Project description:BackgroundThe Pacific Region has the highest density of naturalised plant species worldwide, which makes it an important area for research on the ecology, evolution and biogeography of biological invasions. While different data sources on naturalised plant species exist for the Pacific, there is no taxonomically and spatially harmonised database available for different subsets of species and islands. A comprehensive, accessible database containing the distribution of naturalised vascular plant species in the Pacific will enable new basic and applied research for researchers and will be an important information source for practitioners working in the Region.New informationHere, we present PacIFlora, an updated and taxonomically standardised list of naturalised species, their unified nativeness, cultivation and invasive status and their distribution across the Pacific Ocean, including harmonised location denoination. This list is based on the two largest databases on naturalised plants for the Region, specifically the Pacific Island Ecosystems at Risk (PIER) and the Global Naturalised Alien Flora (GloNAF) databases. We provide an outlook for how this database can contribute to numerous research questions and conservation efforts.

Project description:The relationship between the structure and a property of a chemical compound is an essential concept in chemistry guiding, for example, drug design. Actually, however, we need economic considerations to fully understand the fate of drugs on the market. We are performing here for the first time the exploration of quantitative structure-economy relationships (QSER) for a large dataset of a commercial building block library of over 2.2 million chemicals. This investigation provided molecular statistics that shows that on average what we are paying for is the quantity of matter. On the other side, the influence of synthetic availability scores is also revealed. Finally, we are buying substances by looking at the molecular graphs or molecular formulas. Thus, those molecules that have a higher number of atoms look more attractive and are, on average, also more expensive. Our study shows how data binning could be used as an informative method when analyzing big data in chemistry.

Project description:User behavior plays a substantial role in shaping household energy use. Nevertheless, the methodologies employed by researchers to examine user behavior exhibit certain limitations in terms of their reach. The present article introduces an openly accessible collection of electroencephalography (EEG) recordings, comprising EEG data collected from individuals who were subjected to energy data visualizations. The dataset comprises EEG recordings obtained from 28 individuals who were in good health. The EEG recordings were collected using a 32-channel EMOTIV EEG device, and the international 10-20 electrode system was employed for precise electrode placement. The energy data visualizations were generated and showcased utilizing the PsychoPy software. To ascertain the participants' affective state, they were requested to rate the valence and arousal of each stimulus through the utilization of a self-assessment manikin (SAM). Additionally, three inquiries were posed for every stimulation. The dataset includes both original data visualizations and ratings. Additionally, the raw EEG data has been divided into segments consisting of data visualizations and neutral images, with the use of event markers, in order to assist analysis. The EEG recordings were recorded and stored utilizing the EMOTIVPro application, whereas the subjective reactions were captured and preserved using the PsychoPy application. Project description:We performed quantitative proteomics of 60 human-derived breast cancer cell lines to a depth of ~13,000 proteins. The resulting high-throughput datasets were assessed for quality and reproducibility. We used the two omics datasets to identify and characterize the subtypes of breast cancer and showed that they conform with known transcriptional subtypes, revealing that molecular subtypes are preserved even in under-sampled molecular feature datasets. The datasets are made freely available as a public resource on the LINCS portal. We anticipate that these datasets, either in isolation or combination with measurements of complementary molecular features, can be mined for the purpose of predicting drug response, informing context in mathematical models of signaling pathways, inferring cell-type or subtype specific pathways activities of unperturbed cellular states, and identifying markers of sensitivity or resistance to therapeutics.

Project description:Molecular descriptors are widely employed to present molecular characteristics in cheminformatics. Various molecular-descriptor-calculation software programs have been developed. However, users of those programs must contend with several issues, including software bugs, insufficient update frequencies, and software licensing constraints. To address these issues, we propose Mordred, a developed descriptor-calculation software application that can calculate more than 1800 two- and three-dimensional descriptors. It is freely available via GitHub. Mordred can be easily installed and used in the command line interface, as a web application, or as a high-flexibility Python package on all major platforms (Windows, Linux, and macOS). Performance benchmark results show that Mordred is at least twice as fast as the well-known PaDEL-Descriptor and it can calculate descriptors for large molecules, which cannot be accomplished by other software. Owing to its good performance, convenience, number of descriptors, and a lax licensing constraint, Mordred is a promising choice of molecular descriptor calculation software that can be utilized for cheminformatics studies, such as those on quantitative structure-property relationships.

