Project description:UnlabelledTranscription factors and the short, often degenerate DNA sequences they recognize are central regulators of gene expression, but their regulatory code is challenging to dissect experimentally. Thus, computational approaches have long been used to identify putative regulatory elements from the patterns in promoter sequences. Here we present a new algorithm "POWRS" (POsition-sensitive WoRd Set) for identifying regulatory sequence motifs, specifically developed to address two common shortcomings of existing algorithms. First, POWRS uses the position-specific enrichment of regulatory elements near transcription start sites to significantly increase sensitivity, while providing new information about the preferred localization of those elements. Second, POWRS forgoes position weight matrices for a discrete motif representation that appears more resistant to over-generalization. We apply this algorithm to discover sequences related to constitutive, high-level gene expression in the model plant Arabidopsis thaliana, and then experimentally validate the importance of those elements by systematically mutating two endogenous promoters and measuring the effect on gene expression levels. This provides a foundation for future efforts to rationally engineer gene expression in plants, a problem of great importance in developing biotech crop varieties.AvailabilityBSD-licensed Python code at http://grassrootsbio.com/papers/powrs/.

Project description:The shear viscosity and the glass-vapor surface tension at high temperature are crucial to understand the viscous flow sintering kinetics of porcelain stoneware. Moreover, the pyroplastic deformation depends on the viscosity of the whole body, which is made up of a suspension of crystals dispersed in the melt. The existing fundamental theoretical background, along with semi-empirical constitutive laws for viscous flow sintering and glass densification, can be exploited through different approaches to estimate the physical properties at high temperatures starting from amount and chemical composition of the melt. In this work, a comprehensive attempt to predict the properties of the liquid phase is proposed by means of a detailed overview of existing models for viscosity and surface tension of glasses and melts at high temperature. The chemical composition of the vitreous phase and its physical properties at high temperature are estimated through an experimental approach based on the qualitative and quantitative chemical and phase analyses (by Rietveld refinement of X-ray powder diffraction patterns) of different porcelain-like materials. Repercussions on the firing behavior of ceramic bodies, are discussed. Comparative examples are provided for porcelain stoneware tiles, vitreous china and porcelain bodies, disclosing differences in composition and properties but a common sintering mechanism.

Project description:BACKGROUND: With the emergence of a completed genome sequence of the freshwater crustacean Daphnia pulex, construction of genomic-scale sequence databases for additional crustacean sequences are important for comparative genomics and annotation. Porcelain crabs, genus Petrolisthes, have been powerful crustacean models for environmental and evolutionary physiology with respect to thermal adaptation and understanding responses of marine organisms to climate change. Here, we present a large-scale EST sequencing and cDNA microarray database project for the porcelain crab Petrolisthes cinctipes. METHODOLOGY/PRINCIPAL FINDINGS: A set of approximately 30K unique sequences (UniSeqs) representing approximately 19K clusters were generated from approximately 98K high quality ESTs from a set of tissue specific non-normalized and mixed-tissue normalized cDNA libraries from the porcelain crab Petrolisthes cinctipes. Homology for each UniSeq was assessed using BLAST, InterProScan, GO and KEGG database searches. Approximately 66% of the UniSeqs had homology in at least one of the databases. All EST and UniSeq sequences along with annotation results and coordinated cDNA microarray datasets have been made publicly accessible at the Porcelain Crab Array Database (PCAD), a feature-enriched version of the Stanford and Longhorn Array Databases. CONCLUSIONS/SIGNIFICANCE: The EST project presented here represents the third largest sequencing effort for any crustacean, and the largest effort for any crab species. Our assembly and clustering results suggest that our porcelain crab EST data set is equally diverse to the much larger EST set generated in the Daphnia pulex genome sequencing project, and thus will be an important resource to the Daphnia research community. Our homology results support the pancrustacea hypothesis and suggest that Malacostraca may be ancestral to Branchiopoda and Hexapoda. Our results also suggest that our cDNA microarrays cover as much of the transcriptome as can reasonably be captured in EST library sequencing approaches, and thus represent a rich resource for studies of environmental genomics.

Project description:Subnanometer displacement detection lays the solid foundation for critical applications in modern metrology. In-plane displacement sensing, however, is mainly dominated by the detection of differential photocurrent signals from photodiodes, with resolution in the nanometer range. Here, we present an integrated nanoelectromechanical in-plane displacement sensor based on a nanoelectromechanical trampoline resonator. With a position resolution of 4 pm/ for a low laser power of 85 ?W and a repeatability of 2 nm after five cycles of operation as well as good long-term stability, this new detection principle provides a reliable alternative for overcoming the current position detection limit in a wide variety of research and application fields.

Project description:In June 2012, the Piaoshan kiln site was excavated in Huzhou, Zhejiang Province, which hitherto proved to be the earliest known Chinese proto-porcelain kiln. Judging from the decorative patterns of unearthed impressed stoneware and proto-porcelain sherds, the site was determined to date to the late Xia (c. 2070-c. 1600 BC), the first dynasty of China. Here, we report on proton-induced X-ray emission analyses of 118 proto-porcelain and 35 impressed stoneware sherds from Piaoshan and five subsequent kiln sites in the vicinity. Using principal components analysis on the major chemical compositions, we reveal the relationships between impressed stoneware and proto-porcelain samples from the six kiln sites. The sherds from different sites have distinctive chemical profiles. The results indicate that the raw materials were procured locally. We find a developmental tendency for early glazes towards mature calcium-based glaze. It is most likely that woody plant ashes with increased calcia-potash ratios were applied to the formula.

