Single-nucleotide polymorphism matrices for 812 plant genetic resources and 298 European elite materials of barley

ABSTRACT: Whole-genome-sequencing performed for 1,110 barley genotypes, including 812 plant genetic resources (288 spring type and 524 winter type) from German Federal ex situ Genebank for Agriculture and Horticultural Crops at the Leibniz Institute of Plant Genetics and Crop Plant Research (IPK), and 298 European elite materials (128 spring type and 170 winter type).

Project description:Global warming has become a critical challenge to food safety, causing severe yield losses of major crops worldwide. Here, we report that the endophytic bacterium Enterobacter sp. SA187 induces thermotolerance of crops in a sustainable manner. Microbiome diversity of wheat plants is positively influenced by SA187 in open field agriculture, indicating that beneficial microbes can be a powerful tool to enhance agriculture in open field agriculture.

RNA profiling of Fusarium head blight-resistant wheat addition lines containing the Thinopyrum elongatum chromosome 7E

Project description:Fusarium head blight (FHB) is a major disease of cereal crops caused by the fungus Fusarium graminearum (Fg). FHB affecting the flowering heads (or spikes). A FHB resistance locus has been identified on the chromosome 7E of the wild wheat relative Thinopyrum elongatum (Th.e.). That chromosome (7E) or a long arm fragment of it (7EL) have been transferred as additions in the wheat background 'Chinese Spring' (CS). The two addition lines are resistant to FHB while 'Chinese Spring' is moderately susceptible to it. The mechanism of resistance is not known. The analysis of this work is published in the Canadian Journal of Plant Pathology (Wang et al, 2010).

Project description:This experiment is part of the FunGenES project (FunGenES - "Functional Genomics in Embryonic Stem Cells" partially funded by the 6th Framework Programme of the European Union, http://www.fungenes.org). The experiment was conducted at the Leibniz Institute of Plant Genetics and Crop Plant Research (IPK, Gatersleben, Germany) The goal of the experiment is to optimize existing differentiation protocols for endoderm differentiation of ES cells to efficiently generate optimal levels of pancreatic cell types. To characterize potential pancreatic progenitors during the process of induced pancreatic differentiation, wild type R1 cells and R1 cells stably expressing the pancreatic control gene Pax4, RNA samples of undifferentiated cells, pancreatic precursor and differentiated cells were prepared.

A Phylogenetically Based Comparative Transcriptional Landscape of Maize and Sorghum Obtained by Single-molecule Sequencing

Project description:Maize and sorghum are both important crops with similar overall plant architectures, but they have key differences, especially in regard to their inflorescences. To better understand these two organisms at the molecular level, we compared the expression profiles of both protein-coding and non-coding transcripts in 11 matched tissues using single-molecule long-read and deep RNA sequencing. In this study, maize B73 line was planted at Cold Spring Harbor Laboratory upland farm, 11 tissues together with previously reported six tissues were collected, RNA was extracted, library was made and sequenced on the HiSeq 2500 PE125 platform at Woodbury Genome Center.

Transcriptome analysis of the seed weight plasticity in Brassica napus

Project description:A critical barrier for improving crops yield is the compensatory effect between seed weight (SW) and seed number (SN), which has been widely reported in several crops including Brassica napus. Despite the agronomic relevance of this issue, the molecular factors involved in the interaction between SW and SN are largely unknown in crops. In this work, we performed a detailed transcriptomic analysis of 48 seed samples obtained from two rapeseed spring genotypes subjected to different source-sink (S-S) ratios in order to modify the relationship between SW and SN under field conditions.
