Project description:BxPc-3, Miapaca-2 and ASPC-1 cell lines were treated with 100 µM NS-398 in DMSO or with DMSO alone (control) for 48 h. Total-RNA from each sample was isolated with the RNeasy kit of Qiagen (Hilden, Germany) according to the manufacturer's protocol. The integrity of the isolated RNA was checked on an Agilent Bioanalyser 2100 using the RNA 6000 Nano Kit (Agilent Technologies, Palo Alto, USA) according to the manufacturer's protocol as recommended by the manufacturer.Microarrays were produced and processed as described before. Human cDNAs representing some 7,000 genes that are highly associated with the occurrence of pancreatic cancer including apoptotic and oncogenic genes, growth factors, angiogenic, cell cycle, metastasis-associated, and housekeeping genes were PCR-amplified using amino-modified M13 universal primers. PCR-products were purified with Multiscreen PCR (Millipore, Schwalbach, Germany), resuspended in spotting solution (TeleChem International, Sunnyvale, USA) and arrayed onto slides with epoxysilane surface (Quantifoil Micro Tools, Jena, Germany). DNA spotting was done with a Micro-Arrayer of Engineering Services Inc. (Virtek's arrayer system, BioRad, Munich, Germany) using SMP3 pins (TeleChem). Transcript profilingFluorescently labelled cDNA samples were prepared from 15 µg total-RNA and Cy3- or Cy5-labelled dCTP was directly incorporated during first-strand synthesis . Hybridisation to the microarrays was done in hybridisation chambers (TeleChem) at 62°C overnight. After washing in 0.1xSSC, fluorescence signals were detected with a confocal ScanArray 5000 scanner (Packard Bioscience, USA) and analysed with GenePix Pro 6 (Axon Instruments, Union City, USA).

Project description:Pancreatic cancer is one of the most fatal cancers and is associated with limited diagnostic and therapeutic modalities. Currently, gemcitabine is the only effective drug and represents the preferred first-line treatment for chemotherapy. However, a high level of intrinsic or acquired resistance of pancreatic cancer to gemcitabine can contribute to the failure of gemcitabine treatment. To investigate the underlying molecular mechanisms for gemcitabine resistance in pancreatic cancer, we performed label-free quantification of protein expression in intrinsic gemcitabine-resistant and - sensitive human pancreatic adenocarcinoma cell lines using our improved proteomic strategy, combined with filter-aided sample preparation, single-shot liquid chromatography-mass spectrometry, enhanced spectral counting, and a statistical method based on a power law global error model. We identified 1931 proteins and quantified 787 differentially expressed proteins in the BxPC3, PANC-1, and HPDE cell lines. Bioinformatics analysis identified 15 epithelial to mesenchymal transition (EMT) markers and 13 EMT-related proteins that were closely associated with drug resistance were differentially expressed. Interestingly, 8 of these proteins were involved in glutathione and cysteine/methionine metabolism. These results suggest that proteins related to the EMT and glutathione metabolism play important roles in the development of intrinsic gemcitabine resistance by pancreatic cancer cell lines.

Project description:Comparative genomic hybridization by means of BAC microarrays (array CGH) allows high-resolution profiling of copy-number aberrations in tumor DNA. However, specific genetic lesions associated with small but clinically relevant tumor areas may pass undetected due to intra-tumor heterogeneity and/or the presence of contaminating normal cells. Here, we show that the combination of laser capture microdissection, phi29 DNA polymerase-mediated isothermal genomic DNA amplification, and array CGH allows genomic profiling of very limited numbers of cells. Moreover, by means of simple statistical models, we were able to bypass the exclusion of amplification distortions and variability prone areas, and to detect tumor-specific chromosomal gains and losses. We applied this new combined experimental and analytical approach to the genomic profiling of colorectal adenomatous polyps and demonstrated our ability to accurately detect single copy gains and losses affecting either whole chromosomes or small genomic regions from as little as 2 ng of DNA or 1000 microdissected cells.

Project description:Expression profiling of 70 Pancreatic Ductal Adenocarcinoma (PDAC) samples was performed on Agilent 44K expression arrays for cancer gene discovery. Additionally, matched aCGH on Agilent 244K arrays was performed. These two datasets were integrated in order to identify driver mutations leading to pancreatic cancer. Project description:Using Affymetrix HG-U133-Plus 2.0 array and Laser Capture Microdissection techniques, we determined whether growth in different zones of the same tumor affected expression of genes by human pancreatic cancer cells. Human L3.6pl pancreatic cancer cells were implanted into the pancreas of nude mice. Gene expression patterns in tumor cells within the central and peripheral zones were compared and statistical differences were determined for 1222 genes. Bioinformatic functional prediction analysis revealed that 346 upregulated genes in the peripheral zone were related to cytoskeleton organization and biogenesis, cell cycle, cell adhesion, cell motility, DNA replication, localization, integrin-mediated signaling pathway, development, morphogenesis, and IkB kinase/NF-kB cascade; and 876 upregulated genes in the central zone were related with regulation of cell proliferation, regulation of transcription, transmembrane receptor protein tyrosine kinase signaling pathway, response to stress, small GTPase mediated signal transduction, hexose metabolism, cell death, response to external stimulus, carbohydrate metabolism, and response to wounding. Results from the microarray were confirmed for reliability by in situ hybridization analysis. Collectively, these data demonstrate zonal heterogeneity for gene expression profiles in tumors and suggest that characterization of zonal gene expression profiles are essential to obtain reproducible data, to predict disease prognosis, and to design specific therapeutics.
