Characterization of the mitochondrial genome of parupeneus indicus (perciformes, mullidae).

ABSTRACT: Parupeneus indicus, a species in the family Mullidae, inhabits the coastal and inner lagoon reefs of the Indian and Pacific oceans. The mitochondrial genome of P. indicus is 16,566 base pairs in length and contains 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and a D-loop control region. The overall base composition is 26.58% A, 24.83% T, 30.39% C, and 18.19% G, indicating an AT-rich profile (51.41%). Phylogenetic analysis based on the 13 PCGs revealed a close evolutionary relationship between P. indicus and P. barberinus. The data obtained in this study represent a valuable mitogenomic resource for population studies in the family Mullidae and will contribute to gaining a better understanding of the conservation genetics and environmental DNA of these fish.

Project description:Parupeneus barberinus is a tropical/subtropical reef-dwelling marine fish belonging to the family Mullidae. Herein, we report the first sequencing and assembly of the complete mitochondrial genome of P. barberinus. The complete mitochondrial genome is 16,560 bp long and has the typical vertebrate mitochondrial gene arrangement, consisting of 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and a control region. Phylogenetic analysis using mitochondrial genomes of 18 species showed that P. barberinus is clustered with P. multifasciatus and P. chrysopleuron and rooted with other Mullidae species. This mitochondrial genome provides potentially important resources for addressing taxonomic issues and studying molecular evolution.

Characterization of complete mitochondrial genome of Jaydia lineata (Perciformes, Apogonidae).

Project description:The complete mitogenome of Jaydia lineata was sequenced, which is a closed double-stranded circular molecule of 16,506 bp, and we analyzed the main features in terms of the genome organization, gene arrangement, and codon usage. The overall base composition includes C(28.5%), A(27.2%), T(26.7%), and G(17.6%). Moreover, the 13 protein-coding genes encode 3797 amino acids in total, 12 of which use the initiation codon ATG except COI uses GTG. Most of them have TAA as the stop codon, whereas ND3 ends with TAG, and three protein-coding genes (COII, ND4, and Cytb) use ended with the incomplete stop codon represented as a single T. The phylogenetic tree based on the neighbour-joining method was conducted, using a concatenated set of 12 protein-coding genes, and adding nine other species of Perciformes, which could be a useful basis for management of this species.

Characterization of complete mitochondrial genome of Pogonophryne albipinna (Perciformes: Artedidraconidae).

Project description:The complete mitochondrial genome of Pogonophryne albipinna was determined by the MiSeq platform, which was the first report in the family Artedidraconidae. The circular form of its mitochondrial genome was 17,086 bp, which contained the canonical eukaryotic 37 genes. The gene orders of P. albipinna was identical to the other icefish species, in which there was additional non-coding region and translocation of ND6 gene. Except for ATP6 gene and COI (GTG), 11 genes begin with the typical start codon, while incomplete stop codons (T- -) were identified in COII, ND4, and CytB. Phylogenetic tree with the currently known mitogenomes in suborder Notothenioidei showed that P. albipinna was located distinctly from those in Bathydraconidae and Nototheniidae forming a unique cluster as Artedidraconidae. The first complete mitochondrial genome of P. albipinna would be the fundamental data to understand the evolutional relationship of icefish species in the Antarctic Oceans.

Characterization of the mitochondrial genome of Favonigobius reichei (Perciformes, Gobiidae).

Project description:Favonigobius reichei, belongs to the family Gobiidae, which is widely distributed in estuarine and marine waters of the coasts of the Indian and the western Pacific Oceans. The entire mitochondrial genome of F. reichei is 16,415 base pairs (bp) in length and contained 13 protein-coding genes (PCGs), 2 ribosomal RNA (rRNA) genes, and 22 transfer RNA (tRNA) genes. The overall base composition is 27.71% A, 26.78% T, 28.02% C, and 17.49% G, showing AT-rich feature (54.49%). Phylogenetic analysis based on 13 PCGs shows the F. reichei has the closest evolutionary relationship with Myersina macrostoma. This work provides a valuable mitogenome resource for better understanding of the conservation genetics, environmental DNA, and population studies in the family Gobiidae.

Complete mitochondrial genome of Caranx equula (Perciformes, Carangidae): genome characterization and phylogenetic analysis.

Project description:Caranx equula is an important marine fish which due to its commercial values. However, some wild populations of C. equula are in danger because of the overfishing and environmental pollution. In this study, the complete mitochondrial genome of C. equula was firstly determined. The complete mitochondrial genome is 16,607 base pairs in length, and contained 13 protein-coding genes and 2 ribosomal RNA genes, 22 tRNA genes and 2 main non-coding regions. Overall A + T content was 52.9%. In addition, a phylogenetic tree was constructed using the complete mitochondrial genome and showed that C. equula clustered in a clade and formed a sister relationship with Caranx ignobilis belonged to the family of Carangidae.

Characterization of the complete mitochondrial genome of Chionobathyscus dewitti (Perciformes, Channichthyidae).

