Bulk RNA-seq of adult steady-state CD169+ metallophilic marginal zone macrophages and conventional dendritic cells type 1 sorted by flow cytometry from the spleen of adult BATF3 WT and BATF3 KO mice

ABSTRACT: tissue-resident macrophages are phagocytic myeloid cells that play tissue-specific immune and non-immune functions and receive local signals from their cellular niche to support their homeostasis in turn. Among key tissue-resident macrophage populations, splenic CD169+ metallophilic marginal zone macrophages (MMMs), strategically positioned to sense and process information from material circulating in blood have escaped so far thorough characterization for technical reasons. We developed an original protocol to isolate pure and phenotypically defined MMMs, established their bulk transcriptomic profiling and identified a unique gene expression profile positioned for T cell activation and MHC class I antigen cross-presentation, which was different from cross-presenting conventional dendritic cells type 1 (cDC1s). We functionally confirmed these findings using both in vitro and in vivo models and demonstrated that cross-priming by MMMs requires the expression of Batf3 by MMMs and/or the presence of, but not cross-presentation, by cDC1s.
