Expression data from human squamous cell lung cancer line HARA and highly bone metastatic subline HARA-B4

ABSTRACT: We investigated the molecular mechanisms for osteolytic bone metastasis by selecting human lung cancer cell line subpopulations with elevated metastatic activity and validating genes that are overexpressed in these cells. A bone-seeking squamous lung cancer cell line (HARA-B4) was established by sequentially injecting parental HARA cells into the left ventricle of male 5-week-old nude mice 4 times. The parental line HARA and highly bone-metastatic line HARA-B4 were analized. Total of two samples. No replicates.

Project description:Widespread metastasis is the major cause of human lung cancer-related deaths, but there is much to be elucidated about underlying mechanism. Based on the genome-wide expression analysis of the highly metastatic lung cancer cell line NCI-H460-LNM35 (LNM35), we identified a cancer metastasis signature composed of 45 genes with previously uncharacterized features but well-known associations with human cancers including CXCL1, IER3, PTTG1, DAD1, METAP2, E-cadherin and galectin 3. In addition, the 45-gene metastasis signature gene set was significantly associated with a subset of primary tumors with poor prognosis not only in the lung but also the breast. Expression data of extracellular vesicles from bone metastatic breast cancer cell line

Project description:Bone metastasis is an incurable complication of breast cancer. In advanced stages, patients with estrogen-positive tumors experience significantly higher incidence of bone metastasis compared to estrogen-negative patients. To investigate how estrogen-positive breast cancer cells communicate with bone microenvironmental cells, extracellular vesicles from bone metastatic MCF7BoM2 were purified and analyzed. We used GeneChip miRNA 4.1 Array to detail the miRNA expression in the extracellular vesicles from the bone metastatic MCF7BoM2 and its parental cell line MCF7, and identified the dysregulated miRNAs.

Expression data from CL1-0 and CL1-5 lung cancer cell line

Project description:A lung cancer cell model of invasive transformation was developed to select progressively invasive cell populations from a parental cell line of human lung adenocarcinoma, CL1. Five progressive sub-clones namely, CL1-1, CL1-2, CL1-3 CL1-4, and CL1-5 were selected using transwell and displayed increasing invasion potential (Chu et al, 1997). Here, we used microarrays to analyze and compare gene expression profiles between CL1-0 and CL1-5 for the identification of invasion/metastasis associated gene signatures. CL1-0 and CL1-5 lung cancer cell lines were used for RNA extraction and hybridization on Affymetrix microarrays. A total of 6 chips were used for microarray analysis including three biological repeats from CL1-0 and three biological repeats from CL1-5.

Gene-expression data integration to squamous cell lung cancer subtypes reveals drug sensitivity.

Project description:Squamous cell lung cancer (SqCC) is the second most common type of lung cancer in the United States. Previous studies have used gene-expression data to classify SqCC samples into four subtypes, including the primitive, classical, secretory and basal subtypes. These subtypes have different survival outcomes, although it is unknown whether these molecular subtypes predict response to therapy.Here, we analysed RNAseq data of 178 SqCC tumour samples and characterised the features of the different SqCC subtypes to define signature genes and pathway alterations specific to each subtype. Further, we compared the gene-expression features of each molecular subtype to specific time points in models of airway development. We also classified SqCC-derived cell lines and their reported therapeutic vulnerabilities.We found that the primitive subtype may come from a later stage of differentiation, whereas the basal subtype may be from an early time. Most SqCC cell lines responded to one of five anticancer drugs (Panobinostat, 17-AAG, Irinotecan, Topotecan and Paclitaxel), whereas the basal-type cell line EBC-1 was sensitive to three other drugs (PF2341066, AZD6244 and PD-0325901).Compared with the other three subtypes of cell lines, the secretory-type cell lines were significantly less sensitive to the five most effective drugs, possibly because of their low proliferation activity. We provide a bioinformatics framework to explore drug repurposing for cancer subtypes based on the available genomic profiles of tumour samples, normal cell types, cancer cell lines and data of drug sensitivity in cell lines.

Project description:We demonstrate that AK4 down-regulation shRNAs significantly reduced cell migration and invasion in highly invasive lung cancer cell lines in vitro, as well as in lung metastases in vivo We used microarrays to analyze the AK4 regulated gene expression underlying invasion-metastasis cascade. CL1-0 lung adenocarcinoma cells with AK4 overexpression and CL1-5 cells with AK4 knockdown were selected for RNA extraction and hybridization on Affymetrix microarrays.
