Transcription Factor Highly Occupied Target (HOT) Regions of 145 Cell Lines

Project description:Purpose: 253 GSM Samples from GSE32970 and GSE29692 was reanalyzed to find the highly occupied target (HOT) regions of 154 cell lines. Methods: 1. We assigned the binding sites of 542 TFs in 154 cell lines as GSE53962 (Our last submission). 2.We performed a Gaussian kernel density estimation across the genome with a bandwidth of 300 bp, using the centers of each of the TF binding peaks as points. Then, we scanned this density for peaks, and denoted each peak a TF region(Candidate region to find HOT regions).To determine the complexity of the TF region, we summed the Gaussian kernalized distance from the peak to each TF that contributed at least 0.1 to its strength. The TF region around eat peak was derived by finding the maximum distance (in bp) from the peak to a contributing TF, and then adding 150 bp (one half of the bandwidth). Each TF region is centered on the peak, and have a TF complexity value. 3.To define HOT region according to the TF complexity, we required a complexity cutoff for each cell line.To geometrically define the cutoff we first scaled the TF complexity such that the x and y axis were from 0-1. We then found the x axis point for which a line with a slope of 1 was tangent to the curve. We define this point as the cutoff value,TF region whose complexity above this point to be HOT region, and TF region complexity below that point to be lowly occupied target (LOT) regions. Result: Using the binding sites of 542 TFs in 145 cell lines, we assigned a TF complexity score to each TF region corresponding to the number of distinct TFs bound, resulting in HOT regions of 145 cell lines.

Project description:The aim of the experiment is provide a reference dataset for placing wheat grain transcriptome experiments in a developmental context. RNA was isolated from whole grain tissue of replicate wheat cv. Hereward plants at 6, 8, 10, 12, 14, 17, 21, 28, 35 and 42 days after anthesis (daa). Also supplied are array data for grain sampled at 14, 21 and 28 daa under control, hot, dry and hot&dry conditions to illustrate the importance of developmental context in interpretation.

L-OHP resistant gastric cancer organoid

Project description:The attainment of drug resistance in gastric cancer (GC) is a problematic issue. Although many studies have shown that cancer stem cells (CSCs) play an important role in the acquisition of drug resistance, there is no clinically available biomarker for predicting oxaliplatin (L-OHP) resistance in relation to CSCs. Organoid technology, a novel 3D cell culture system, allows harboring of patient-derived cancer cells containing abundant CSCs using niche factors in a dish. In this study, we established L-OHP-resistant gastric cancer organoids (GCOs) and evaluated their gene expression profile using microarray analysis. We validated the upregulated genes in the L-OHP-resistant GCOs compared to their parental GCOs to find a gene responsible for L-OHP resistance by qRT-PCR, immunohistochemistry, in vitro, and in vivo experiments. We found myoferlin (MYOF) to be a candidate gene through microarray analysis. The results from cell viability assays and qRT-PCR showed that high expression of MYOF correlated significantly with the IC50 of L-OHP in GCOs. Immunohistochemistry of MYOF in GC tissue samples revealed that high expression of MYOF was significantly associated with poor prognosis, T grade, N grade, and lymphatic invasion, and showed MYOF to be an independent prognostic indicator, especially in the GC patients treated with platinum-based chemotherapy. The knockdown of MYOF repressed L-OHP resistance, cell growth, stem cell features, migration, invasion, and in vivo tumor growth. Our results suggest that MYOF is highly involved in L-OHP resistance and tumor progression in GC. MYOF could be a promising biomarker and therapeutic target for L-OHP-resistant GC cases.

Immunologically hot phenotype is associated with response to PD-1/PD-L1 inhibitors in patients with advanced head and neck squamous cell carcinoma.

Project description:Ongoing immunomodulatory strategies in tumors characterized by an overall hot immune phenotype may improve prognosis of head and neck squamous cell carcinomas (HNSCC). Our objective was to develop a reliable and stable scoring system for the identification of immunologically hot HNSCC and to evaluate its association with response to immunotherapies. A Hot Oral Tumor (HOT) score was developed using data from The Cancer Genome Atlas. HOT score was computed in 102 patients with HNSCC treated with immunotherapy targeting PD-1/PD-L1 in the context of clinical trials. High HOT score was associated with a statistically significant improved clinical outcome.

Hot spots of DNA double-strand breaks and genomic contacts of human rDNA units are involved in epigenetic regulation [DSBs]

Project description:Eukaryotic chromosomes are subjected to spontaneous fragmentation even under quick isolation of DNA in a solid phase by strong treatment with 0.1 M EDTA, 1% SDS and proteinase K (1 mg/ml). The long DNA fragments of excised chromosomal DNA were denoted as forum domains. Mostly forum domains are of 50-200 kb in length, although larger domains, up to 500 - 700 kb, are also observed. The domains are delimited by hot spots of double-strand breaks (DSBs). We performed a genome-wide mapping of DSBs in human HEK293T cells cultured cells using Illumina deep sequencing of the termini of forum domains.
