Project description:Human serum samples were probed onto human protein microarrays in order to ascertain the number and diversity of naturally ocurring self-reactive IgG autoantibodies. In the study presented here, 166 human serum samples were probed onto human protein microarrays in order to identify self-reactive IgG autoantibodies and study their number and diversity in variable donor demographics. Microarray data were analyzed using several statistical programs, including Prospector v5.2, and autoantibodies with a relative fluorescence Z-factor value of greater than or equal to 0.4 were considered significant.

Proteomics of human peripheral blood mononuclear cells under normal circadian cycle and under a simulated night shift

Project description:Proteomic data from human peripheral blood mononuclear cells (PBMCs). Samples taken over a 24 hour constant light and diet following 3 days of normal day shift cycle or a night shift - circadian misaligned schedule where sleep and wake cycles were reversed. Time points (in clock time) 1, 7, 14, 21 hours; 6 volunteers for each condition. Samples were digested with trypsin, then analyzed by LC-MS/MS. Data was searched with MS-GF+ using PNNL's DMS processing pipeline.

A timecourse analysis of the genetic extinction of NRAS in an inducible mouse model of melanoma.

Project description:We sought to understand the pathways involved in NRAS extinction over time using a doxycycline-dependent, inducible mouse model of melanoma. This data provides insights into the temporal dynamics of downstream NRAS signaling and helps to correlate differentially affected pathways. We used microarrays to determine which transcripts were affected by NRAS-Q61K extinction at 24, 48, and 72 hours after doxycycline withdrawal. This data was used in support of a separate dataset submitted to GEO entitled Comparison of the genetic extinction of NRAS to pharmacological MEK inhibition in an inducible mouse model of melanoma. The iNRAS-475 mouse melanoma cell line was injected intradermally into nude mice which were fed 2mg/ml doxycycline water. Tumors were allowed to reach 200-500mm3 after 6 weeks. Doxycyline was then withdrawn from the diet and tumors harvested at 24, 48, and 72 hours post-withdrawal.

Analysis of protein secretome of human hepatocellular carcinoma (HCC) Cancer Associated Fibroblasts (CAFs) after long term (14 days) treatment with Transforming Growth Factor beta 1 (TGF beta 1)

Project description:Cancer-Associated Fibroblasts (CAFs) were isolated from specimens taken from primary human hepatocellular carcinoma (HCC) nodules (4 patients in total), characterized for expression of typical stromal markers (including vimentin and alpha smooth muscle actin), and then incubated in complete medium (Iscove's Modified Dulbecco Medium, IMDM + 20% fetal bovine serum + antibiotic/antimycotic) without any treatment, or in the presence of Transforming Growth Factor Beta 1 (TGF beta 1) at a concentration of 5 ng/ml. The medium and the treatment were renewed every 2 days until the 14th day. At that time point, cells were washed 4 times with serum-free IMDM medium and then incubated with serum free IMDM medium for 48 hours to allow for enrichment with secreted CAFs proteins. The CAFs conditioned medium was then collected, concentrated using a centricon device (10 kDa cutoff), assayed for protein concentration, and finally subjected to Liquid Chromatography with tandem mass spectrometry (LC-MS/MS).

Microarray analyses of the effects of prenatal metformin exposure on the gene expression profile of liver, brain and subcutaneous adipose tissue of neonatal mice

Project description:The aim of the study was to characterise the effects of prenatal metformin exposure on a tissue gene expression level in mice. The data consists of two models, regular diet (study I) and high fat diet (study II) model. In both models, metformin (300 mg/kg) or control agent (water) was administered to pregnant female mice from the embryonic day E0.5 untill E17.5. In the high fat diet model, the dams had been on a high fat diet (60% of fat) for one month prior to and during the gestation. The diet was changed to regular diet from E18.5. The pups were sacrificed by decapitation at postnatal day 4 and brain (study I), liver (studies I and II) and subcutaneous adipose tissue (study II) were taken for further microarray analyses.

Ketogenic diet versus standard high-carbohydrate nutrition in sepsis: a randomized controlled trial

Project description:Rationale: Sepsis patients suffer from severe metabolic and immunologic dysfunction that may be amplified by standard carbohydrate-based nutritional regimes. We therefore hypothesize that a ketogenic diet improves sepsis treatment. Objectives: We investigated the safety and feasibility of a ketogenic diet in sepsis patients. Methods: We conducted a monocentric open-labeled randomized controlled trial (DRKS00017710) enrolling adult sepsis patients randomly assigned to either ketogenic or standard high-carbohydrate diet for 14 days with follow-up until day 30. The primary outcome measure was β-hydroxybutyrate serum concentration on day 14. Secondary outcomes included safety, clinical and immunological changes. Measurements and Main Results: 40 critically ill septic patients were assigned to the study groups. Increase in β-hydroxybutyrate concentrations from baseline to day 14 was markedly greater under ketogenic diet (1.2 ±0.9) compared to controls (-0.3 ±0.4); estimated mean difference 1.4 (95%-CI 1.0-1.8; p<0.0001). During ketogenic diet, no patient required insulin treatment beyond day 4, whereas 35% to 60% of control patients did (p=0.0095). Metabolic side effects were not observed under ketogenic diet. Ventilation-free (IRR 1.7; 95%-CI: 1.5 to 2.1; p<0.0001), vasopressor-free (IRR 1.7; 95%-CI: 1.5 to 2.0; p<0.0001), dialysis-free (IRR 1.5; 95%-CI: 1.3 to 1.8; p<0.0001), and ICU-free days (IRR 1.7; 95%-CI: 1.4 to 2.1; p<0.0001) significantly increased in patients under ketogenic diet. There was no difference in 30-day mortality. Analyses indicated favorable changes towards immune homeostasis. Conclusions: Ketogenic diet is a feasible and safe nutritional regimen in septic patients promoting recovery from sepsis-related organ dysfunction and could become a new tool in modern treatment concepts.

Proteomic changes associated with maternal dietary low ω6:ω3 ratio in piglets supplemented with seaweed Part I: Serum proteomes

Project description:This study examines whether maternal low ω6:ω3 ratio diet and offspring seaweed (SW) supplementation can improve offspring immunity and performance by elucidating the effects on piglet serum proteome. A total of 16 sows were given either a standard (CR, 13:1) or low ω6:ω3 ratio diet (LR, 4:1) during pregnancy and lactation and their male weaned piglets were supplemented with SW powder (4 g/kg, SW) or not (CT) in a 21-day post-weaning (PW) diet. Four PW piglet groups were then identified based on dam and piglet treatment, namely CRCT, CRSW, LRCT, and LRSW (n = 10 each). Piglet serum collected at weaning and d21 PW were analyzed (n = 5 each) using TMT-based quantitative proteomics and validated by appropriate assays.
