value of 100% were located on chromosome 8 (chr08). The QTLs and other previously identified sex-specific markers were located in a sex-determining region of 16.83 Mb (from 6.90 to 23.73 Mb) on chr08, which was predicted as the X chromosome. The sex-determining region comprised 554 genes, with 135 of which being differently expressed between males and females/pseudofemales, and 16 candidate sex-determining genes were screened out. The results of this study provided a useful chromosome-level genome for genetic, genomic and evolutionary studies of P. ussuriensis, and also be useful for further studies on sex-determination mechanism analysis and sex-control breeding of this fish.

The complete mitochondrial genome of Leiocassis argentivittatus (Siluriformes: Bagridae).

Project description:In this study, the complete mitochondrial genome of Leiocassis argentivittatus has been determined by polymerase chain reaction methods for the first time. The overall base composition of Leiocassis argentivittatus mitogenome is 31.7% for A, 26.4% for C, 14.9% for G and 27.0% for T. The percentage of G + C content is 41.3%. The mitogenome is a circular DNA molecule of 16,534 bp in length with a D-loop region and contains 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes and 13 protein-coding genes. The mitochondrial genome sequencing for Leiocassis argentivittatus in this study provides important molecular data for further evolutionary analysis of Siluriformes.

The complete mitochondrial genome of Mystus gulio Hamilton (Siluriformes: Bagridae) and its phylogenetic implication.

Project description:Mystus gulio Hamilton, also called long whiskers catfish, is an endemic fish and a common food in some Asian countries. In this study, the complete mitochondrial genome of M. gulio was sequenced using the MinION system (Oxford Nanopore Technologies). The mitochondrial genome is 16,518 bp in length (41.1% [G + C] content) and consists of 13 protein-coding genes, 22 transfer RNA genes, and two ribosomal RNA genes. The results of phylogenetic analysis inferred from whole mitochondrial genomes of Mystus and related species in the family Bagridae revealed that M. gulio is closely related to Mystus cavasius.

Complete mitochondrial genomes of two catfishes (Siluriformes, Bagridae) and their phylogenetic implications.

Project description:The mitochondrial genome (mitogenome) has been widely used as a molecular marker to investigate phylogenetic analysis and evolutionary history in fish. However, the study of mitogenomes is still scarce in the family Bagridae. In this study, the mitogenomes of Tachysurusbrachyrhabdion and T.gracilis were sequenced, annotated, and analyzed. The mitogenomes were found to be 16,532 bp and 16,533 bp, respectively, and each contained 37 typical mitochondrial genes, which are 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a control region. All PCGs begin with the codon ATG, except for the cytochrome c oxidase subunit 1 (COI) gene, while seven PCGs end with an incomplete termination codon. All tRNA genes can fold into their typical cloverleaf secondary structures, except for tRNASer(AGY), which lacks the dihydrouracil arm. The Ka/Ks ratios for all PCGs are far lower than one. Phylogenetic analyses based on Bayesian inference (BI) and maximum likelihood (ML) showed that the two clades in Bagridae excluded Ritarita. The monophyly of Tachysurus supports previous research and the traditional classification that Leiocassis, Pseudobagrus, Pelteobagrus, and Tachysurus belong to one genus (Tachysurus). These findings provide a phylogenetic basis for future phylogenetic and taxonomic studies of Bagridae.

Project description:The complete mitochondrial genome of a bagrid catfish, Tachysurus nitidus was completely analyzed by the primer walking method. It was composed of 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and a control region with a total length of 16,537 bp. In the phylogenetic tree, using mitochondrial genome of 13 related sequences revealed that T. nitidus (MW451217) of Korea is clustered with T. nitidus (KC822643) of China. This complete mitochondrial genome provides an important resource for reviewing the phylogenetic relationships and taxonomic status of the bagrid species.

The complete mitochondrial genome of Tachysurus virgatus (Oshima 1926) (Siluriformes: Bagridae) and its phylogenetic status.

Project description:Tachysurus virgatus (Oshima 1926) is a small and benthic Bagridae species that resides in the Southern China and Viet Nam. Currently, limited published genetic information has hindered our understanding of this species. In the current study, the complete mitochondrial genome of T. virgatus was determined using next generation sequencing, which was 16,524 base pairs (bp) in length and identical to most genomes of bony fishes. Phylogenetic analyses supported four clades (I, II, III, and IV) occurring in the family Bagridae and T. virgatus formed an independent clade that was sister to the clades I and II.

Project description:The full-length mitochondrial genome of the yellow catfish, Tachysurus fulvidraco was analyzed by the primer walking method. Its assembled mitochondrial genome was found to be 16,527 bp, consisting of 37 genes (13 protein-coding genes, 22 tRNA gens, and 2 rRNA gens). The gene content and order of T. fulvidraco were congruent with those of typical vertebrate fishes. In the phylogenetic tree, it showed the closet relationship to the another conspecific specimen from China and Pseudobagrus koreanus and well separated from the other species in the family Bagridae.

The first determination and analysis of the complete mitochondrial genome of Ancistrus temmincki (Siluriformes: Loricariidae).

Project description:In order to fully comprehend the evolution and kinship of fishes in the family of Loricariidae, the complete mitochondrial genome of the Loricariidae fish Ancistrus temmincki was firstly characterized in the present study. The whole mitogenome was 16,657 bp in size and consisted of 13 protein-coding genes, 22 tRNAs, 2 rRNAs genes, a control region and origin of light-strand replication. The proportion of coding sequences with a total length of 11,473 bp was 68.88%, which encoded 3,813 amino acids. The genome composition was highly A + T biased (56.29%), and exhibited AT-skew (0.0661) and a negative GC-skew (-0.2740). All protein-coding genes were started with ATG except for GTG in CO1, while stopped with the standard TAN codons or a single T. The control region (D-loop) ranging from 15,635 bp to 16,657 bp was 1023 bp in size. Until now, there is hardly any studies on the complete mitochondrial sequence in the genus of Ancistrus, phylogenetic analysis showed that A. temmincki was most closely related to Ancistrus cryptophthalmus in the genus of Ancistrus. The complete mitochondrial genome sequence has provided a new insight into the taxonomic classification, and a more complex picture of the species diversity within the family of Loricariidae.

The complete mitochondrial genome of Arius arius (Siluriformes: Ariidae).

Project description:The threadfin sea catfish (Arius arius) belongs to the genus Arius in Ariidae. In this paper, we initially determined the complete mitochondrial genome of Arius arius. The mitochondrial genome is 16, 711 bp in length, with the base composition on the heavy strand: A - 29.67%, T - 25.38%, C - 29.70% and G - 15.25%. It has the typical vertebrate mitochondrial gene arrangement, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes and a control region. Phylogenetic analysis showed that A. arius was clustered into the order of Siluriformes, and closely related to species in the family of Siluridae. The present study would contribute to genetic resources conservation and systematics study of A. arius.

The complete mitochondrial genome of Sorubim Lima (Siluriformes, Pimelodidae).

Project description:The complete mitochondrial DNA genome of Sorubim lima was first reported by next-generation sequencing method. The entire length of mitochondrial genome is 16,539 bp and the nucleotide composition was made up of 32.1% A, 24.9% T, 28.0% C, and 15.0% G, indicating an A + T (57.0%)-rich feature. With the exception of 8 tRNA genes and NADH6, mitochondrial genes are encoded on the heavy strand, which was similar to that in other vertebrates. The results showed that the species of Pimelodidae were gathered in the same branch. The phylogenies indicate monophyly of the genus Pseudoplatystoma, Pimelodus and Sorubim.