Project description:A multi-dataset (MDS) data-collection strategy is proposed and analyzed for macromolecular crystal diffraction data acquisition. The theoretical analysis indicated that the MDS strategy can reduce the standard deviation (background noise) of diffraction data compared with the commonly used single-dataset strategy for a fixed X-ray dose. In order to validate the hypothesis experimentally, a data-quality evaluation process, termed a readiness test of the X-ray data-collection system, was developed. The anomalous signals of sulfur atoms in zinc-free insulin crystals were used as the probe to differentiate the quality of data collected using different data-collection strategies. The data-collection results using home-laboratory-based rotating-anode X-ray and synchrotron X-ray systems indicate that the diffraction data collected with the MDS strategy contain more accurate anomalous signals from sulfur atoms than the data collected with a regular data-collection strategy. In addition, the MDS strategy offered more advantages with respect to radiation-damage-sensitive crystals and better usage of rotating-anode as well as synchrotron X-rays.

Project description:Introduction:Electronic healthcare records from the UK are accessible to researchers via several platforms, but these platforms typically include data from a limited subset of health and care services. The Kent Integrated Dataset (KID) provides insight into system-wide health and care utilisation for the whole population of Kent and Medway. Processes:The KID uses pseudonymisation-at-source to link patient-level records from services including general practices, hospitals, community health services and social care. Data is refreshed monthly and processes to monitor data quality have been developed. Data contents:For each episode of care, the KID includes date of the episode, the type of service accessed, the cost of the episode and clinical information such as the health condition being treated and results of diagnostic tests. The dataset also includes contextual information such as the neighbourhood deprivation. Conclusions:The KID is a unique and rich dataset available to researchers who are investigating a broad range of public health questions. It provides system-level insight into patient journeys and care utilisation and supports commissioning based on patient needs.

Project description:The Molecular Entities in Linked Data (MEiLD) dataset comprises data of distinct atoms, molecules, ions, ion pairs, radicals, radical ions, and others that can be identifiable as separately distinguishable chemical entities. The dataset is provided in a JSON-LD format and was generated by the SDFEater, a tool that allows parsing atoms, bonds, and other molecule data. MEiLD contains 349,960 of 'small' chemical entities. Our dataset is based on the SDF files and is enriched with additional ontologies and line notation data. As a basis, the Molecular Entities in Linked Data dataset uses the Resource Description Framework (RDF) data model. Saving the data in such a model allows preserving the semantic relations, like hierarchical and associative, between them. To describe chemical molecules, vocabularies such as Chemical Vocabulary for Molecular Entities (CVME) and Simple Knowledge Organization System (SKOS) are used. The dataset can be beneficial, among others, for people concerned with research and development tools for cheminformatics and bioinformatics. In this paper, we describe various methods of access to our dataset. In addition to the MEiLD dataset, we publish the Shapes Constraint Language (SHACL) schema of our dataset and the CVME ontology. The data is available in Mendeley Data.

Project description:In this data article, a dataset of paleoclimatic records ranging from 22 to 9 thousand years before present is reported, which is related to the research article entitled "Breakpoint lead-lag analysis of the last deglacial climate change and atmospheric CO2 concentration on global and hemispheric scales" published in the journal of Quaternary International by Liu et al. (2018). In the dataset, 4 δ18O records derived from Greenlandic ice cores, 2 δD records and 7 δ18O records derived from Antarctic ice cores, 32 UK' 37 records and 26 Mg/Ca records derived from marine deposits, and 17 δ18O records derived from cave stalagmites were collected and collated. General and statistical characteristics of these 88 proxy records are showed here. All of the data are stored in separate Microsoft Excel spreadsheets that are available for researchers.
