Project description:The purpose of this paper is to propose a modified proximal point algorithm for solving minimization problems in Hadamard spaces. We then prove that the sequence generated by the algorithm converges strongly (convergence in metric) to a minimizer of convex objective functions. The results extend several results in Hilbert spaces, Hadamard manifolds and non-positive curvature metric spaces.

Project description:As most relevant motions in biomolecular systems are inaccessible to conventional molecular dynamics simulations, algorithms that enhance sampling of rare events are indispensable. Increasing interest in intrinsically disordered systems and the desire to target ensembles of protein conformations (rather than single structures) in drug development motivate the need for enhanced sampling algorithms that are not limited to "two-basin" problems, and can efficiently determine structural ensembles. For systems that are not well-studied, this must often be done with little or no information about the dynamics of interest. Here we present a novel strategy to determine structural ensembles that uses dynamically defined sampling regions that are organized in a hierarchical framework. It is based on the weighted ensemble algorithm, where an ensemble of copies of the system ("replicas") is directed to new regions of configuration space through merging and cloning operations. The sampling hierarchy allows for a large number of regions to be defined, while using only a small number of replicas that can be balanced over multiple length scales. We demonstrate this algorithm on two model systems that are analytically solvable and examine the 10-residue peptide chignolin in explicit solvent. The latter system is analyzed using a configuration space network, and novel hydrogen bonds are found that facilitate folding.

Project description:Bell's theorem, a landmark result in the foundations of physics, establishes that quantum mechanics is a non-local theory. It asserts, in particular, that two spatially separated, but entangled, quantum systems can be correlated in a way that cannot be mimicked by classical systems. A direct operational consequence of Bell's theorem is the existence of statistical tests which can detect the presence of entanglement. Remarkably, certain correlations not only witness entanglement, but they give quantitative bounds on the minimum dimension of quantum systems attaining them. In this work, we show that there exists a correlation which is not attainable by quantum systems of any arbitrary finite dimension, but is attained exclusively by infinite-dimensional quantum systems (such as infinite-level systems arising from quantum harmonic oscillators). This answers the long-standing open question about the existence of a finite correlation witnessing infinite entanglement.

Project description:Determining the local orientation of crystals in engineering and geological materials has become routine with the advent of modern crystallographic mapping techniques. These techniques enable many thousands of orientation measurements to be made, directing attention towards how such orientation data are best studied. Here, we provide a guide to the visualization of misorientation data in three-dimensional vector spaces, reduced by crystal symmetry, to reveal crystallographic orientation relationships. Domains for all point group symmetries are presented and an analysis methodology is developed and applied to identify crystallographic relationships, indicated by clusters in the misorientation space, in examples from materials science and geology. This analysis aids the determination of active deformation mechanisms and evaluation of cluster centres and spread enables more accurate description of transformation processes supporting arguments regarding provenance.

Project description:Despite the risk of misspecification they are tied to, parametric models continue to be used in statistical practice because they are simple and convenient to use. In particular, efficient estimation procedures in parametric models are easy to describe and implement. Unfortunately, the same cannot be said of semiparametric and nonparametric models. While the latter often reflect the level of available scientific knowledge more appropriately, performing efficient inference in these models is generally challenging. The efficient influence function is a key analytic object from which the construction of asymptotically efficient estimators can potentially be streamlined. However, the theoretical derivation of the efficient influence function requires specialized knowledge and is often a difficult task, even for experts. In this paper, we present a novel representation of the efficient influence function and describe a numerical procedure for approximating its evaluation. The approach generalizes the nonparametric procedures of Frangakis et al. (2015) and Luedtke et al. (2015) to arbitrary models. We present theoretical results to support our proposal, and illustrate the method in the context of several semiparametric problems. The proposed approach is an important step toward automating efficient estimation in general statistical models, thereby rendering more accessible the use of realistic models in statistical analyses.

Project description:The purpose of this article is to propose a modified viscosity implicit-type proximal point algorithm for approximating a common solution of a monotone inclusion problem and a fixed point problem for an asymptotically nonexpansive mapping in Hadamard spaces. Under suitable conditions, some strong convergence theorems of the proposed algorithms to such a common solution are proved. Our results extend and complement some recent results in this direction.

