The chloroplast genome of Fallopia aubertii (Polygonaceae) from Xining, China.

ABSTRACT: Fallopia aubertii (L.Henry) Holub (Polygonaceae), a woody plant with a voluble stem, is used as a folk herbal medicines for the treatment of gout, fever and pneumonia. To better understand the molecular genetics of F. aubertii, its complete chloroplast genome was sequenced and annotated. The assembled chloroplast genome is a circular 160,951 bp sequence consisting of large single copy (87,279 bp) and small single copy (13,394 bp) regions, separated by two inverted repeat regions (30,860 bp each). The genome contains 131 genes including 86 protein-coding, 37 tRNA and 8 tRNA genes. Phylogenetic analysis based on the complete chloroplast genome showed that F. aubertii is more closely related to M. australis than to F. sachalinensis, which exhibited a polyphyletic relationship with respect to F. aubertii. These results require further analyses. This study provides additional data for reconstructing species relationships in Fallopia.

Project description:Fallopia multiflora is an important Oriental herb belonging to the family Polygonaceae. The F. multiflora mitochondrial genome consists of two circular chromosomes that were 200,352- and 112,098-nucleotides long. The mitochondrial genome encodes 57 genes, including 34 protein-coding genes, 20 transfer RNA (tRNA) genes, and three ribosomal RNA (rRNA) genes. When accounting for 3 overlapping genes, 38 genes were found in chromosome I, and 22 in chromosome II. The phylogenetic analysis suggests that F. multiflora is closely related to Beta macrocarpa and Silene latifolia.

Hybridization and sexual reproduction in the invasive alien Fallopia (Polygonaceae) complex in Belgium.

Project description:Background and aimsThe knotweed complex, Fallopia spp. (Polygonaceae), belongs to the most troublesome invasive species in Europe and North America. Vegetative regeneration is widely recognized as the main mode of reproduction in the adventive regions. However, the contribution of sexual reproduction to the success of these invasive species has only been detailed for the British Isles. An examination was made as to how hybridization may influence the sexual reproduction of the complex in Belgium and to determine how it may contribute to the dispersal of the species.MethodsStudies were made of floral biology, reproductive success, seed rain, seed bank, germination capacity, seedling survival and dispersal capacity in order to characterize the reproductive biology of the species. Moreover, chromosome counts and flow cytometry were used to assess the hybrid status of seedlings produced by sexual reproduction.Key resultsIn the area investigated, extensive sexual reproduction by hybridization within the complex, including one horticultural species, was demonstrated. A small percentage of seeds may be dispersed outside the maternal clone (>16 m) allowing the formation of genetically differentiated individuals. Seed germination was possible even after a winter cold period.ConclusionsThe extensive sexual reproduction by hybridization could further contribute to the dramatic invasive success of knotweeds in Belgium and should not be underestimated when considering control and management measures.

The complete chloroplast genome of Atraphaxis jrtyschensis (polygonaceae), an endemic and endangered desert shrub to Xinjiang, China.

Project description:Atraphaxis jrtyschensis (Polygonacae) is an endangered desert shrub endemic to China in Xinjiang province with great ecological importance for sand fixation. However, its genomic resources are still very limited. Here, we generated the first chloroplast (cp) genome of A. jrtyschensis using genome skimming sequencing. The whole cp genome is 164,192 bp and comprises 130 genes, including 83 protein-coding genes, 37 tRNA genes, 8 rRNA genes, and 2 pseudogenes (rpl23). The overall GC content of A. jrtyschensis cp genome is 37.5%. The phylogenic analysis placed A. jrtyschensis at the base of Trib Rumiceae, which contained the genera Rheum and Oxyria. This study will be useful for future researches to investigate the conservation genetics and potential applications in sand fixation of the endangered desert shrub.

The complete chloroplast genome of a medical herb, Rheum lhasaense (Polygonaceae), from Qinghai-Tibet Plateau in China.

Project description:Rheum lhasaense (Polygonaceae) is one of the genuine medicinal herbs in Qinghai-Tibet Plateau, China. Here we report the first chloroplast (cp) genome of R. lhasaense using Illumina NovaSeq 6000 platform. The length of its complete cp genome is 161,820 bp, containing four sub-regions. A large single copy region (LSC) of 87,086 bp and a small single copy region (SSC) of 12,814 bp are separated by a pair of inverted repeat regions (IRs) of 30,960 bp. The complete cp genome of R. lhasaense contains 130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content of the cp genome is 37.4%. The phylogenetic analysis, based on 28 cp genomes, suggested that R. lhasaense is closely related to R. acuminatum and R. pumilum.

Characterization of the complete chloroplast genome of Rumex nepalensis (Polygonaceae).