Project description:We report a rapid and highly sensitive approach based on gold-nanoparticle-decorated silica nanorods (GNP-SiNRs) label and lateral-flow strip biosensor (LFSB) for visually detecting proteins. Owing to its biocompatibility and convenient surface modification, SiNRs were used as carriers to load numerous GNPs, and the GNP-SiNRs were used as labels for the lateral-flow assay. The LFSB detection limit was lowered 50 times compared to the traditional GNP-based lateral-flow assay. Rabbit IgG was used as a model target to demonstrate the proof-of-concept. Sandwich-type immunoreactions were performed on the immunochromatographic strips, and the accumulation of GNP-SiNRs on the test zone produced the characteristic colored bands, enabling visual detection of proteins without instrumentation. The quantitative detection was performed by reading the intensities of the colored bands with a portable strip reader. The response of the optimized device was highly linear for the range of 0.05-2 ng mL(-1), and the detection limit was estimated to be 0.01 ng mL(-1). The GNP-SiNR-based LFSB, thus, offered an ultrasensitive method for rapidly detecting trace amounts of proteins. This method has a potential application with point-of-care screening for clinical diagnostics and biomedical research.

Project description:In this work, a novel platform for surface-enhanced Raman spectroscopy (SERS)-based chemical sensors utilizing three-dimensional microporous graphene foam (GF) decorated with silver nanoparticles (AgNPs) is developed and applied for methylene blue (MB) detection. The results demonstrate that silver nanoparticles significantly enhance cascaded amplification of SERS effect on multilayer graphene foam (GF). The enhancement factor of AgNPs/GF sensor is found to be four orders of magnitude larger than that of AgNPs/Si substrate. In addition, the sensitivity of the sensor could be tuned by controlling the size of silver nanoparticles. The highest SERS enhancement factor of ∼ 5 × 10(4) is achieved at the optimal nanoparticle size of 50 nm. Moreover, the sensor is capable of detecting MB over broad concentration ranges from 1 nM to 100 μM. Therefore, AgNPs/GF is a highly promising SERS substrate for detection of chemical substances with ultra-low concentrations.

Project description:Second-harmonic generation (SHG) from nanoparticles made of centrosymmetric materials provides an effective tool to characterize many important properties of photonic structures at the subwavelength scale. Here we study the relative contribution of surface and bulk effects to SHG for plasmonic and dielectric nanostructures made of centrosymmetric materials in both dispersive and non-dispersive regimes. Our calculations of the far-fields generated by the nonlinear surface and bulk currents reveal that the size of the nanoparticle strongly influences the amount and relative contributions of the surface and bulk SHG effects. Importantly, our study reveals that, whereas for plasmonic nanoparticles the surface contribution is always dominant, the bulk and surface SHG effects can become comparable for dielectric nanoparticles, and thus they both should be taken into account when analyzing nonlinear optical properties of all-dielectric nanostructures.

Project description:Herein, we demonstrate that highly sensitive conductometric gas nanosensors for H(2)S can be synthesized by electrodepositing gold nanoparticles on single-walled carbon nanotube (SWNT) networks. Adjusting the electrodeposition conditions allowed for tuning of the size and number of gold nanoparticles deposited. The best H(2)S sensing performance was obtained with discrete gold nanodeposits rather than continuous nanowires. The gas nanosensors could sense H(2)S in air at room temperature with a 3 ppb limit of detection. The sensors were reversible, and increasing the bias voltage reduced the sensor recovery time, probably by local Joule heating. The sensing mechanism is believed to be based on the modulation of the conduction path across the nanotubes emanating from the modulation of electron exchange between the gold and carbon nanotube defect sites when exposed to H(2)S.

Project description:Background and Objectives: Khat chewing is considered as a daily habit that is practiced by more than five million people globally. The effect of khat chewing on the surface roughness and the color stability of natural teeth and the material used in the fabrication of dental prosthesis remains unknown. This study was conducted to explore and compare the effect of khat homogenate (KH) on the surface roughness (Ra) and the average color changes (?E*) amongst natural teeth and selected shades from different porcelain types, namely, feldspathic metal ceramic (MC) VM13, computer-aided design/computer assisted manufacture (CAD/CAM) feldspathic (Vitablocs Mark II), and multilayer zirconia (Ceramill Zolid PS) porcelains. Materials and Methods: Seventy samples were prepared from natural teeth, feldspathic MC, CAD/CAM Vitablocs Mark II, and zirconia porcelain. The Ra values were measured using a profilometer and expressed in micrometers, whereas the ?E* values were measured using VITA Easyshade® V spectrophotometer for all samples before and after frequent immersion and thermocycling in KH for 30 days. The surface topography was used to assess the materials surfaces (glazed or polished) after KH immersion by using a white light interferometry machine. Results: Results revealed that the Ra and the ?E* values of the different types of tested porcelain were influenced by KH. The order of surface roughness values was glazed or polished MC > polished Zircon > polished Vitablocs Mark II > natural teeth. The lowest ?E* values were recorded for glazed Vitablocs Mark II and MC, and the values could be arranged as polished zircon > natural teeth > glazed zircon > polished MC > polished Vitablocs Mark II. P values were significantly varied (< 0.001) among all the tested groups, except the zircon group (>0.05) for both Ra and ?E*. Conclusion: KH significantly affected both surface parameter and color of glazed or polished porcelain materials and natural teeth.
