A genetic compendium of human brains from the UK Medical Research Council brain tissue resource

ABSTRACT: Common neurodegenerative diseases have a complex genetic architecture. Highly penetrant diseases alleles are found in a significant minority of cases, and common risk alleles are present in a large proportion. Given the central role of genetic factors in the pathogenesis of these disorders, it is critical that mechanistic studies in human subjects and tissue samples are interpreted in an genetically enlightened context. To address this we performed exome sequencing on 1461 human brains accessible through the Medical Research Council (UK) brain banks network. Our findings confirm the complex genetic landscape of neurodegenerative disease. Clinical, pathological and genetic data for the 1461 brains with corresponding exome sequencing data are available within this dataset, enabling the genetic stratification and selection of post-mortem tissue samples for researchers.

Project description:The mutation in the C9orf72 gene with a hexanucleotide repeat has been reported multiple times to be the most common genetic cause of FTD and ALS (Frontotemporal Dementia and Amyotrophic Lateral Sclerosis), both of which are devastating neurodegenerative diseases having no cures currently. Our lab previously created fruit fly models expressing 36(C4G2) repeats, these are highly toxic to adult neurons of fruit flies. This is one of the most commonly used fly models of disease. Like many neurodegenerative diseases, FTD and ALS display selective neuronal vulnerability: only some neuronal populations succumb to disease, even though the toxic species are ubiquitously expressed. Our lab proposes to identify which neuronal populations are selectively depleted in response to the expression of the repeats and analyse which pathways are activated in vulnerable and resistant neuronal populations using our fly model of disease. This is done by scRNA sequencing across multiple time points, tracking disease development. The workflow was first having the flies ready and their brains being dissected. The brains were then dissociated by collagenase and dispase, and the cell suspensions were passed through a 10um cell strainer. The single-cell suspensions were checked for viability and the single-cell libraries were prepared with 10X Chromium 3' platform.

Project description:Prions cause transmissible neurodegenerative diseases and replicate by conformational conversion of normal, benign forms of prion protein (PrPC) to disease-causing PrPSc isoforms. A systems approach to disease postulates that disease arises from the pathological perturbation (genetic and/or environmental) of one or more biological networks in the relevant organ. In this regard, we tracked global (all mRNA transcripts) gene expression in the brains of eight distinct mouse strain-prion strain combinations at 8 - 10 time points throughout the progression of the disease to capture the effects of prion strain, host genetics, and PrP concentration on disease incubation time. Gene expression analyses in male and female Cln3Δex7/8 mouse brains following oral administration of flupirtine for 14 weeks

Project description:The Neuronal Ceroid Lipofuscinoses, one of the most common fatal neurodegenerative diseases of childhood, is caused by mutations of the CLN3 gene. Treatment regimens are symptomatic, highlighting the importance of disease-modifying drugs. Flupirtine confers neuroprotective effects in CLN3-deficient cells as well as in Cln3Δex7/8 mice. The purpose of the present study is to discern global expression programs embodying therapeutic targeting of CLN3 disease. Differential gene expression in the brains of 18-week-old Cln3Δex7/8 mice, a knock-in mouse model, was determined after daily oral supplementation of vehicle or flupirtine (30 mg/kg BW), for a period of 14 weeks, using GeneChip Mouse Genome 430 2.0 array platform from Affymetrix and quantitative real-time PCR. This manuscript sheds light on global expression programs that are associated with therapeutic treatment of CLN3 disease by flupirtine in male and female mice separately. Understanding the molecular effects of flupirtine treatment herein would pave the way for new personalized and sex-specific strategies for treatment of this debilitating genetic disease.

