Complete mitochondrial genome of the Red Keelback (Pseudagkistrodon rudis Boulenger, 1906).

ABSTRACT: The Red Keelback (Pseudagkistrodon rudis Boulenger, 1906) is widely distributed in the southern of China. The complete mitochondrial genome (mitogenome) of P. rudis was determined for the first time by using next-generation sequencing. The size of assembled mitogenome for P. rudis was 19,150 bp, which included 13 protein coding genes (PCGs), 22 tRNAs, two rRNAs and two control regions (d-loop1 and d-loop2). The Bayesian tree showed that P. rudis and Rhabdophis tigrinus have a closed relationship. These results can provide data for phylogeny and molecular classification of the genus.

Complete mitochondrial genome sequence of the Jayakar's seahorse Hippocampus jayakari Boulenger, 1900 (Gasterosteiformes: Syngnathidae).

Project description:In the present study, we report the complete mitochondrial genome of Jayakar's seahorse, Hippocampus jayakari Boulenger, 1900. The genome of H. jayakari is found to be 16,520 bp in length and has a base composition of A (32.82%), C (23.28%), G (14.13%), and T (29.67%). Similar to other Hippocampus species, it contains a typically conserved structure including 13 protein-coding genes, 2 rRNA genes, 1 control region (D-loop), and 22 tRNA genes. The protein-coding genes had ATG or GTG as the initiation codon and only 6 genes (COX1, ATP8, ATP6, ND4L, ND5 and ND6) terminated by the complete typical stop codon TAA. The lengths of 12S rRNA and 16S rRNA are 939 bp and 1686 bp, respectively. All tRNA genes typically formed a cloverleaf secondary structure, except for tRNA-Ser containing a dihydrouridine arm replacement loop. Hippocampus jayakari exhibited a relatively distant genetic relationship with other 13 Hippocamupus species according to the phylogenetic analysis. The complete mitochondrial genome sequence provided here would be useful for further understanding the evolution of Hippocamupus and conservation genetics of H. jayakari.

The first complete mitochondrial genome of Zoodes fulguratus (Gahan 1906) (Coleoptera: Cerambycidae: Cerambycinae) and its phylogeny.

Project description:Zoodes fulguratus is a common species of Cerambycidae, reported from Vietnam, Nepal, Laos, Burma, and China. To date, no mitochondrial genomes of the genus Zoodes have been reported. In this study, we sequenced and analyzed the first mitochondrial genome of Z. fulguratus to discuss its phylogenetic relationship within the subfamily Cerambycinae. This mitochondrial genome showed the typical insect gene arrangement: a circular molecule of 15,885 bp long with 13 protein-coding genes, two ribosomal RNA genes (rRNAs), and 22 transfer RNA genes (tRNAs). The AT content of the whole mitogenome was 74.2% with a high asymmetric nucleotide presentation revealed by a positive AT-skew (0.067) and a negative GC-skew (-0.178), whereas the AT content of the A + T rich region was 80%. The Maximum likelihood (ML) and Bayesian inference (BI) phylogenetic analyses showed that Z. fulguratus is a sister clade of Gnatholea eburifera.

Project description:We have determined the second mitochondrial genome of Myotis bombinus Thomas, 1906 in mainland of Korea. The circular mitogenome of M. bombinus is 17,035 bp long which is slightly shorter than that of the previous mitogenome of M. bombinus. It includes 13 protein-coding genes (PCGs), two ribosomal RNA genes, and 22 transfer RNAs. The base composition was AT-biased (66.1%). Fifty single nucleotide polymorphisms and 14 insertions were identified between two mitogenomes of M. bombinus. Phylogenetic trees show that both M. bominus mitogenomes are clustered in one clade.

The complete mitochondrial genome of red-tailed laughingthrush (Garrulax milnei).