Project description:The complete mitochondrial genome sequence of the Icefish, Chionobathyscus dewitti was determined by the Next Generation Sequencing (NGS) analysis. The complete mitogenome was 17,452 bp in length, which encoded the canonical 13 protein-coding genes, 22 tRNAs, two rRNAs, and two non-coding regions. As shown in the other notothenids, translocation of ND6 and an additional non-coding region were identified, which is different from the typical vertebrate mitochondrial genomes. The C. dewitti was clustered distinctly from the those in the Chinodraco and Chaenocephalus, which supported the idea that this species should be classified in the different genus, Chionobathyscus in the family Channichthyidae.

Otolith Morphology: A Hidden Tool in the Taxonomic Study of Goatfishes (Teleostei: Perciformes: Mullidae).

Project description:Goatfishes (Teleostei, Mullidae) are a group of mainly coastal fishes that form an important part of food chains, and also have commercial value. In the marine waters of Iran, they are found in the Persian Gulf and Oman Sea (Gulf of Oman). This study evaluated whether otolith morphology can be used to distinguish of species and genera, and also to interpret whether otoliths of the same species differ among two studied marine systems. To do this objective, the otolith morphology of ten species belonging to three genera were analyzed by SEM photography and shape analysis. Among the morphometric variables, relative rostrum length was found to be the most important otolith variable for discriminating Mulloidichthys (RRL = 32.29 ± 0.59) and Parupeneus (RRL = 37.39 ± 1.10), while rectangularity (REx) was the most important shape index for discriminating Mulloidichthys (REx = 0.99 ± 1.94) from Parupeneus (REx = 0.77 ± 1.21). By considering otolith morphology, Upeneus showed a better separation than the two other genera. The otoliths of Upeneus are diagnosed by short dorsal length (RDL = 69.35 ± 1.51), higher rostrum height (RRH = 53.63 ± 1.99), short rostrum (RRL = 31.12 ± 1.99), and antirostrum lengths (RanL = 12.38 ± 1.51). The most diverged phenotype within the genus Parupeneus was found for the otoliths of P. rubescens, and the most diverged phenotype within the genus Upeneus was found for the otoliths of U. sundaicus. The otoliths of the same species did not demonstrate large variation between the Persian Gulf and the Gulf of Oman. This study provides additional morphological evidence for the separation of goatfishes at the species and genus levels. We also underline that the slight observed differences between the otoliths of two marine systems are mainly caused by the ecological differences known between these two main systems.

Characterization of the complete mitochondrial genome of brown barracuda, Sphyraena pinguis (Perciformes: Sphyraenidae).

Project description:The entire mitochondrial genome sequence of Sphyraena pinguis collected from Korean water was determined by the Next Generation Sequencing (NGS) technology. Its total length was 16,620 bps in length, which possessed the canonical 37 genes in the eukaryotes. Unusual start codon was exclusively found in COX1(GTG), while incomplete stop codons (TA-/T-) were identified in ATP6, COX2, ND3, ND4, and Cyt b. A phylogenetic analysis with currently identified full mitogenomes in Perciformes, S. pinguis was most closely related to S. barracuda (76.87%) and S. jello (76.84%). This mitogenome sequence would explain the evolution of genus Sphyraena.

Characterization and phylogenetic analysis of the complete mitochondrial genome of Glossogobius giuris (Perciformes: Gobiidae).

Project description:The species tank goby (Glossogobius giuris) is assessed as Least Concern on the IUCN Red List of Threatened Species. In the present study, we first determined and described the complete mitochondrial genome of G. giuris. The circular genome is 16,595 bp in length. It has the typical vertebrate mitochondrial gene arrangement and consists of 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one non-coding control region. The overall base composition is 29.1% for A, 24.6% for T, 29.4% for C, and 17.0% for G. Phylogenetic analysis of 21 species in the family Gobiidae showed that G. giuris was clustered into the genus Glossogobius, subfamily Gobiinae. This information will contribute to future phylogenetic studies of Gobiidae and conservation strategies for G. giuris.

Characterization of the complete mitochondrial genome of Priacanthus tayenus (Perciformes: Priacanthidae) with phylogenetic consideration.

Project description:The complete mitochondrial genome of the Priacanthus tayenus was sequenced and analyzed in this study. The mitochondrial genome is 16,866 bp long and consists of 13 protein-coding genes, two rRNA genes, 22 tRNA genes and a control region. The gene order and the composition of P. tayenus mitochondrial genome were similar to that of most other vertebrates. The nucleotide composition of the light strand in descending order is 30.91% of G, 26. 35% of T, 25.61% of A and 17.13% of C. The NADH dehydrogenase subunit 6 (ND6) and eight tRNA genes were localized in the light strand, and all other mitochondrial genes were encoded on the heavy strand. The phylogenetic analysis by maximum-likelihood (ML) method revealed that the P. tayenus showed the closer relationship to the Sciaenops ocellatus.
