Suppression of the non-linear background in a multimode fibre CARS endoscope.

ABSTRACT: Multimode fibres show great potential for use as miniature endoscopes for imaging deep in tissue with minimal damage. When used for coherent anti-Stokes Raman scattering (CARS) microscopy with femtosecond excitation sources, a high band-width probe is required to efficiently focus the broadband laser pulses at the sample plane. Although graded-index (GRIN) fibres have a large bandwidth, it is accompanied by a strong background signal from four-wave mixing and other non-linear processes occurring inside the fibre. We demonstrate that using a composite probe consisting of a GRIN fibre with a spliced on step-index fibre reduces the intensity of the non-linear background by more than one order of magnitude without significantly decreasing the focusing performance of the probe. Using this composite probe we acquire CARS images of biologically relevant tissue such as myelinated axons in the brain with good contrast.

Single multimode fiber endoscope.

Project description:Multimode fibers can guide thousands of modes capable of delivering spatial information. Unfortunately, mode dispersion and coupling have so far prevented their use in endoscopic applications. To address this long-lasting challenge, we present a robust scanning fluorescence endoscope. A spatial light modulator shapes the input excitation wavefront to focus light on the distal tip of the fiber and to rapidly scan the focus over the region of interest. A detector array collects the fluorescence emission propagated back from the sample to the proximal tip of the fiber. We demonstrate that proper selection of the multimode fiber is critical for a robust calibration and for high signal-to-background ratio performance. We compare different types of multimode fibers and experimentally show that a focus created through a graded-index fiber can withstand a few millimeters of fiber distal tip translation. The resulting scanning endoscopic microscope images fluorescent samples over a field of view of 80µm with a resolution of 2µm.

Exploiting multimode waveguides for pure fibre-based imaging.

Project description:There has been an immense drive in modern microscopy towards miniaturization and fibre-based technology. This has been necessitated by the need to access hostile or difficult environments in situ and in vivo. Strategies to date have included the use of specialist fibres and miniaturized scanning systems accompanied by ingenious microfabricated lenses. Here we present a novel approach for this field by utilizing disordered light within a standard multimode optical fibre for lensless microscopy and optical mode conversion. We demonstrate the modalities of bright- and dark-field imaging and scanning fluorescence microscopy at acquisition rates that allow observation of dynamic processes such as Brownian motion of mesoscopic particles. Furthermore, we show how such control can realize a new form of mode converter and generate various types of advanced light fields such as propagation-invariant beams and optical vortices. These may be useful for future fibre-based implementations of super-resolution or light-sheet microscopy.

Transmission of natural scene images through a multimode fibre.

Project description:The optical transport of images through a multimode fibre remains an outstanding challenge with applications ranging from optical communications to neuro-imaging. State of the art approaches either involve measurement and control of the full complex field transmitted through the fibre or, more recently, training of artificial neural networks that however, are typically limited to image classes belong to the same class as the training data set. Here we implement a method that statistically reconstructs the inverse transformation matrix for the fibre. We demonstrate imaging at high frame rates, high resolutions and in full colour of natural scenes, thus demonstrating general-purpose imaging capability. Real-time imaging over long fibre lengths opens alternative routes to exploitation for example for secure communication systems, novel remote imaging devices, quantum state control processing and endoscopy.

Compressively sampling the optical transmission matrix of a multimode fibre.

Project description:The measurement of the optical transmission matrix (TM) of an opaque material is an advanced form of space-variant aberration correction. Beyond imaging, TM-based methods are emerging in a range of fields, including optical communications, micro-manipulation, and computing. In many cases, the TM is very sensitive to perturbations in the configuration of the scattering medium it represents. Therefore, applications often require an up-to-the-minute characterisation of the fragile TM, typically entailing hundreds to thousands of probe measurements. Here, we explore how these measurement requirements can be relaxed using the framework of compressive sensing, in which the incorporation of prior information enables accurate estimation from fewer measurements than the dimensionality of the TM we aim to reconstruct. Examples of such priors include knowledge of a memory effect linking the input and output fields, an approximate model of the optical system, or a recent but degraded TM measurement. We demonstrate this concept by reconstructing the full-size TM of a multimode fibre supporting 754 modes at compression ratios down to ∼5% with good fidelity. We show that in this case, imaging is still possible using TMs reconstructed at compression ratios down to ∼1% (eight probe measurements). This compressive TM sampling strategy is quite general and may be applied to a variety of other scattering samples, including diffusers, thin layers of tissue, fibre optics of any refractive profile, and reflections from opaque walls. These approaches offer a route towards the measurement of high-dimensional TMs either quickly or with access to limited numbers of measurements.

Multimode fibre: Light-sheet microscopy at the tip of a needle.