Project description:In this study, the complete mitochondrial genome of Garrulax milnei was sequenced for the first time. This mitogenome is 17,871bp in length and it contains 22 tRNA genes, 13 protein-coding genes, 2 rRNA genes, 1 control region and 1 extra pseudo-control region. The base composition of the mitochondrial genome is 29.7% A, 24.5% T, 14.2% G and 31.6% C. The phylogenetic analysis based on the 12 protein-coding genes (except for ND6 gene) showed that G. milnei clusters with other two species that belong to genus Garrulax.

To understand the phylogenetic relationship of Red bigeye in teleost, we determined the complete mitochondrial genome of Red bigeye. The complete mitochondrial genome is 17,003bp in length, including 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and 2 main non-coding regions. Phylogenetic tree shows that Red bigeye is clustered with the fishes of the order Perciformes.

Complete mitochondrial genome of the Thai Red Junglefowl (Gallus gallus) and phylogenetic analysis.

Project description:In this study, we sequenced the complete mitochondrial genome (mitogenome) of the Thai Red Junglefowl (RJF; Gallus gallus) using the next-generation sequencing (NGS) platform of the Ion Torrent PGM. Samples were taken from Mae Wang District, Chiang Mai Province, northern Thailand. Our data showed the complete mitogenome to be 16 785 bp in length, composed by 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and one control region. The genome nucleotide composition was 30.3% A, 23.7% T, 32.5% C, and 13.5% G, resulting in a high percentage of A+T (50.4%). Phylogenetic analysis revealed that the mitogenome belonged to haplogroup X, whereas those of all domestic chickens belong to haplogroups A to G. This newly released mitogenome sequence will advance further evolutionary and population genetics study of the RJF and domestic chicken. The availability of the G. gallus mitogenome will also contribute to further conservation genetics research of a unique species, listed as 'data deficient' in Thailand.

The mitochondrial genome of C. parva is totally 17,216?bp in length and it is composed of 13 protein-coding genes, 22 transfer RNA genes (tRNA), 2 ribosomal RNA genes (rRNA), and 2 non-coding regions. We restructured Bayesian phylogenetic tree by using 19 species those belong to family Soricidae. The mitochondrial genome can provide basic data for further study about the phylogenetic relationship of family Soricidae.

The complete mitochondrial genome of the economic red alga, Gracilaria chilensis.

Project description:Gracilaria chilensis is an economically important marine alga. In this study, we obtained complete mitogenome of G. chilensis by high-throughput sequencing, which was mapped as a circular molecule of 26,897?bp with 27.56% GC content and was identified 53 genes, including 25 protein-coding genes, 2 rRNA genes, 26 tRNA genes, and 1 group II intron inserted into the trnI gene. In addition, a 162-bp stable stem loop was found in intergenic regions, which was most likely associated with DNA transcription and replication. The Bayesian phylogenetic tree of Gracilariaceae revealed that G. chilensis and G. salicornia and G. changii shared a closer relationship than G. vermiculophylla in the genus Gracilaria.

Complete mitochondrial genome of brownstripe red snapper, Lutjanus vitta (Perciformes: Lutjanidae).

Project description:The complete mitochondrial genome of the brownstripe red snapper, Lutjanus vitta was determined by MiSeq sequencing platform. The mitogenome of L. vitta (16,498 bp) encoded the typical 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and two non-coding regions (origin of light strand replication; OL and D-Loop control region; CR). Phylogenetic analysis based on the full mitochondrial genome sequences showed that L. vitta is most closely related to L. russellii. The complete mitogenome sequence of L. vitta would provide the information of the genetic biodiversity in Lutjanus fishes, which would be further used for their scientific management in Indonesian waters.

The mitogenome (GenBank accession number MK886830) length is 16,517?bp and exhibits the typical structure of mammalian mitochondrial genomes contains 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and one control region. The tRNASer (AGY) gene failed to form the typical clover-leaf secondary structure as it lacked the dihydrouridine (DHU) arm. phylogenetically, our sequence cluster together with genus Ailurus, which showed a closer genetic relationship. The mitogenome provides new data to further elucidation and understand the phylogeny of red pandas.