Project description:Griffiths phases (GPs), generated by the heterogeneities on modular networks, have recently been suggested to provide a mechanism, rid of fine parameter tuning, to explain the critical behavior of complex systems. One conjectured requirement for systems with modular structures was that the network of modules must be hierarchically organized and possess finite dimension. We investigate the dynamical behavior of an activity spreading model, evolving on heterogeneous random networks with highly modular structure and organized non-hierarchically. We observe that loosely coupled modules act as effective rare-regions, slowing down the extinction of activation. As a consequence, we find extended control parameter regions with continuously changing dynamical exponents for single network realizations, preserved after finite size analyses, as in a real GP. The avalanche size distributions of spreading events exhibit robust power-law tails. Our findings relax the requirement of hierarchical organization of the modular structure, which can help to rationalize the criticality of modular systems in the framework of GPs.

The coordination environment of the NiII cation is distorted octa-hedral with slight deviations from an idealized geometry. The most intriguing structural feature is an infinite two-dimensional hybrid water-chloride network parallel to (011) constructed by O-H?O and O-H?Cl hydrogen bonds involving two independent chloride ions and ten independent solvent water mol-ecules with an l-shaped pattern. One of the furyl rings is disordered with a refined occupancy ratio of 0.786?(13):0.214?(13).

Project description:Systematic studies of phenotypic diversity--required for understanding evolution--lag behind investigations of genetic diversity. Here we develop a quantitative approach to studying behavioral diversity, which we apply to swimming of the ciliate Tetrahymena. We measure the full-lifetime behavior of hundreds of individual organisms at high temporal resolution, over several generations and in diverse nutrient conditions. To characterize population diversity and temporal variability we introduce a unique statistical framework grounded in the notion of a phenotypic space of behaviors. We show that this space is effectively low dimensional with dimensions that correlate with a two-state "roaming and dwelling" model of swimming behavior. Temporal variability over the lifetime of an individual is correlated with the fraction of time spent roaming whereas diversity between individuals is correlated with the speed of roaming. Quantifying the dynamics of behavioral variation shows that behavior over the lifetime of an individual is strongly nonstationary. Analysis of behavioral dynamics between generations reveals complex patterns of behavioral heritability that point to the importance of considering correlations beyond mothers and daughters. Our description of a low-dimensional behavioral space should enable the systematic study of the evolutionary and ecological bases of phenotypic constraints. Future experimental and theoretical studies of behavioral diversity will have to account for the possibility of nonstationary and environmentally dependent behavioral dynamics that we observe.

Project description:BackgroundA biological system's robustness to mutations and its evolution are influenced by the structure of its viable space, the region of its space of biochemical parameters where it can exert its function. In systems with a large number of biochemical parameters, viable regions with potentially complex geometries fill a tiny fraction of the whole parameter space. This hampers explorations of the viable space based on "brute force" or Gaussian sampling.ResultsWe here propose a novel algorithm to characterize viable spaces efficiently. The algorithm combines global and local explorations of a parameter space. The global exploration involves an out-of-equilibrium adaptive Metropolis Monte Carlo method aimed at identifying poorly connected viable regions. The local exploration then samples these regions in detail by a method we call multiple ellipsoid-based sampling. Our algorithm explores efficiently nonconvex and poorly connected viable regions of different test-problems. Most importantly, its computational effort scales linearly with the number of dimensions, in contrast to "brute force" sampling that shows an exponential dependence on the number of dimensions. We also apply this algorithm to a simplified model of a biochemical oscillator with positive and negative feedback loops. A detailed characterization of the model's viable space captures well known structural properties of circadian oscillators. Concretely, we find that model topologies with an essential negative feedback loop and a nonessential positive feedback loop provide the most robust fixed period oscillations. Moreover, the connectedness of the model's viable space suggests that biochemical oscillators with varying topologies can evolve from one another.ConclusionsOur algorithm permits an efficient analysis of high-dimensional, nonconvex, and poorly connected viable spaces characteristic of complex biological circuitry. It allows a systematic use of robustness as a tool for model discrimination.