Project description:Light-sheet fluorescence microscopy has emerged as a powerful platform for 3-D volumetric imaging in the life sciences. Here, we introduce an important step towards its use deep inside biological tissue. Our new technique, based on digital holography, enables delivery of the light-sheet through a multimode optical fibre--an optical element with extremely small footprint, yet permitting complex control of light transport processes within. We show that this approach supports some of the most advanced methods in light-sheet microscopy: by taking advantage of the cylindrical symmetry of the fibre, we facilitate the wavefront engineering methods for generation of both Bessel and structured Bessel beam plane illumination. Finally, we assess the quality of imaging on a sample of fluorescent beads fixed in agarose gel and we conclude with a proof-of-principle imaging of a biological sample, namely the regenerating operculum prongs of Spirobranchus lamarcki.

Hence, there were two biological replicates of each cell-type. Sub-samples of each cell type, designated here as technical replicates, were taken as separate batches of cells from different groups of ovules, but each from the same pair of plants. In particular, there were four sub-samples of fibre initial cells from plant 1 and two from plant 2 and two sub-samples of non-fibre epidermal from plant 1 and four from plant 2. The complete experiment involved three dye-swap pairs using a total of 6 arrays.

High-fidelity multimode fibre-based endoscopy for deep brain in vivo imaging.

Project description:Progress in neuroscience relies on new techniques for investigating the complex dynamics of neuronal networks. An ongoing challenge is to achieve minimally invasive and high-resolution observations of neuronal activity in vivo inside deep brain areas. Recently introduced methods for holographic control of light propagation in complex media enable the use of a hair-thin multimode optical fibre as an ultranarrow imaging tool. Compared to endoscopes based on graded-index lenses or fibre bundles, this new approach offers a footprint reduction exceeding an order of magnitude, combined with a significant enhancement in resolution. We designed a compact and high-speed system for fluorescent imaging at the tip of a fibre, achieving a resolution of 1.18 ± 0.04 µm across a 50-µm field of view, yielding 7-kilopixel images at a rate of 3.5 frames/s. Furthermore, we demonstrate in vivo observations of cell bodies and processes of inhibitory neurons within deep layers of the visual cortex and hippocampus of anaesthetised mice. This study paves the way for modern microscopy to be applied deep inside tissues of living animal models while exerting a minimal impact on their structural and functional properties.

Effect of non-resonant background on the extraction of Raman signals from CARS spectra using deep neural networks.

Project description:We report the retrieval of the Raman signal from coherent anti-Stokes Raman scattering (CARS) spectra using a convolutional neural network (CNN) model. Three different types of non-resonant backgrounds (NRBs) were explored to simulate the CARS spectra viz (1) product of two sigmoids following the original SpecNet model, (2) Single Sigmoid, and (3) fourth-order polynomial function. Later, 50 000 CARS spectra were separately synthesized using each NRB type to train the CNN model and, after training, we tested its performance on 300 simulated test spectra. The results have shown that imaginary part extraction capability is superior for the model trained with Polynomial NRB, and the extracted line shapes are in good agreement with the ground truth. Moreover, correlation analysis was carried out to compare the retrieved Raman signals to real ones, and a higher correlation coefficient was obtained for the model trained with the Polynomial NRB (on average, ∼0.95 for 300 test spectra), whereas it was ∼0.89 for the other NRBs. Finally, the predictive capability is evaluated on three complex experimental CARS spectra (DMPC, ADP, and yeast), where the Polynomial NRB model performance is found to stand out from the rest. This approach has a strong potential to simplify the analysis of complex CARS spectroscopy and can be helpful in real-time microscopy imaging applications.

Video-rate dual-modal photoacoustic and fluorescence imaging through a multimode fibre towards forward-viewing endomicroscopy.

Project description:Multimode fibres (MMFs) are becoming increasingly attractive in optical endoscopy as they promise to enable unparallelled miniaturisation, spatial resolution and cost. However, high-speed imaging with wavefront shaping has been challenging. Here, we report the development of a video-rate dual-modal photoacoustic (PA) and fluorescence microscopy probe with a high-speed digital micromirror device (DMD) towards forward-viewing endomicroscopy. Optimal DMD patterns were obtained using a real-valued intensity transmission matrix algorithm to raster-scan a 1.5 μ m-diameter focused beam at the distal fibre tip for imaging. The PA imaging speed and spatial resolution were varied from ∼ 2 to 57 frames per second and from 1.7 to 3 μ m, respectively. Further, high-fidelity PA images of carbon fibres and mouse red blood cells were acquired at unprecedented speed. The capability of dual-modal imaging was demonstrated with phantoms. We anticipate that with further miniaturisation of the ultrasound detector, this probe could be integrated into medical needles to guide minimally invasive procedures.
