Elucidation of the epitranscriptomic RNA modification landscape of chikungunya virus

Project description:<p>The genomes of positive-sense (+) single-stranded RNA (ssRNA) viruses are believed to be subjected to a wide range of RNA modifications. In this study, we focused on the chikungunya virus (CHIKV) as a model (+) ssRNA virus to study the landscape of viral RNA modification in infected human cells. Among the 32 distinct RNA modifications analyzed by mass spectrometry, inosine was found enriched in the genomic CHIKV RNA. However, orthogonal validation by Illumina RNA-seq analyses did not identify any inosine modification along the CHIKV RNA genome. Moreover, CHIKV infection did not alter the expression of ADAR1 isoforms, the enzymes that catalyze the adenosine to inosine conversion. Together, this study highlights the importance of a multidisciplinary approach to assess the presence of RNA</p><p>modifications in viral RNA genomes.</p>

Transcriptome profiling of Peyer’s patch naive and germinal center B cells

Project description:Germinal center (CD19+Fas+GL7+) and naive (CD19+Fas-GL7-) B cells were sorted from Peyer's patches of littermate 12 weeks old WT C57BL/6 mice. Three biological replicates were analyzed, each composed of a pool of 5 female mice. RNA was purified from pellets of 2-2.5x10^⁴ cells and sequencing libraries were prepared from 100ng of total RNA per replicate.

SLAMF5 blocking of sorted Bregs CD19+IL10+ (GFP+)

Project description:Purpose: Our results show that in the absence of SLAMF5 ( by KO or blocking ab), there is an accumulation of Bregs (CD19+IL10+) and a specific increase of their survival. Here, using RNAseq, we wished to identify genes that take place in the regulation of Breg by SLAMF5 blocking. Method: Total RNA was extracted from 3x10e5 sorted CD19+GFP+cells from 2-3 Vert-x mice (induced with EAE) incubated with SLAMF5 blocking Ab or control IgG using the Direct-zol RNA kit (ZymoResearch) according to the manufacturer’s instructions. RNA-seq was performed using the MARS-seq protocol. Showing here 2 biological replicates of each group.

RNA deep sequencing from murine BALB/c WT and IL-2-KO bulk CD8 T cells

Project description:Our goal was to identify early genetic changes in the development of autoimmune dysfunction. WT and IL-2-KO CD8 T cells were sorted from the lymph node and spleen of 12-day old mice. Total RNA was isolated by Expression Analysis Inc. using Illumina TrueSeq Stranded Total RNA Sample Preparation Kit. Eight samples were sequenced (four biological replicates of IL-2-KO and WT/HET mice), producing 2X50 paired-end reads using the Illumine HiSeq 2500 platform. Raw reads were provided by Expression Analysis. We identified several genetic signatures within the bulk data including a cytolyic pattern and a novel gene expression pattern indicating a helper-like function.

Comparison of human plasmacytoid dendritic cells and monocyte-derived dendritic cells

Project description:Transcriptome analysis was conducted to investigate the gene expression profiles of pDCs using bulk RNA-sequencing (RNA-seq). Peripheral blood mononuclear cells (PBMCs) from healthy donors (n=3) were stained with lineage markers (CD3, CD14, CD16, CD19, and CD56), and pDCs were identified via flow cytometry (fluorescence-activated cell sorting [FACS]) based on the co-expression of IL-3R (CD123) and BDCA-2 (CD303). mDCs were identified using CD11c and sorted from the same PBMC donor as a control. After sorting, mRNA was extracted from the sorted cells, including mDCs and pDCs. The whole transcriptome profile was analyzed via RNA-seq.

RNASeq analysis for T-cell blasts from individuals with an AIOLOS Q402* mutation and healthy controls

Project description:RNA-seq was performed using RNA extracted from enriched T-cell blasts for the following study groups: healthy controls (NC, n=5) and patients with AIOLOS Q402* (n=3 ). Illumina libraries were generated using the SMARTer Stranded Total RNA-Seq Kit v3 – Pico Input Mammalian Components (Takara San Jose, CA). Libraries were sequenced on a Illumina HiSeq 2500 instrument using 2 x 75 bp paired-end reads, and alignment and mapping analyses were performed by the Takara Cogent NGS Analysis Pipeline v1.5.0 (also known as CogentAP). Differential gene expression analysis was performed by DESeq2 v1.32.0 [Bioconductor version: Release (3.15)].

microRNA profiling of female and male mouse pituitary gland across pubertal transition

Project description:The pituitary gland exhibits sex differences in its function. Diseases associated with dysregulation of the pituitary are also sex-biased in prevalence. Previous qPCR profiling of puberty-related genes in the pituitary gland revealed increasingly sex-biased expression of genes profiled across pubertal transition. Here, we performed small RNA-seq on total RNA extracted from C57BL/6J mouse pituitary gland of both sexes mice at 4 ages spanning pubertal transition (postnatal days 12, 22, 27, 32) (6 replicates per sex at each age) to examine microRNA (miRNA) regulation of sex differences in gene expression observed. Total RNA was sent to SickKids TCAG core to construct small RNA-seq libraries using NEBNext Small RNA Library Prep Kit according to manufacterer’s protocol. Resulting single-end libraries were sequenced at TCAG core on the Illumina HiSeq 2500 v4 flow cell with SR50 bp. Data obtained was processed using miRDeep2 pipeline to align small RNA-seq reads to the mouse genome (mm10) and to filter for miRNAs.
