ABSTRACT: RNA-Seq was performed on 12 samples of sorted CD19+ tumor cells. RNA-Seq libraries were prepared using the SureSelect Automated Strand Specific RNA Library Preparation Kit as per manufacturer’s instructions (Agilent technologies) and subjected to paired-end (2 x 100 bp) sequencing on HiSeq2000 (Illumina). The files are in FASTQ format.

Project description:Purpose: Our results show that in the absence of SLAMF5 ( by KO or blocking ab), there is an accumulation of Bregs (CD19+IL10+) and a specific increase of their survival. Here, using RNAseq, we wished to identify genes that take place in the regulation of Breg by SLAMF5 blocking. Method: Total RNA was extracted from 3x10e5 sorted CD19+GFP+cells from 2-3 Vert-x mice (induced with EAE) incubated with SLAMF5 blocking Ab or control IgG using the Direct-zol RNA kit (ZymoResearch) according to the manufacturer’s instructions. RNA-seq was performed using the MARS-seq protocol. Showing here 2 biological replicates of each group.

Differential expression of Hdc-GFP+/hi HSC VS Hdc-GFP-/lo hematopoetic stem cells (HSCs) from bone marrow.

Project description:Bone marrow Hdc-GFPhi and Hdc-GFPlo HSPC (SLAM-LSK, Lin-c-kit+Sca-1+CD150+CD48-) HSCs were isolated from mouse femur and tibia from histidine decarboxylase (Hdc) green fluorescent protein (Hdc-GFP) mice. Hdc-GFPhi HSC and Hdc-GFPlo HSC cells were sorted by combinations of GFP and the cell surface markers of HSC. total RNA was isolated from sorted 2,500 HSPCs using ARCTURUS PicoPure RNA isolation kit (Life Technologies). cDNA was amplified and libraries were constructed by using SMARTer Ultra Low Input RNA kit (Clontech Laboratories) and Nextera XT DNA Library Preparation kit (Illumina) according to manufacturer’s instructions respectively. Sequencing was performed on the Illumina HiSeq2000 platform.

RNA sequencing analysis of gene expresssion profiles in Cic-null MZB cells

Project description:Purpose: The goal of this study is to compare and examine the transcriptional profiles in Cd19-Cre (control) versus Cicf/f;Cd19-Cre (Cic-null) MZB cells,by mRNA sequencing. Methods: MZB cells (CD19+CD93-CD21+CD23-) were sorted by a MoFlo-Astrios (Beckman Coulter). Total RNA was extracted using TRIzol Reagent (GeneAll), according to the manufacturer’s instructions. . A library for mRNA sequencing was prepared using the Truseq Stranded mRNA/Total Library Prep Kit (Illumina) according to the manufacturer’s instructions. Sequencing was performed with Novaseq 6000 (Illumina). Results: Tophat (v2.0.13) was used to map reads for each sample to the mm10 RefSeq reference genome. The aligned results were then added to Cuffdiff (v2.2.0) to identify the differentially expressed genes (DEGs). In total, 775 genes were differentially expressed in Cic-null MZB cells (505 upregulated and 270 downregulated) compared to control cells (Log2 fold-change > 0.5 and P < 0.01). Conclusions: Our study presents the first comparative gene expression analysis of MZB cells from control and B cell-specific Cic-deficient mice. We concluded that CIC deficiency attenuates MZB cell development through downregulation of the NOTCH signaling pathway. The data reported here also provide references for the gene expression profiles of murine MZB cells through TPM.

Gene expression profile of Cxcl12-DsRed+ stromal cells from E15.5, P5, and P10 livers.

Project description:The study is designed to identify transcriptional differences of CD45-Ter119-Cxcl12-DsRed+ stromal cells at different develomental stages. 50,000 CD45-Ter119-Cxcl12-DsRed+ stromal cells from freshly prepared livers of E15.5, P5 and P10 Cxcl12DsRed/+ mice were sorted into Trizol by flow cytometry. Total RNA was isolated and amplified with the WT-Ovation Pico RNA Amplification system (Nugen) as the manufacturer’s instructions. Sense strand complementary DNA was generated using the WT-Ovation Exon Module (Nugen). Then, cDNA was fragmented and labelled using FL-Ovation DNA Biotin Module V2 (Nugen). The labelled cDNA was hybridized to Affymetrix Mouse Gene ST 1.0 chips following the manufacturer's instructions.