Project description:Rumex nepalensis (Polygonaceae) is a fairly common perennial herb of high altitudes. In this study, we determined the complete chloroplast genome (plastome) of R. nepalensis with genome-skimming method. The complete plastome of R. nepalensis was 159,110 bp in length with a quadripartite structure, including a large single-copy region of 84,810 bp, a small single-copy region of 13,044 bp, and a pair of inverted repeats regions of 30,628 bp. The overall guanine-cytosine (GC) content was 37.5%. A total of 112 unique genes was annotated in this plastome, including 78 protein-coding genes, 30 tRNA genes, and four rRNA genes. In the ML tree, R. nepalensis was sister to R. crispus, and Rumex was sister to a clade comprising Rheum and Oxyria within Polygonaceae famliy.

Floral Volatile Organic Compounds and a List of Pollinators of Fallopia baldschuanica (Polygonaceae).

Project description:Fallopia baldschuanica (Polygonaceae) is an Asian plant growing wild in parts of Europe and North and Central America as an introduced taxon, in many countries it is considered a potentially invasive species. This article presents the list of 18 volatile organic compounds (VOCs) emitted by the flowers of F. baldchuanica and identified by headspace gas chromatography/mass spectrometry (HS-GC/MS) analyzes, and a list of flower-visiting and pollinating insects that have been observed in the city center of Wrocław (SW Poland). β-ocimene, heptanal, nonanal, α-pinene, 3-thujene, and limonene, were detected as the floral scent's most important aroma compounds. F. baldschuanica also produces the aphid alarm pheromones, i.e., β-farnesene and limonene, that repels aphids. Additionally, the pollinators of F. baldschuanica were indicated, based on two years of observations in five sites in the urban area. It was found, that the pollinators of this plant with the highest species stability are: Diptera from families Syrphidae (Chrysotoxum&nbsp;bicinctum, Eristalis&nbsp;pertinax, Eupeodes&nbsp;corollae, Episyrphus&nbsp;balteatus, Eristalis tenax, Syrphus ribesii, Eristalis intricaria), Muscidae (Musca domestica), Sarcophagidae (Sarcophaga spp.), Calliphoridae (Lucilia sericata, Lucilia caesar), Hymenoptera from families Vespidae (Vespula vulgaris), and Apidae (Apis sp., Bombus sp.). The key role of VOCs in adaptation to plant expansion is discussed.

Project description:Rumex dentatus L. is a flowering plant with promising therapeutic effects. Here, we reported the complete chloroplast genome sequence of R. dentatus. The length of the complete genome is 159,103 bp, with a pair of inverted repeat regions (IRb/IRa, 30,628 bp) separated by a large single-copy (LSC, 84,848 bp) region and a small single-copy (SSC, 12,999 bp) region. The overall GC content of the genome was 37.6%, and the corresponding values in the LSC, SSC, and IR regions were 35.8%, 32.6%, and 41.1%, respectively. There are 129 genes, including 84 protein coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic tree showed that R. dentatus was most relative to the species of R. nepalensis and R. crispus.

The complete chloroplast genome sequence of the medicinal plant Fagopyrum dibotrys (Polygonaceae).

Project description:Chloroplast (cp) genome sequences become a useful popular tool for population and phylogeny in recent reports. Here, the complete chloroplast genome of the Fagopyrum dibotrys has been reconstructed from the whole-genome Illumina sequencing data. The circular genome is 159,325 bp in size, and comprises a pair of inverted repeat (IR) regions of 67,788 bp each, a large single-copy (LSC) region of 84,593 bp, and a small single-copy (SSC) region of 6,944 bp. The total Guanine and Cytosine (GC) content is 38.0%, while the corresponding values of the LSC, SSC, and IR region are 36.3%, 34.5%, and 40.2%, respectively. The chloroplast genome contains 131 genes, including 94 protein-coding genes, eight ribosomal RNA genes, and 29 transfer RNA genes. The Maximum-Likelihood Phylogenetic analysis showed a strong sister relationship with F. tataricum in Polygonaceae. Our findings provide a foundation for further investigation of cp genome evolution in F. dibotrys and other higher plants.

A neighbour-joining phylogenetic tree clarified that the cp genome of R. officinale was closely related to that of R. palmatum in Polygonaceae.

Characterization of the complete chloroplast genome of traditional Tibetan herb, Rheum Pumilum Maxim. (Polygonaceae).

Project description:The complete chloroplast genome sequence of traditional Tibetan herb, Rheum pumilum Maxim. was analyzed. The complete chloroplast genome of R. pumilum is 162,213 bp in size and has a 27.27% GC content. In the typical circular quadripartite structure, there was a pair of inverted repeat (IR) regions with 31,023 bp in length, which separated by a large single-copy (LSC) region (87,424 bp) and a small single-copy (SSC) region (12,743 bp). The chloroplast genome of R. pumilum contained 131 unigenes, which was composed of 86 protein-coding genes, 37 tRNA and 8 rRNA genes. Moreover, 238 SSRs were identified and 58.8% of them existed in LSC region. A maximum likelihood (ML) phylogenetic analysis based on chloroplast genomes indicated that R. pumilum was closely related to R. pulmatum, R. tangutica, and R. officinale. Our results would provide a valuable resource for resource utilization and the phylogenetic studies of Rheum in Polygonaceae.