Formation and persistence of polyglutamine aggregates in mistranslating cells

Project description:In neurodegenerative diseases, including pathologies with well-known causative alleles, genetic factors that modify severity or age of onset are not entirely understood. We recently documented the unexpected prevalence of transfer RNA (tRNA) mutants in the human population, including variants that cause amino acid mis-incorporation. We hypothesized that a mistranslating tRNA will exacerbate toxicity and modify the molecular pathology of disease-causing alleles and investigated the combinatorial effects of tRNA variants in cellular models of Huntington’s disease. This dataset represents MS/MS data confirming Phenylaline to Serine amino acid misincorporation events caused by the tRNA-Ser G35A variant described in our study. The wildtype (WT) or mistranslating tRNA (VAR) were expressed in murine N2a cells along with mCherry protein. We affinity purified the mCherry protein to search for Ser misincorporation events at Phe codons.

Project description:<p><b>BRAINCODE: How Does the Human Genome Function in Specific Brain Neurons?</b> The human brain comprises about 86 billion neurons whose function is central to human biology. How does the human genome program high performing neurons and neural networks in response to experience? What subprograms does the genome express in physiologically and morphologically distinct brain cells? The goal of the BRAIN Cell encyclOpeDia of transcribed Elements Consortium (BRAINcode) is to provide a map of gene expression - both protein-coding and non-coding - in specific cell types, not in culture, but in situ in brains of people. Going beyond traditional mRNA sequencing, polyadenylated and non-polyadenylated transcripts were ultra deeply sequenced using ribo-depleted RNA from neurons laser-captured from human post-mortem brains. Three prototypical neuron types, dopamine neurons, pyramidal neurons, and Betz cells, were prioritized because of their key biologic roles and differential vulnerability to important neurodegenerative diseases such as Parkinson's or Alzheimer's disease. Genetic variation between individuals was examined for correlation with differences in transcribed sequences to identify regions of the genome that influence whether, how, and how much a transcript is expressed in specific cell types in human brains. Our results indicate a vast universe of annotated and novel non-coding RNAs expressed in brain cells and suggest a more diverse and much more complex transcriptional architecture than previously imagined. </p>

Mutant glucocerebrosidase impairs alpha-synuclein degradation by blockade of chaperone-mediated autophagy

Project description:The most common genetic risk factors for Parkinson’s disease (PD) are a set of heterozygous mutant (MT) alleles of the GBA1 gene that encodes Beta-glucocerebrosidase (GCase), an enzyme normally trafficked through the ER/ Golgi apparatus to the lysosomal lumen. We found that half of the GCase in lysosomes from post-mortem human GBA-PD brains was present on the lysosomal surface, and that this mislocalization depends on a pentapeptide motif in GCase used to target cytosolic protein for degradation by chaperone-mediated autophagy (CMA). Unfolded mutant GCase at the lysosomal surface inhibits CMA, causing accumulation of CMA substrates including -synuclein. Using single cell transcriptional analysis and comparative proteomics of brains from GBA-PD patients we confirmed reduced CMA activity and proteome changes comparable to those in CMA-deficient mouse brain. Loss of the MT GCase CMA motif is sufficient to rescue primary substantia nigra dopamine neurons from MT-GCase induced neuronal death. We conclude that MT GCase alleles block CMA function and produce -synuclein accumulation.

A transcriptome analysis study on mRNA and long non-coding RNAs in patients with Parkinson’s disease

Project description:Parkinson’s disease (PD) is the second most common neurodegenerative disorder, affecting ~2–3% of people over 65 years of age. Recent studies have revealed that the molecular pathogenesis of PD involves a series of pathways and neurobiological processes, such as protein degradation, mitochondrial dysfunction, oxidative stress, autophagy, calcium homeostasis, axonal transport, and neuroinflammation, all suggesting that both the onset and course of PD is a complex multilevel and systematic process. Accumulating evidence demonstrates that long non-coding RNAs (lncRNAs) affect the pathogenesis of several diseases, such as cancers, immunological diseases, and neurodegenerative disorders, including Alzheimer’s disease and PD. Next generation sequencing provides a high-throughput method for exploring the diverse polyadenylated RNA populations. This approach allows accurate identification and quantitation of mRNAs and other non-coding RNAs, such as lncRNAs. The present study explored mRNAs and lncRNAs expression by using the next generation sequencing analysis (NGS) and the quantitative real-time PCR (qRT-PCR) assay for the confirmation of the NGS results, followed by functional analysis of the results.