Single-cell transcriptomics reveal a unique memory-like NK cell subset that accumulates with aging and correlates with disease severity in COVID-19

Project description:For the scRNA-seq analysis of human blood lymphocytes and NK cells, lymphocytes were sorted as CD45+ cells, and NK cells were sorted as CD3/CD19/CD20/CD14−CD7+ cells using FACS (SONY SH800S); the purity was above 95%. The cells from 4 elderly individuals were pooled in one tube and the cells from 4 young individuals were pooled in another tube. We then counted and resuspended the pooled cells at a concentration of 1000 cells/μL, aiming for an estimated 6000 cells per library, following the instructions of the single-cell 3ʹ solution v3 reagent kit (10X Genomics). Single-cell libraries were constructed strictly according to the manufacturer’s standard protocols. Each sequencing library was generated with a unique sample index. Libraries were sequenced on the Illumina NovaSeq 6000 system.

Project description:To study the role of estrogen receptor alpha (ERα) in T cell mediated inflammation, colitis was induced in Rag-/- mice by injecting FACS sorted CD4 T cells from control (ERαfl/fl) and ERα deficient (CD4CreERαfl/fl). After 8 weeks of injection, the CD4+ T cells were FACS sorted from Rag-/- spleens. RNA extraction was carried out and libraries were prepared using Illumina TruSeq RNA sample Preparation kit according to the manufacturer’s instructions.

Transcriptional profiling (RNA-seq) of wild-type and Arhgap35 knockout embryonic motor neurons (E12.5)

Project description:Ventral spinal cord regions micro-dissected from E12.5 Arhgap35 (aka, p190) knockout embryos or control littermates (wild-type or p190+/-) were pulled and dissociated with papain (Worthington Biochemical Cat# LK003153) according to the manufacturer’s instructions. Cells were sorted on a Becton Dickinson FACS Vantage SE DiVa using Coherent Sapphire 488 nm solid state laser and collected directly into RLT lysis buffer containing β-mercaptoethanol (Qiagen). RNA was isolated using the RNeasy Mini Kit (Qiagen) with on-column DNase digestion (Qiagen RNase-Free DNase Set). Each sample contained between 100,000 and 200,000 GFP+ motor neurons isolated from 2-5 spinal cords during a single experimental session. Five p190-/- and five control RNA samples were quantified with Agilent 2200 TapeStation system prior to preparation of mRNA-sequencing libraries (50 bp single-end) using the Illumina TruSeq RNA Library Preparation Kit (v2) according to the manufacturer’s instructions. Libraries were sequenced with Illumina HiSeq 2500 platform. "Negative" samples are from FACS-sorted Hb9:GFP-negative cells.

A comparative analysis of the transcriptome profiles of liver and muscle tissue in pigs divergent for feed efficiency

Project description:The aim of this experiment was to identify changes in gene expression in muscle and liver between pigs that were divergent in feed efficiency. The animals were selected from two different farms of origin. 48 animals were utilized in this study. Following slaughter RNA Total RNA was extracted from liver and muscle ((25 mg) tissue using Trizol Reagent (Sigma-Aldrich, Arklow, Ireland) according to the manufacturer’s instructions, the crude RNA extract was further purified using the GenElute Mammalian Total RNA Miniprep Kit (RTN70, Sigma-Aldrich). Library construction and sequencing was performed by the next generation sequencing facility at the Institute of Molecular Medicine, University of Leeds, United Kingdom. The RNA-seq libraries were constructed using the Illumina TruSeq RNA Sample Preparation Kit v2 (Illumina, San Diego, CA) per the manufacturer’s instructions. One hundred base paired-end sequencing was run on an Illumina HiSeq2000 platform with each pool ran on two lanes on a flow cell.
